Project description:Human expression microarray analysis of the 11 samples that you submitted. Total RNA from each sample was quantified using the NanoDrop ND-1000 and the RNA integrity was assessed using standard denaturing agarose gel electrophoresis. For microarray analysis, Agilent Array platform was employed. The sample preparation and microarray hybridization were performed according to the manufacturer’s standard protocols. Briefly, total RNA from each sample was amplified and transcribed into fluorescent cRNA with using the manufacturer’s Agilent’s Quick Amp Labeling protocol (version 5.7, Agilent Technologies). The labeled cRNAs were hybridized onto the Whole Human Genome Oligo Microarray (4x44K, Agilent Technologies). After having washed the slides, the arrays were scanned by the Agilent Scanner G2505C. Agilent Feature Extraction software (version 11.0.1.1) was used to analyze acquired array images. Quantile normalization and subsequent data processing were performed using the GeneSpring GX v11.5 software package (Agilent Technologies). After quantile normalization of the raw data, genes that at least 7 out of 11 samples have flags in Detected (“All Targets Value”) were chosen for further data analysis.

Project description:Purpose: The goals of this study are to invsetigate the primary biological process of HBx. Methods: Briefly, samples (L02 cells transfected with pcDNA4.0-vector or pcDNA4.0-HBx) were used to extract total RNAs for quality control and RNA-seq loading samples. RNA-seq was performed as DGE on an Illumina platform and 50 bp paired-end reads were generated (Guangzhou Epibiotek Co.,Ltd.). Results: Negative regulation of transferase activity was identified as the primary biological process according to the gene ontology (GO) analysis. TNF signaling pathway was identified as the primary biological processes according to the Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis . DNA binding transcription factor activity was identified as the primary biological processes according to the gene set enrichment analysis (GSEA). Conclusions: RNA-seq in L02 cell lines revealed that HBx mainly regulated the DNA binding transcription factor activity.

Project description:In the present study, we have documented a previously unrecognized membrane vesicles called “migrasomes” (M-mig) that originate from the filament-like nanotubes of macrophage.To characterize the signatures of macrophage migrasomes (M-mig) gene expression that might underlie M-mig-associated biological function. M0-mig, M1-mig, M2-mig and HG-mig genome-wide expression profiling was carried out by using SurePrint G3 Mouse GE V2.0 8X60K Microarrays (Design ID:074809, Agilent Technologies, USA). Total RNA was quantified by the NanoDrop ND-2000 (Thermo Scientific) and the RNA integrity was assessed using Agilent Bioanalyzer 2100 (Agilent Technologies). The sample labeling, microarray hybridization and washing were performed based on the manufacturer’s standard protocols. Briefly, total RNA was transcribed to double strand cDNA, then synthesized into cRNA and labeled with Cyanine-3-CTP. The labeled cRNAs were hybridized onto the microarray. After washing, the arrays were scanned by the Agilent Scanner G2505C (Agilent Technologies). For data analysis, Feature Extraction software (version10.7.1.1, Agilent Technologies) was used to analyze array images to get raw data. Genespring (version14.9, Agilent Technologies) were employed to finish the basic analysis with the raw data. To begin with, the raw data was normalized with the quantile algorithm. Differentially expressed genes were then identified through fold change. The threshold set for up- and down-regulated genes was a fold change>=2.0. Afterwards, GO analysis and KEGG analysis were applied to determine the roles of these differentially expressed mRNAs.

Project description:Total RNA, greater than 100ng, from cultured cells was isolated in TRIzol L and purified using Qiagen RNeasy Mini Kit per manufacturer’s protocols. Agilent Technologies 2100 Bioanalyzer was used to assess the RNA quality. Project description:In the present study, RNA-seq technique was used to compare the expression profiles of lncRNAs from goat endometrium samples at gestational day 5 (pre-receptive endometrium, PE) and day 15 (receptive endometrium, RE). This yielded 18 gigabases (Gb) of sequence, representing approximately seven times the size of the genome (2.66 Gb). A total of 120 million raw reads were produced from the Illumina HiSeq 2500 platform. After discarding adaptor sequences and low-quality sequences, 90 to 97 million clear reads per sample were obtained, and the percentage of clean reads among raw tags in each library ranged from 75.79–81.03 %. A total of 668 lncRNAs were found to differ significantly in terms of expressional levels (P< 0.05) between the PE and RE libraries,98.35% of the DELs were mapped to “u” (Unknown, intergenic transcript).Our results included 76,844 lncRNAs that corresponded to 42,933 protein-coding genes within a range of 1-100 kb. It deserved to note that 783 target genes of the 200 DELs that were annotated to 153 GO terms meeting our designated criteria of P-values< 0.05, KEGG pathway annotation showed 242 target genes of the DELs were annotated for 146 KEGG pathways.
