Transcriptome sequencing of human lung cancer cell line NCI-H838 treated with LINC00472 overexpression

ABSTRACT: To evaluate the changes in the expression of genes in lung cancer cells due to LINC00472, we performed transcriptome sequencing of LINC00472 overexpressing cells and control cells. First, raw reads were obtained through sequencing of control cells not treated with LINC00472 and cells treated with overexpression of LINC00472. Thereafter, genes differentially expressed in the two groups were selected through pretreatment, mapping to the reference genome, trascripts assaembly, and transcript quantification. The sequencing result provides quantitative and qualitative information of total RNAs whose expression is changed by LINC00472. This information will facilitate analysis of the signaling network of LINC00472 in lung cancer cells.

Free-Flow Isoelectric Focusing Based Metaproteomics Workflow Facilitates the Identification and Characterization of Human Salivary Microbiome for Lung Cancer

Project description:We developed a free-flow isoelectric focusing (FFIEF) based metaproteomics workflow to reduce the host interferences and enrich the low-abundant bacteria for better interpretation of salivary microbiome. We firstly tested the pretreatment module that could significantly reduce the host interferences by differential centrifugation and filtration. Then the FFIEF module was applied to separate the microbes and enrich the low-abundant bacteria, which showed a significant improvement in the identification efficiency of microbiome sample. Applying our method to lung cancer, we successfully identified Fusobacterium, Neisseriaceae, Actinomycetaceae, Burkholderiales, and Spirochaetia were associated with lung cancer as previous sequencing studies did, along with other 16 significantly different species. The dysregulated functions in lung cancer microbiome were also explained in details. Our workflow provides improved efficiency in identification and characterization of the salivary microbiome with great reproducibility. The ability of enriching low-abundant bacteria and functions enables in-deep analysis of previously underestimated information.

Immunogenic Senescence Sensitizes Lung Cancer to LUNX-Targeting Therapy [NCI-H292]

Project description:The higher immunogenicity of tumors usually predicts favorable therapeutic responses. Tumor antigens dominate the immunogenic character within tumors. We investigated if there was a targetable tumor antigen during immunogenic chemotherapy within lung cancer. Chemotherapy-induced immunogenic senescence was demonstrated using a multi-marker, three-step workflow and RNA-sequencing data. The ability of anti-lung-specific X protein (LUNX) antibody to suppress the survival of senescent lung cancer cells was evaluated in vitro and in vivo using real-time cytotoxicity analysis and xenograft mouse models, respectively. The induction of cellular senescence by immunogenic chemotherapy boosted cell-surface shuttling of LUNX and enhanced the immunogenic features of senescent tumor cells, which sensitized lung cancer cells to anti-LUNX antibody-mediated therapy and contributed to tumor suppression. The immunogenic senescence-mediated anti-tumor response was triggered by the direct action of antibody on tumor cells, strengthened by natural-killer cells through an antibody-dependent cell-mediated cytotoxicity response and, ultimately, led to tumor control. Our findings suggest that LUNX is a lung cancer targetable-immunogenic antigen. The proportion of lung cancers responding to LUNX-targeting therapy could be expanded substantially by immunogenic chemotherapy that induces senescence-associated translocation of LUNX to the plasma membrane.

Gene expression analysis of lung fibroblasts in bleomycin-induced pulmonary fibrosis

Project description:We conducted fibroblast-specific transcriptome analysis by next generation sequencing in order to investigate qualitative change and activation signatures of lung fibroblasts in bleomycin-induced pulmonary fibrosis. Lung fibroblasts were identified by using reporter mice of collagen-α2(I), in which collagen I-producing fibroblasts were labeled with EGFP. Lungs were dissociated with protease sollution, and single cell suspension were stained with lineage markers (Ter119, CD45, CD31, EpCAM). Lineage- GFP+ cells were sorted out and mRNA was collected. Using serial analysis of gene expression (SAGE) method, we identified 2,973,937 SAGE tags (1,080,798 tags from saline-treated GFP+ fibroblasts and 1,893,139 tags from bleomycin-treated GFP+ fibroblasts). We found that genes related to extracellular matrix construction were highly up-regulated in fibroblasts from belomycin-treated lungs. Moreover, an analysis of mRNA profiles revealed biological functions such as proliferation, invasion, adhesion, and migration were promoted in fibroblasts from bleomycin-treated lung, which recapitulated the role of fibroblasts in the fibrogenesis. These fibroblast-specific gene expression profiles will be important notions in future fibrosis studies. mRNA profiles of Lung fibroblasts from 3 mice at day 14 after saline or bleomycin treatment.

Project description:Non-small cell lung cancer (NSCLC) remains one of the leading causes of death worldwide, and thus, new molecular targets need to be identified to improve treatment efficacy. Enhanced TFAP2C expression was found in lung cancer patient tissues and lung cancer cell lines, and its overexpression promoted cell proliferation and cell cycle progression. We conducted microarrays to find the possible downstream effectors regulated by TFAP2C which could play key roles in lung tumorigenesis. Differential gene expression by NKX2-1 suppression in NCI-H2009 cells

Project description:The NKX2-1 transcription factor, a regulator of normal lung development, is the most significantly amplified gene in human lung adenocarcinoma. To better understand how genomic alterations of NKX2-1 drive tumorigenesis, we generated an expression signature associated with NKX2-1 amplification in human lung adenocarcinoma, and analyzed DNA binding sites of NKX2-1 by genome-wide chromatin immunoprecipitation from NKX2-1-amplified human lung adenocarcinoma cell lines. Combining these expression and cistromic analyses identified LMO3, itself encoding a transcription regulator, as a candidate direct transcriptional target of NKX2-1, in addition to consensus binding motifs including a nuclear hormone receptor signature and a Forkhead box motif in NKX2-1-bound sequences. RNA interference analysis of NKX2-1-amplified cells compared to non-amplified cells demonstrated that LMO3 mediates cell proliferation downstream of NKX2-1; cistromic analysis that NKX2-1 may cooperate with FOXA1. Our findings provide new insight into the transcriptional regulatory network of NKX2-1 and suggest that LMO3 is a transducer of lineage specific cell survival of NKX2-1-amplified lung adenocarcinomas. NCI-H2009 cells with stable expression of either pLKO-Tet-Op-shGFP (n=4) or pLKO-Tet-Op-shNKX2-1 (pooled population; n=3 and a clone; n=3) were treated with 50ng/ml of doxycyline for 48 hours. Total RNA was extracted, gene expression profiling was performed and differential gene expression between shGFP and shNKX2-1 was analyzed to determine the effects by suppression of NKX2-1 in NCI-H2009 cells.
