Down-regulation of long non-coding RNA TINCR induces cell dedifferentiation and predicts progression in oral squamous cell carcinoma

ABSTRACT: To screen lncRNAs and mRNAs that are deregulated in oral squamous cell carcinoma (OSCC), we comparatively analyzed the lncRNAs and mRNAs profiles by using 10 OSCC patient samples and paired adjacent non-cancerous counterparts. According to the microarray data, we identified 1603 transcripts that were upregulated with more than 2-fold change in OSCC samples in contrast to non-cancerous adjacent tissues (NATs) while 989 transcripts were downregulated by more than 2-fold.

Project description:Rectal carcinoma(RC) is one of the most common malignant tumor of the digestive tract in humans.Long non-coding RNA (lncRNA) plays a vital role in tumor regulation.Nevertheless, the exact expression features and functions of lncRNAs are still obscure.To investigate aberrantly expressed lncRNAs and mRNAs in RC, we screened the crucial differentially expressed lncRNA and mRNA in RC tissues and paire-matched adjacent non-cancerous tissues.These differentially expressed lncrnas are likely to play a key role in the tumorigenesis and development of RC, and may be used as a novel tumor biomarker for the diagnosis or prognosis of RC. We used Affymetrix human GeneChip to screen the candidate differentially expressed lncRNAs and mRNAs in RC tissues and paire-matched adjacent non-cancerous tissues.Subsequently, the candidate differentially expressed lncRNAs and mRNAs were verified by qRT-PCR.

Whole-transcriptome analyses identify critical differentially expressed mRNAs, miRNAs, lncRNAs, and circRNAs during the process of oral carcinogenesis

Project description:Oral carcinogenesis is a multi-step process involving normal mucosa progressing to oral precancerous lesions and finally to oral squamous cell carcinoma (OSCC). This complex process encompasses various molecules, including non-coding RNAs (ncRNAs). In this study, we performed whole-transcriptome analyses on adjacent normal tissues, oral leukoplakia tissues, and OSCC tissues, with the goal of identifying key differentially expressed circRNAs, lncRNAs, miRNAs, and mRNAs associated with different stages of oral carcinogenesis. In our study, numerous differentially expressed circRNAs, lncRNAs, miRNAs, and mRNAs were identified in adjacent normal, oral leukoplakia, and OSCC tissues. Subsequently, we constructed two regulatory competitive endogenous RNA (ceRNA) networks and identified some potential critical molecules involved in oral carcinogenesis. In conclusion, based on the whole-transcriptome analyses, we mapped the molecular feathers at RNA level during the process of oral carcinogenesis and revealed certain ncRNAs with great research potential.

Aberrant lncRNA expression profiles in OSCC tissues compared with paired normal oral mucosa

Project description:Hypoxic microenvironment plays important roles in the progression of solid tumors including oral squamous cell carcinoma (OSCC). Long noncoding RNAs (lncRNAs) have gained much attention in the past few years. However, it is not clear whether lncRNAs could regulate hypoxia-adaptation of OSCC, and which lncRNAs participate in this process. Using an lncRNA microarray, we analyzed the aberrant lncRNA expression profiles in OSCC tissues compared with paired normal oral mucosa as well as in hypoxic OSCC cells compared with normoxic OSCC cells. Our data revealed 2053 differentially expressed (Fold Change >= 2.0, P-value <= 0.05) lncRNAs, among which 934 lncRNAs were significantly up-regulated and 1119 lncRNAs were down-regulated in OSCC compared with paired normal mucosa. Six OSCC tissues and paired normal oral mucosa were obtained from 6 patients with OSCC. LncRNA expression profiles were evaluated by an Agilent Human LncRNA Array v3.0 (8 x 60K, Arraystar).

Our microarray also identified 942 lncRNAs that were up-regulated and 507 lncRNAs that were down-regulated in cells cultured under hypoxia compared with those cultured under normoxia (Fold Change >= 2.0, P-value <= 0.05). An OSCC cell line Cal-27 was cultured under either 20% O2 (normoxic) or 1% O2 (hypoxic) conditions. Three samples from each group were obtained for microarray study.

The long noncoding RNA expression profile of hepatocellular carcinoma identified by microarray analysis

Project description:To explore the potential involvement of lncRNAs in hepatocellular carcinoma (HCC) oncogenesis, we conducted lncRNA and mRNA profiling in 3 pairs of human HCC and adjacent normal tissue (NT) by microarray. With abundant probes accounting for 33,045 lncRNAs and 30,215 coding transcripts in our microarray, the number of lncRNAs and coding transcripts that could be detected here is 10,149 and 14,944, respectively. From the data, thousands of lncRNAs and mRNAs were found to bedifferentially expressed (Fold Change≥2.0) in HCC tissues compared with NT and identified 624 lncRNAs and 1050 mRNAs were differentially expressed in all three HCC tissues.Bioinformatic analysis (gene ontology, pathway and network analysis) was performed for further study of these differentially expressed mRNAs.By qRT-PCR analysis in nineteen pairs HCC and adjacent normal tissues, we found that eightl ncRNAs were aberrantly expressed in HCC compared with corresponding NT, which is consistent with microarray data. Additionally, change trends of seven lncRNAs were basically identical to their nearby coding genes. Aberrant lncRNA expression profiles in OSCC plasma

Project description:Carcinogenesis is a genetic process in which molecular changes occur earlier than histomorphological changes. The key to early detection of oral squamous cell carcinoma (OSCC) is to identify genetic alterations. However, aberrant lncRNA expression profiles in OSCC plasma is still largely unknown. Using an lncRNA microarray, we analyzed the aberrant lncRNA expression profiles in OSCC plasma compared with paired healthy volunteer plasma. Our data revealed 7473 differentially expressed (Fold Change >= 2.0, P-value <= 0.05) lncRNAs, among which 3972 lncRNAs were significantly up-regulated and 3501 lncRNAs were down-regulated in OSCC compared with paired healthy volunteer plasma.
