Long non-coding RNA lnc_3712 impedes nuclear reprogramming via repressing Kdm5b

ABSTRACT: Effects were investigated to improve the nuclear reprogramming efficiency by modulating the epigenetic modifications. Long non-coding RNAs (lncRNAs) are involved in shaping chromosome conformation and regulation of preimplantation development. However, the role of lncRNA during nuclear reprogramming remains largely unknown. In the present study, we performed RNA sequencing and identified 687 differentially expressed lncRNAs as candidate key molecules involved in nuclear reprogramming in goat.

Project description:Long non-coding RNAs (lncRNAs) are involved in shaping chromosome conformation and regulation of preimplantation development. However, the role of lncRNA during somatic cell nuclear transfer (SCNT) reprogramming remains largely unknown. In the present study, we identified 114 upregulated lncRNAs in the 8-cell SCNT embryos as candidate key molecules involved in nuclear reprogramming in goat. We found that H3K4me3 was an epigenetic barrier in goat nuclear reprogramming that and injection of Kdm5b mRNA greatly improved SCNT embryos development through removal of H3K4me3. We further reported that knockdown of lnc_3712 increased the expression of Kdm5b, which led to H3K4me3 demethylation. Of note, the development of goat SCNT embryos was improved when lnc_3712 was knocked down, whereas the blastocyst rate showed no difference in lnc_3712 and Kdm5b double knockdown SCNT embryos compared with the negative control SCNT embryos. Specifically, in lnc_3712 knockdown SCNT embryos, partial of the transcriptional activity and the expression of critical embryonic genes (Wee1, Ctsb, and Ybx1) were similar with that of in vitro fertilization embryos. Therefore, our results elucidate the critical role of lnc_3712 in regulating the development of goat SCNT embryos via repressing Kdm5b, which advances our current understanding of the role of lncRNAs during nuclear reprogramming.

Transcription profiles of oocytes during maturation and embryos during preimplantation development in vivo in the goat

Project description:Preimplantation embryonic development is a dynamic, complex and precise regulated process to govern embryonic development and maintain embryo viability. The complete dynamics transcriptional activities during preimplantation development in the important domestic species goat is not available. Here, we performed RNA sequencing to establish a comprehensive transcriptional profiling of goat in vivo matured oocytes and preimplantation embryos. We found that the embryonic genome activation (EGA) in goat occurs at 16-cell stages, not previously defined at 8-cell stage, and showed much later EGA process compared to all other mammalian species. A total of 6,482 genes were identified to be significantly differentially expressed across all consecutive developmental stage comparisons and the important signaling pathways involved in each development transition were revealed. Additionally, we identified genes that appear to be transcribed only in a specific stage of development. Using weighted gene co-expression network analysis, we found 9 stage-specific modules of co-expressed genes that can be used to represent the corresponding stage of development. Furthermore, we identified conserved key members (or hub genes) of the goat expressed gene networks. Their vast association with other embryonic genes suggests that they may have important regulatory roles in embryo development. Our cross-mammalian species transcriptomic comparisons demarcated both conserved and goat specific features of preimplantation development.

Filtered reproductive long non-coding RNAs by genome-wide analyses of goat ovary at different estrus periods

Project description:Background: The goat is an important farm animal. Reproduction is an important process of goat farming. The ovary is the most important reproductive organ for goats. In recent years, an increasing number of long non-coding RNAs (lncRNAs) have been implicated in the regulation of mammal reproduction. However, there are few studies on the function of lncRNAs in reproduction, particularly lncRNAs in the ovary. Results: The sequencing of goat ovaries generated 1,122,014,112 clean reads, and 4,926 lncRNAs and 1,454 TUCPs(transcripts of uncertain coding potential) were identified for further analysis by using the coding potential analysis software, CNCI, CPC and Pfam-sca. There were 115 /22 differential lncRNAs /TUCPs transcripts between the ovaries of the luteal phase and the follicular phase. We predicted the target genes of lncRNA /TUCP based on co-expression and co-localization methods. In total, 2584 /904 target genes were predicted by co-expression, and 326/73 target genes were predicted by co-localization. The functions of these target genes were further analyzed with GO and KEGG analysis. The results showed that lncRNAs /TUCPs, which are highly expressed in goat ovaries in the luteal phase, are mainly associated with the synthesis of progesterone, and we filtered the lncRNAs /TUCPs, such as XR_001918177.1 and TUCP_001362, which may regulate the synthesis of progesterone; lncRNAs /TUCPs, which are highly expressed in goat ovaries in the follicular phase, are mainly associated with oogenesis and the maturation of oocytes, and we filtered the lncRNAs /TUCPs that may regulate the oogenesis and maturation of oocyte, such as XR_001917388.1 and TUCP_000849. Conclusion: The present study provided the genome expression profile of lncRNAs /TUCPs in goat ovaries at different estrus periods and filtered the lncRNAs /TUCPs associated with goat reproduction. These results are helpful to further study the molecular mechanisms of goat reproduction.

Integrative analysis of lncRNA-miRNA-mRNA regulatory network reveals candidate lncRNAs responsible for meat quality in goats

Project description:Our analysis revealed the unique and common lncRNA-miRNA-mRNA networks of two kinds of adipocytes. Several lncRNAs that regulate goat meat quality were identified, such as XR_001918647.1, XR_001917728.1, XR_001297263.2 and LNC_004191. Our study utilized RNA-seq analysis to predict the functions of lncRNA on goat meat quality. Furthermore, our findings of lncRNA-miRNA-mRNA network, may contribute to a better understanding of the molecular mechanisms underlying in goat meat quality and provide a theoretical basis for further goat molecular breeding.

Genome-wide identification and characterization of long non-coding RNAs and mRNAs in goat tissues infected with PPRV

Project description:We have used RNA-Seq to examine long non-coding RNAs (lncRNAs) and mRNAs from PPRV infected goat tissues (Lung, Spleen and Caecum). Our study reveals the prevalence of lncRNAs in goats, and has identified lncRNAs differentially expressed in different tissues of PPRV (Izatnagar94) infected goats, suggesting its important functions during virus infection.

Extended self-renewal and accelerated reprogramming in the absence of Kdm5b [ChIP-Seq]

Project description:ES cell pluripotency is thought to be regulated in part by H3K4 methylation. However, it is unclear how H3K4 demethylation contributes to ES cell function and participates in iPS cell reprogramming. Here, we show that KDM5B, which demethylates H3K4, is important for ES cell differentiation, and presents a barrier to the reprogramming process. Depletion of Kdm5b leads to an extension in the self-renewal of ES cells in the absence of LIF. Transcriptome analysis revealed the persistent expression of pluripotency-genes and underexpression of developmental genes during differentiation in the absence of Kdm5b, suggesting that KDM5B plays a key role in cellular fate changes. We also observed accelerated reprogramming of differentiated cells in the absence of Kdm5b, demonstrating that KDM5B is a barrier to the reprogramming process. Expression analysis revealed that mesenchymal master regulators associated with epithelial-to-mesenchymal transition (EMT) are downregulated during reprogramming in the absence of Kdm5b. Moreover, global analysis of H3K4me3/2 revealed that enhancers of fibroblast genes are rapidly deactivated in the absence of Kdm5b, and genes associated with EMT lose H3K4me3/2 during the early reprogramming process. These findings provide functional insight into the role for KDM5B in regulating ES cell differentiation and as a barrier to the reprogramming process.
