This work demonstrates the coupling of intestinal and liver organoids recapitulates aspects of enterohepatic bile signaling. The integration of organoids can be used to probe intra-organ interactions. Single cell RNA-Seq studies were performed in human liver organoids to examine the heterogeneity of the cultures.

Prospective derivation of a 'Living Organoid Biobank' of colorectal cancer patients

Project description:In Rspondin-based 3D cultures, Lgr5 stem cells from multiple organs form ever-expanding epithelial organoids that retain their tissue identity. We report the establishment of tumor organoid cultures from 20 consecutive colorectal (CRC) patients. For most, organoids were also generated from adjacent normal tissue. The organoids closely resemble the original tumor. The spectrum of genetic changes observed within the 'living biobank' agrees well with previous large-scale mutational analyses of CRC. Gene expression analysis indicates that the major CRC molecular subtypes are represented. Tumor organoids are amenable to robotized, high-throughput drug screens allowing detection of gene-drug associations. As an example, a single organoid culture was exquisitely sensitive to Wnt secretion (porcupine) inhibitors and carried a mutation in the negative Wnt feedback regulator RNF43 (rather than in APC). Organoid technology may fill the gap between cancer genetics and patient trials, complement cell line- and xenograft-based drug studies and allow personalized therapy design. We generated organoids from healthy tissue and coloncarcinoma tissue. The organoids were trypsinized, plated in matrigel and overlaid with medium. After three days, RNA was isolated using Qiagen RNAeasy. Medium conditions are the same for all organoids, irrespective of their origin.

Single cell RNA sequencing of iPSC-derived lung organoid models

Project description:Here, we used single cell RNA sequencing of iPSC17 WT 7B2-derived day 10 lung spheroids, unsorted 3-, 6-, and 10-week lung progenitor organoids (LPOs) and induced bud tip progenitor organoids (iBTOs) sorted from 4- and 10-week LPOs, sequenced 4 weeks post-sort. All cultures were grown in serum-free basal media supplemented with WNT activator CHIR99021, FGF7, and all-trans retinoic acid (‘3F media’).

A long-term 3D organoid (tubuloid) model of the adult mouse kidney

Project description:The aim of the project was the analysis of the bulk proteome and phosphoproteome in 3D organoids (tubuloids) from the adult mouse kidney. Proteome (nearly 9000 proteins) and phosphoproteome (nearly 16000 phospho sites) were compared in three biological (independent) replicates of epithelial organoids (early passage and long-term, 3-month cultures) and freshly isolated, MAC-sorted, Epcam-positive kidney epithelial cells. After collection of the organoids, Matrigel was removed using a non-enzymatic solution.

Gene expression profiles in human liver organoid-derived hepatocytes

Project description:Human liver organoids are expected to be a hepatocyte source for preclinical in vitro studies. Although these organoids show long-term proliferation, their hepatic functions remain low. Here, we propose a novel method for two dimensional (2D)-cultured hepatic differentiation from human liver organoids. When cultured under a 2D condition, the single cells from human liver organoids were seeded on collagen type I-coated plates. Then, optimal conditions for hepatic differentiation were screened using several reagents. We determined the 2D-cultured hepatocyte differentiation method from human liver organoids. Hepatic gene expressions in human liver organoids-derived hepatocytes (Org-HEPs) were greatly increased, compared to those in human liver organoids. The metabolic activities of cytochrome P450 (CYP) 1A2, CYP2C8, CYP2E1 and CYP3A4 were at levels comparable to those in primary human hepatocytes (PHHs). These results suggested that human liver organoids could be differentiated into highly functional hepatocytes in 2D culture. We also treated Org-HEPs and PHHs with hepatotoxic drugs. The cell viability of Org-HEPs was almost the same as that of PHHs, suggesting that Org-HEPs could be used for hepatotoxicity tests. Thus, Org-HEPs will be useful for pharmaceutical research.

Multilineage communication regulates human liver bud self-organization from pluripotency II

Project description:Conventional 2-D differentiation from pluripotency fails to recapitulate cell interactions occurring during organogenesis. 3-D organoids generate complex organ-like tissues, however it is unclear how heterotypic interactions impact lineage identity. Here we use single-cell RNA-seq to reconstruct hepatocyte-like lineage progression from pluripotency in 2-D culture. We then derive 3-D liver bud (LB) organoids by reconstituting hepatic, stromal, and endothelial interactions, and deconstruct heterogeneity during LB development. We find that LB hepatoblasts diverge from the 2-D lineage, and express epithelial migration signatures characteristic of organ budding. We benchmark 3-D LBs against fetal and adult human liver scRNA-seq data, and find a striking correspondence between the 3-D LB and fetal liver cells. We use a receptor-ligand pairing analysis and a high-throughput inhibitor assay to interrogate signaling in LBs, and show that VEGF crosstalk potentiates endothelial network formation and hepatoblast differentiation. Our molecular dissection reveals interlineage communication regulating organoid development, and illuminates previously inaccessible aspects of human liver development.

Alcohol feeding promotes colonic permeability and changes in colonic organoid stem cell fate

Project description:Alcohol increases intestinal permeability to pro-inflammatory microbial products including endotoxin and this is a key step in alcohol-induced organ damage such as alcoholic liver disease. Elevated intestinal permeability is observed even after a period of sobriety. We sought to investigate mechanisms contributing to long-term effects of alcohol on intestinal permeability by testing the hypothesis that alcohol affects intestinal stem cells using ex vivo organoids generated from jejunum and colon from chronic alcohol fed mice.

Decidual natural killer cells promote extravillus trophoblast developmental pathways: evidence from trophoblast organoid co-cultures

Project description:The placenta an essential extra-embryonic organ that supports the fetus throughout gestation. The interactions between the placenta and the maternal immune system during the first trimester have not been completely characterized, despite their close physical association and hem-allogeneic relationship to each other. The most abundant type of immune cell found in the uterus in the first trimester is the decidual natural killer cell (dNK). Despite their name, dNKs play supportive roles during pregnancy by remodelling uterine spiral arteries. We present evidence suggesting that the matrix metalloproteinases (MMPs) that dNKs secrete to promote this remodelling also drive placental development. This study was performed using a novel co-culture system of dNKs and trophoblast organoids, which are mini-organs that represent two to three different cell types of the human placenta. We found that co-cultures for one week led to significant (p=0.020) increases in organoid area. Through bulk RNA sequencing and immunohistochemical examinations we also observed significant decreases in trophoblast stemness markers, and upregulation of gene sets associated with extravillous trophoblast (EVT) development. These changes were accompanied by significant (p<0.001) increases in collagen subunit gene expression in the organoids, with simultaneous significant decreases (p<0.001) in the proportion of organoid area occupied by collagen as determined through Masson’s Trichrome. Cultures containing dNKs also contained significantly higher levels of MMP1, 3, 9, and 10 in their culture media, each of which can break down collagen. Collectively, these findings demonstrate that dNKs promote changes concordant with trophoblast differentiation towards EVTs and villous branching morphogenesis.
