Project description:To better understand the extent to which induced pluripotent stem cells (iPSCs) faithfully recapitulate the characteristics of embryonic stem cells (ESCs) under (undiff)erentiated condition, KSR condition and FBS condition and how both compare to somatic tissues under these conditions, we employed whole-genome transcriptome analysis on all twenty one hESC lines available on the pre-2008 NIH Human Pluripotent Stem Cell Registry, eight human iPSCs derived at NIH by retroviral transduction of human fibroblasts and twenty human somatic tissues. Project description:Retinoic acid RA time course experiment: H1 cells(WiCell Research Institute, WA01, Passage40) maintained in TeSR1 were treated with 1uM retinoic acid (RA) in a detailed time course:day0,day0.5,day1,day1.5,day2,day3, day4 and day5 . Total RNA was prepared by usage of the Qiagen RNA extraction kit. mRNA was purified and then labeled and hybridized to HG17 NimbleGen human expression chips to evaluate changes in gene expression during RA-induced differentiation. Project description:We show a recombinant lectin probe, rBC2LCN, is a new tool for fluorescence-based imaging and flow cytometry analysis of human pluripotent stem cells, as an alternative to conventional pluripotent maker antibodies. Live or fixed colonies of both human embryonic stem cells and induced pluripotent stem cells were visualized using fluoresceinated rBC2LCN. Fluoresceinated rBC2LCN also separated live pluripotent stem cells from mixed cell population by flow cytometry. Induced gene expression in human ES cells was measured at 3 days treatment of rBC2LCN lectin. WA01 (H1) cells were treated with 1, 10 and 100 ug/ml of rBC2LCN or 1 of FITC-rBC2LCN for three days. Two independent experiments were performed at each treatment experiment. Samples of human ES cells (KhES-1 and 3), human iPS cells (201B7 and 253G1) and HDF in each conventional culture condition were used for outgroup examples.

To address this, we derived a population of neural precursor cells (NPCs) from the H1 (WA01) hESC line and generated isogenic iPSC lines by reprogramming. The gene expression and methylation profile of three lines were compared to the parental line and intermediate NPC population. We found no gene probe with expression that differed significantly between hESC and iPSC samples under undifferentiated or differentiated conditions. Analysis of the global methylation pattern also showed no significant difference between the two PSC populations. Both undifferentiated populations were distinctly different from the intermediate NPC population in both gene expression and methylation profiles. One point to note is that H1 is a male line and so extrapolation to female lines should be cautioned. Project description:The Wnt3a/?-catenin and Activin/Smad2,3 signaling pathways synergize to induce endodermal differentiation of human embryonic stem cells, however the mechanism is not well-understood. Using ChIP-seq and GRO-seq analyses, we report here that hESC enhancers, including Wnt3a/LEF-1 sites, hold enhancer RNAPII complexes (eRNAPII) containing high levels of Ser5P and low Ser7P. In Wnt3a signaling, ?-catenin recruits cohesin to the LEF-1:eRNAPII sites to induce enhancer-promoter looping and activate transcription of mesoendodermal (ME) genes. However, paused Ser5P-RNAPII complexes accumulate at these genes, indicating that elongation remains limiting. Subsequent Activin/Smad2,3 signaling increases P-TEFb occupancy, CTD-Ser7P, and productive elongation at ME genes. Additionally, ME genes, including EOMES and MIXL1, are repressed by the Hippo regulator, Yap1, an essential pluripotency factor. GRO-seq experiments indicate that Yap1 blocks nascent transcription and controls NELF occupancy on ME genes. Thus, Wnt3a/?-catenin and Activin/Smad2,3 pathways up-regulate transcription initiation and elongation, respectively, to overcome Yap1 repression during early hESC differentiation ChIP-seq and GROseq experiments in H1 hESCs. Cells were treated with Wnt3a (200ng/ml), Activin A (100ng/ml) or Wnt3a+Activin A (W200ng/ml+A100ng/ml) for 4h (ChIP-seq) or 6h (GRO-seq). GRO-seq in YAP depleted cells were carried out following transfection with control or YAP siRNAs . After 48h transfection, cells were left untreated or treated with Wnt3a+Activin (W200ng/ml+A100ng/ml) for additional 6h.
