NimbleGen Sequence Capture Array in A549 cells after 125I seed irradiation

ABSTRACT: Purpose:To investigate the biological behavior on the invation, proliferation, and apoptosis, and the molecular mechanism of A549 cell which induced by 125I seed irradiation. Design:The first part cell Experiment: cultured A549 cell in vitro, then divided into 125I seeds group and control group. Using MTT, Transwell experiment, flow cytometric analysis the difference among cell proliferation, invasion, and apoptosis, after 125I seeds different treatment time on the A549 cell. Nimblegen human genome microarray detection to find out the genes expression changes between the two groups. Then screen out target gene, using protein chip technology and western-blot further verified target gene protein expression.

Analysis of three kinds of tumors gene expression by RNA microarray

Project description:In order to detect the difference of tumorigenicity induced by different cell lines in nude mice. We have employed whole genome microarray expression profiling as a discovery platform to identify the difference of genes expression. 10 week old 44 thymus-free nude mice were randomly divided into four groups, control group, A549 group, H1299 group and A549+H1299 group. 0.2ml saline suspension containing 5×10^6 cells were implanted subcutaneously in the flanks of each nude mouse in the control group. A549+H1299 group means 0.2ml saline suspension containing 2.5×10^6 A549 cells and 2.5×10^6 H1299 cells. After 30 days, Tumor tissue in each nude mouse Tumor tissue was taken out and detected with Agilent Human 4x44K Gene Expression Microarrays.

knockout of EZH2 inhibits the tumorigenicity of human ovarian cancers cells SKOV3 by targeting steroid biosynthesis

Project description:Ovarian cancer has the highest mortality in gynecologic cancers and most patients are diagnosed in advanced stages. EZH2 has been a major tumor markers and effective therapeutic targets for ovarian cancer, which molecular mechanism remain unclear. The present study was investigated the biological effects on EZH2 knock-out SKOV3 cells in vitro and in vivo experiment, and explore the molecular mechanism by integrated analysis of mRNA-seq and CHIP-seq.  CRISPR/Cas9 system was used to establish the knock-out EZH2 SKOV3 cells. Protein expression was detected by Western blot. The effect of EZH2 in ovarian cancer was detected by MTT assay, wound scratch assay and Transwell assay, apoptosis assay in vitro and xenograft model in vivo. mRNA-seq and CHIP-seq was used to explore the molecular mechanism of biological function of EZH2.

MicroRNA expression data from Bcl-xL silenced A549 lung adenocarcinoma cells

Project description:Bcl-xL is an anti-apoptotic protein that is frequently found to be overexpressed in non-small cell lung cancer leading to an inhibition of apoptosis and poor prognosis. Recently, the role of miRNAs in regulating apoptosis and cell survival during tumorigenesis has become evident, with cancer cells showing perturbed expression of various miRNAs. We utilized miRNA microarrays to determine if miRNA dysregulation in bcl-xL silenced lung adenocarcinoma cells could be involved in regulating apoptotic behavior, and identified dysregulated miRNAs with putative targets involved in signal transduction pathways regulating apoptosis, cell proliferation and cell progression. Short interfering RNA-based transfection of A549 was carried out inducing a reduction in bcl-xL expression levels. 24 hours post-transfection total RNA was isolated using TRIzol reagent and hybridized onto Affymetrix GeneChip miRNA Arrays. A global miRNA expression profile was then established, which compared total RNA, extracted from siRNA-transfected and non-transfected A549 cells. All experiments were carried out with three independent biological replicates.

