Characterization of Hepatitis B Virus Transcripts in Chronically HBV-infected Chimpanzees and Patients Treated with ARC-520 siRNA Demonstrates Transcriptional Silencing of cccDNA

Project description:Full-length hepatitis B virus (HBV) transcripts of chimpanzees and patients treated with multidose (MD) HBV siRNA ARC-520 and entecavir (ETV) were characterized by single-molecule real-time (SMRT) sequencing, identifying multiple types of transcripts with the potential to encode HBx, HBsAg, HBeAg, core, and polymerase, as well as transcripts likely to be derived from dimers of dslDNA, and these differed between HBeAg-positive (HBeAg+) and HBeAg-negative (HBeAg−) individuals. HBV transcripts from the last follow-up ~30 months post-ARC-520 treatment were categorized from one HBeAg+ (one of two previously highly viremic patients that became HBeAg− upon treatment and had greatly reduced cccDNA products) and four HBeAg− patients. The previously HBeAg+ patient received a biopsy that revealed that he had 3.4 copies/cell cccDNA (two to three orders of magnitude more cccDNA than HBeAg− chimpanzees) but expressed primarily truncated X and HBsAg from iDNA, like two patients that were HBeAg− at the start of the study and had one copy/cell cccDNA. No HBV transcripts were detected in two other HBeAg− patients that had ~0.3 copies/cell cccDNA, one of which had seroconverted for HBsAg. The paucity of cccDNA-derived transcripts in the presence of high cccDNA demonstrates the transcriptional silencing of HBV following MD siRNA treatment with ETV.

Expression data from PBMCs in patients with CHB or SC HBV

Project description:There were 3 patients with CHB and 3 patients with SC HBV in microarray analysis. As for the liver function parameters, the average HBsAg and HBeAg levels of CHB group were obviously higher than SC HBV group. The obtained RNAs expression profiles were analyzed by microarray analysis. A total of 513 lncRNAs, 256 mRNAs and 48 miRNAs were found to be differentially expressed (DE) in patients with CHB compared with patients with SC HBV (fold change > 1.2 and P < 0.05).

Unique liver transcriptomics profiles in chronic HBV: intrinsic intrahepatic functional clusters discriminate distinct clinical phases

Project description:Since little information is available on the processes in the liver associated with the natural history during chronic HBV infections, we now examined hepatic transcriptomes to identify distinctive gene expression profiles in the HBV clinical phases. We show that the transcriptomes of mild fibrotic, HBV-infected livers were significantly different from those with comorbidities. Across the clinical HBV phases, comparable intrahepatic ISG expression was observed. However, global transcription was most distinctive between the immunotolerant and the immunoactive phases (n=92 genes), followed by the immunotolerant and the HBeAg-negative hepatitis phase (n=71 genes), and the immunotolerant and the inactive carrier phase (n=46 genes). Among these were CD19, TNFRSF13C, granzyme H, and KIR2DS3. Moreover, during these clinical phases, 4 intrinsic functional clusters (IFC) with distinctive transcriptional activity were identified by combined global module analysis. These discriminative clusters contained B-cell and cell cycle-related genes, which were highly expressed in liver during the immunoactive phase; and NK-cell and mitochondria respiration-related genes in the HBeAg-negative hepatitis phase. Our data define distinctive transcriptomes in the liver during HBV clinical phases. We observed important differences between the liver and blood in transcription levels of ISG and cell cycle genes, but, strikingly, also a high degree of overlap in expression patterns of B- and NK-cell genes during the immune active phases.

HBcore-specific CXCR6+CD8 T cells during persistent HBV replication in mice lose their effector function and have high CREM activity

Project description:We investigated molecular profiles of CD8 T cells in persistent experimental Hepatitis B virus (HBV) infection. To this end, we established a preclinical in vivo model where HBV-replicating hepatocytes were cleared by virus-specific immunity after infection with 107 IU Ad-HBV, whereas persistent HBV replication developed after infection with 108 IU Ad-HBV, revealed by high serum HBeAg levels, high numbers of HBV genome copies and of HBcorepos hepatocytes in liver tissue. To overcome variable surface expression of the T cell receptor during chronic infection and unequivocally identify HBV-specific CD8 T cells, we adoptively transferred naïve CD45.1+HBcore-specific CD8 T cells from Cor93 transgenic mice (HBcoreCD8 T cells) the day before Ad-HBV infection. After clearance of HBV-replicating hepatocytes (d44 p.i.), liver CD45.1+HBcoreCD8 T cells expressed either CXCR6 or CX3CR1, and in the spleen only CX3CR1+ CD8 T cells were detected. Next, we evaluated the transcriptional profile of FACSorted HBcoreCD8 T cells after resolved compared to persistent infection employing SmartSeq2. The resulting dataset is reported here.
