Project description:Single-cell RNA sequencing (scRNA-seq) provides new opportunities to characterize cell populations, typically accomplished through some type of clustering analysis. Estimation of the optimal cluster number (K) is a crucial step but often ignored. Our approach improves most current scRNA-seq cluster methods by providing an objective estimation of the number of groups using a multi-resolution perspective. MultiK is a tool for objective selection of insightful Ks and achieves high robustness through a consensus clustering approach. We demonstrate that MultiK identifies reproducible groups in scRNA-seq data, thus providing an objective means to estimating the number of possible groups or cell-type populations present.

Transcription profiling of human mesenchymal stem cells at different passage numbers

Project description:Human mesenchymal stem cells are expected to be a useful tool for cellular therapy. We used microarrays to detail the gene expression profiles and selected candidate biomarkers that indicate the culture stage of the cells. Experiment Overall Design: Human mesenchymal stem cells were cultured and subjected to RNA extraction and hybridization on microarrays. Cell cultures in passage numbers 5, 7, 9, 13, 14, 21, and 28 of lot#4F1560 were subjected to the microarray analysis.

Cluster randomised trials with different numbers of measurements at baseline and endline: Sample size and optimal allocation.

Project description:BACKGROUND/AIMS:Published methods for sample size calculation for cluster randomised trials with baseline data are inflexible and primarily assume an equal amount of data collected at baseline and endline, that is, before and after the intervention has been implemented in some clusters. We extend these methods to any amount of baseline and endline data. We explain how to explore sample size for a trial if some baseline data from the trial clusters have already been collected as part of a separate study. Where such data aren't available, we show how to choose the proportion of data collection devoted to the baseline within the trial, when a particular cluster size or range of cluster sizes is proposed. METHODS:We provide a design effect given the cluster size and correlation parameters, assuming different participants are assessed at baseline and endline in the same clusters. We show how to produce plots to identify the impact of varying the amount of baseline data accounting for the inevitable uncertainty in the cluster autocorrelation. We illustrate the methodology using an example trial. RESULTS:Baseline data provide more power, or allow a greater reduction in trial size, with greater values of the cluster size, intracluster correlation and cluster autocorrelation. CONCLUSION:Investigators should think carefully before collecting baseline data in a cluster randomised trial if this is at the expense of endline data. In some scenarios, this will increase the sample size required to achieve given power and precision.

Identification of a p-coumarate degradation regulon in Rhodopseudomonas palustris using Xpression, an integrated tool for prokaryotic RNA-seq data processing

Project description:High-throughput sequencing of cDNA prepared from RNA, an approach known as RNA-seq, is coming into increasing use as a method for transcriptome analysis. Despite its many advantages, widespread adoption of the technique has been hampered by a lack of easy-to-use, integrated, open source tools for analyzing the nucleotide sequence data that are generated. Here we describe Xpression, an integrated tool for processing prokaryotic RNA-seq data. The tool is easy to use and is fully automated. It performs all essential processing tasks including nucleotide sequence extraction, alignment, quantification, normalization and visualization. Importantly, Xpression supports multiplexed and strand-specific nucleotide sequence data. It extracts and trims specific sequences from files and separately quantifies sense and antisense reads in the final results. Outputs from the tool can also be conveniently used in downstream analysis. In this paper, we show the utility of Xpression to process strand-specific RNA-seq data to identify genes regulated by CouR, a transcription factor that controls p-coumarate degradation by the bacterium Rhodopseudomonas palustris. Comparison of wild-type vs. couR mutant RNA-seq data to identify genes regulated by CouR. 2 wild-type replicates, 1 couR mutant replicate.

Avant-garde: An automated data-driven DIA data curation tool

Project description:Vaca S, Peckner R, Shulman N, Krug K, DeRuff KC, Officer A, MacCoss MJ, Carr SA, Jaffe JD, Nature Methods 2020. Multiple challenges remain in Data-Independent Acquisition (DIA) data analysis, like confidently identifying peptides, defining integration boundaries, removing interferences, and controlling false discovery rates. In practice, a visual inspection of the signals is still required, which is impractical with large datasets. Avant-garde is a new tool to refine DIA (and PRM) data. Unlike other tools where MS experiments are scored independently from each other, Avant-garde uses a novel data-driven scoring strategy. Signals are refined by learning from the data itself, using all measurements in all samples to achieve the best optimization. We evaluated Avant-garde's performance with benchmarking DIA datasets. We showed that it can determine the quantitative suitability of a peptide peak, and reaches the same levels of selectivity, accuracy, and reproducibility as manual validation. Avant-garde is envisioned as a tool complementary to existing DIA analysis engines and aims to establish the strongest foundation for subsequent analysis of quantitative MS data.
