Transcriptomic characterization of hepatobiliary plasticity of hepCLiPs and bilCLiPs

Project description:Recent studies have demonstrated extensive proliferative capacity of adult hepatocytes and biliary epithelial cells (BECs) in vitro, thereby allowing derivation of clonal cell lines named hepCLiPs and bilCLiPs, respectively. Both cell lines undergo hepatobiliary plastiticity in that they exhibit a BEC-like phenotype under a 2D culture condition, while they exhibit a hepatocyte-like phenotype under a 3D culture condition. This data set was obtained to comprehensively characterize the gene expression profiles of hepCLiPs and bilCLiPs which were cultured under 2D and 3D culture conditions.

Project description:The goal of this experiment was to analyse transcriptomic changes between Biliary epithelial cells or BECs from the liver of mice treated with Acetaminophen (a drug that causes acute liver injury) in combination with AAV8-Tbg-p21 viral vector to induce hepatocyte senecence. The aim was to understand the impact of injury on transcriptional status of biliary epithelial cells. Briefly, we analyzed mouse liver cells (hepatocytes and non-parenchymal cells fractions) obtained by in-situ liver perfusion 48 h after injury. We further extracted cells corresponding to the hepatocyte and biliary epithelial cell gene signature for detailed analysis. Two separate clusters of BECs (BEC1 and BEC2) were further identified and analyzed to study their transcriptional changes and corresponding pathways.

Single cell analysis of human fetal liver captures the transcriptional profile of hepatobiliary hybrid progenitors

Project description:The liver parenchyma is composed of hepatocytes and bile duct epithelial cells (BECs). Controversy exists regarding the cellular origin of human liver parenchymal tissue generation during embryonic development, homeostasis or repair. Here we report the existence of a hepatobiliary hybrid progenitor (HHyP) population in human fetal liver using single-cell RNA sequencing. HHyPs are anatomically restricted to the ductal plate of fetal liver and maintain a unique transcriptional profile distinct from fetal hepatocytes, mature hepatocytes and mature BECs. In addition, molecular heterogenicity within the EpCAM+ population of freshly isolated fetal and adult human liver reveals diverse gene expression signatures of hepatic and biliary lineage potential. Finally, we FACS isolated fetal HHyPs and confirmed their hybrid progenitor phenotype in vivo. Our study suggests that hepatobiliary progenitor cells previously identified in mice also exist in humans, and can be distinguished from other parenchymal populations, including mature BECs, by distinct gene expression profiles.

Project description:Single-Cell Analysis of the Liver Epithelium Reveals Dynamic Heterogeneity and an Essential Role for YAP in Homeostasis and Regeneration The liver is an essential organ with compartmentalized metabolic processes and significant regenerative capabilities. Repopulation of the liver parenchyma can transpire from both main epithelial cell types, hepatocytes and biliary epithelial cells (BECs). Here, we harness high-throughput single-cell RNA sequencing (scRNA-seq) to dissect the transcriptional heterogeneity and cellular diversity of these epithelial compartments in homeostasis and injury. Our data argue against the idea of a rigidly defined liver progenitor cell in BECs, finding instead that heterogeneity in homeostatic BECs is principally distinguished by a YAP-dependent program that defines a dynamic cellular state. We report that this cellular state dynamically fluctuates between BECs and can be induced in the majority of BECs in response to environmental stimuli and injury. Functional studies demonstrate that YAP is distinctly required for BEC survival in homeostasis, uncovering a tight physiological necessity for YAP signaling in BECs compared to other tissues. YAP is also essential for hepatocyte reprogramming towards a ductal progenitor fate upon injury. Finally, our data demonstrate that this YAP-driven cellular state is highly responsive to injury by physiological exposure to bile acids (BAs) via apical sodium-bile acid transporter, and that sequestration of endogenous BAs rescues the cell loss phenotype associated with homeostatic Yap deletion. Together, our findings uncover previously undescribed molecular heterogeneity within the ductal epithelium and highlight a distinct and potent role for YAP as a protective rheostat and regenerative regulator in the mammalian liver.

Thus, we speculated that changes in TGR5 expression in BECs may contribute to PSC pathogenesis.

Transcriptional changes of adult liver biliary epithelial cells in vivo upon high-fat diet

Project description:Background and Aims: During severe or chronic hepatic injury, biliary epithelial cells (BECs), also known as cholangiocytes, undergo rapid reprogramming and proliferation, a process known as ductular reaction (DR), and allow liver regeneration by differentiating into both functional cholangiocytes and hepatocytes. While DR is a hallmark of chronic liver diseases, including advanced stages of non-alcoholic fatty liver disease (NAFLD), the early events underlying BEC activation are largely unknown. Since NAFLD initiates with increased lipid accumulation, a stage called steatosis; we hypothesized that BECs isolated directly from steatotic livers might address current knowledge gaps in early BEC activation. Approach and Results: Here, we used methods allowing isolation and extensive transcriptional characterization of BECs from chow diet (CD)- and high-fat diet (HFD)-fed mice livers. We demonstrate that BECs readily accumulate lipids during HFD feeding and that lipid overload induces the conversion of adult cholangiocytes into active BECs through upregulation of the cell cycle and DNA replication signature. This event is accompanied by significant downregulation of extracellular matrix organization in BECs derived from HFD-fed mice livers but not CD-fed mice livers. Mechanistically, we found that lipid overload unleashes the activation of the E2F transcription factors in BECs, which drives cell cycle progression.

Phenotype and function of ex vivo expanded liver progenitor-like cells through biliary epithelial cells reversion

Project description:The current study combined genetic lineage tracing with in vitro small-molecule-based reprogramming to define liver progenitor cells (LPCs) derived from hepatic parenchymal and non-parenchymal cells (NPCs). tdTom+ hepatocytes were isolated from ROSA26tdTomato mice following AAV8-Tbg-Cre-mediated recombination, ALB/GFP-EpCAM- NPCs were isolated from AlbCreERT/R26GFP mice and EpCAM+ biliary epithelial cells (BECs) from wild-type intrahepatic bile ducts. A cocktail of small molecules was used to convert the isolated cells into LPCs.

Bulk RNA-seq of Sox9-deficient intrahepatic biliary epithelial cells

Project description:To define the regulatory role of Sox9 in intrahepatic biliary epithelium, we conducted bulk RNA-seq on biliary epithelial cells (BECs) from adult control (Sox9fl/fl) and conditional Sox9 knockout (Sox9cKO; Sox9fl/fl:Albumin-Cre) mice. Livers were dissociated to single cells and BECs isolated by FACS based on CD326 positivity. CD31+ and CD45+ cells were excluded by FACS. Gallbladder and extrahepatic tissues were excluded by dissection. RNA was isolated using Ambion RNAqueous Micro kit and libraries were made using Takara SMARTer Stranded Total RNA-seq Kit v3 Pico.