Combined Time Restricted Feeding and Cisplatin Enhance the Anti-tumor Effects in Cisplatin Resistant and -Sensitive Lung Cancer Cells

Project description:Combination therapy as an important treatment option for lung cancer has been attracting attention due to the primary and acquired resistance of chemotherapeutic drugs in the clinical application. In the present study, as a new therapy strategy, concomitant treatment with time-restricted feeding (TRF) plus cisplatin (DDP) on lung cancer growth was investigated in DDP-resistant and DDP-sensitive lung cancer cells. We first found that TRF significantly enhanced the drug susceptibility of DDP in DDP-resistant A549 (A549/DDP) cell line, illustrated by reversing the inhibitory concentration 50 (IC50) values of A549/DDP cells to normal level of parental A549 cells. We also found that TRF markedly enhanced DDP inhibition on cell proliferation, migration, as well as promoted apoptosis compared to the DDP-alone group in A549, H460 and A549/DDP cells lines. We further revealed that the synergistic anti-tumor effect of combined DDP and TRF was greater than that of combined DDP and simulated fasting condition (STS), a known anti-tumor cellular medium. Moreover, mRNA sequence analysis from A549/DDP cell line demonstrated the synergistic anti-tumor effect involved in upregulated pathways in p53 signaling pathway and apoptosis. Notably, compared with the DDP-alone group, combination of TRF and DDP robustly upregulated the P53 protein expression without mRNA level change by regulating its stability via promoting protein synthesis and inhibiting degradation, revealed by cycloheximide and MG132 experiments. Collectively, our results suggested that TRF in combination with cisplatin might be an additional novel therapeutic strategy for patients with lung cancer

Hybridization thermodynamics of NimbleGen microarrays.

Project description:BackgroundWhile microarrays are the predominant method for gene expression profiling, probe signal variation is still an area of active research. Probe signal is sequence dependent and affected by probe-target binding strength and the competing formation of probe-probe dimers and secondary structures in probes and targets.ResultsWe demonstrate the benefits of an improved model for microarray hybridization and assess the relative contributions of the probe-target binding strength and the different competing structures. Remarkably, specific and unspecific hybridization were apparently driven by different energetic contributions: For unspecific hybridization, the melting temperature Tm was the best predictor of signal variation. For specific hybridization, however, the effective interaction energy that fully considered competing structures was twice as powerful a predictor of probe signal variation. We show that this was largely due to the effects of secondary structures in the probe and target molecules. The predictive power of the strength of these intramolecular structures was already comparable to that of the melting temperature or the free energy of the probe-target duplex.ConclusionsThis analysis illustrates the importance of considering both the effects of probe-target binding strength and the different competing structures. For specific hybridization, the secondary structures of probe and target molecules turn out to be at least as important as the probe-target binding strength for an understanding of the observed microarray signal intensities. Besides their relevance for the design of new arrays, our results demonstrate the value of improving thermodynamic models for the read-out and interpretation of microarray signals.

Project description:The NCI-60 cancer cell lines have been used for studying cancer pathogenesis and for drug discovery. This dataset adds to the growing number of datasets on various genomic platforms that have been made public on Cellminer (http://discover.nci.nih.gov/cellminer/) 61 cell lines (including PR:DU145 and its drug resistant derivative PR:RC01) were arrayed. Of these, 56 were done one time, four cell lines were done with either two or three replicates, and one cell line (LC:A549) was done with three replicates and two dye flips. Two color arrays were used, with Cy3 mostly used for sample and Cy5 for the reference pool of 6 normal male samples.

Studying Gene Expression Profiles of UV-Irradiated Human Keratinocytes by cDNA Microarray

Project description:The goal of this thesis is to study the response of a human keratinocyte cell line (HaCaT cells) after UVB irradiation. In order to develop a system for UV irradiation, we firtstly studied the UV illumination system to find out a stable and reliable condition for UV irradiation experiments. Further, we found out the proper dose of UVB radiation and time points after UVB irradiation by performing MTT assay and trypan blue viability test. According to the results of MTT assay and trypan blue viability test, the cellular activity as well as survival rate of UVB-irradiated cells were in proportion to the radiation doses within a lower UVB dose range. We wanted to find out the possible reasons for this phenomenon by using cDNA microarray. We hope the thesis could be a guide for the following researches, and be useful in the clinical studies about the UV damage. Keywords: dose response and time course
