Project description:Overexpression of Atg1 using either weaker CGGAL4 or stronger HRGAL4 driver. Both drivers have same expression pattern and are specific for intestine, Malpighian tubules and fat body of the fruit fly Drosophila melanogaster. Weaker Atg1 overexpression results in longer lifespan whereas stronger Atg1 overexpression shortens lifespan compared to controls. Overexpressor lines were combined with tubGAL80ts, which is a temperature sensitive GAL4 repressor. This enabled induction of Atg1 overexpression in day-2 adult fly, thereby bypassing development and any potential developmental effects that Atg1 might have. Fly eggs of appropriate genotype were raised under standard density at 18C and then emerged flies were switched to 27C at day 2 of adulthood for Atg1 overexpression, and were kept at 27C onwards for longevity analyses. Dissected tissue was collected for the transcriptomic analysis at two weeks of age.

Project description:Drosophila melanogaster has been a workhorse of genetics and cell biology for more than a century. However, proteomic-based methods have been limited due to the complexity and dynamic range of the fly proteome and the lack of efficient labelling methods. Here, we advanced a chemically defined food source into direct stable-isotope labelling of amino acids in flies (SILAF). It allows for the rapid and cost-efficient generation of a large number of larvae or flies, with full incorporation of lysine-[13C6] after six labelling days. SILAF followed by fractionation and enrichment gave proteomic insights at a depth of 7,196 proteins and 8,451 phosphorylation sites, which substantiated metabolic regulation on enzymatic level. We applied SILAF to quantify the mitochondrial phosphoproteome of an early-stage leucine-rich PPR motif-containing protein (LRPPRC)-knockdown fly model of mitochondrial disease that almost exclusively affects protein levels of the oxidative phosphorylation (OXPHOS) system. While the mitochondrial compartment was hypo-phosphorylated, two conserved phospho-sites on OXPHOS subunits NDUFB10 and NDUFA4 were significantly upregulated upon impaired OXPHOS function. The ease and versatility of the method actuates the fruit fly as an appealing model in proteomic and post-translational modification studies and it enlarges potential metabolic applications based on heavy amino acid diets.

Project description:Differentiated cells exhibit cellular plasticity,where they dedifferentiate into stem cells. We studied cellular plasticity of secretory enternendocrine cells (EEs) in the fruit fly Drosophila melanogaster. We used flies that had EEs lineage-traced and resolved single-cell transcriptomics of all cell types in their midguts. Our scRNA-seq data have characterized cell-type-gene expression profiles, with a specific focus on EE lineages.

Project description:Stable isotope labeling by amino acids in cell culture (SILAC) is widely used to quantify protein abundance in tissue culture cells. Until now, the only multicellular organism completely labeled at the amino acid level was the laboratory mouse. The fruit fly Drosophila melanogaster is one of the most widely used small animal models in biology. Here, we show that feeding flies with SILAC-labeled yeast leads to almost complete labeling in the first filial generation. We used these "SILAC flies" to investigate sexual dimorphism of protein abundance in D. melanogaster. Quantitative proteome comparison of adult male and female flies revealed distinct biological processes specific for each sex. Using a tudor mutant that is defective for germ cell generation allowed us to differentiate between sex-specific protein expression in the germ line and somatic tissue. We identified many proteins with known sex-specific expression bias. In addition, several new proteins with a potential role in sexual dimorphism were identified. Collectively, our data show that the SILAC fly can be used to accurately quantify protein abundance in vivo. The approach is simple, fast, and cost-effective, making SILAC flies an attractive model system for the emerging field of in vivo quantitative proteomics.

Larvae were used five days since the egg stage for gene expression studies. Results from the microarray data analysis carried out show that fruit fly larvae given PFJ had up-regulated transport and metabolic processes, while development and morphogenesis processes were down-regulated.

Project description:Temperature reduction has been one of the most robust environmental manipulations used to increase lifespan in invertebrates. However, the underlying molecular mechanisms leading to temperature-mediated lifespan extension remains largely unknown. Here, we evaluate how genes and metabolites are altered in response to changes in temperature in the fruit fly, Drosophila melanogaster. Our data show that environmental temperature affects transcriptome much more than the metabolome. Intriguingly, the most affected candidate genes, the Turandot (tot) family genes, have direct effects on longevity in flies. Specifically, knockdown of tot expression at all temperatures leads to lifespan extension in a sex-specific fashion. Overall, our results imply that individual genes, specifically, the Turandot family of genes that may play a novel role in lifespan regulation in the fruit fly.

Project description:Background Insulin signaling pathway is conserved from worms to humans. In Drosophila, three insulin-like peptides (dilps) are expressed in the insulin producing cells (IPCs) in the brain. In order to identify target genes of insulin signaling, the IPCs of female flies were destroyed during development by expressing apoptosis inducing factors reaper and head involution defective under control of the promoter region of dilp3. These insulin-deficient flies were analysed using high density microarrays. Results From the genes that appeared to be regulated in the absence of IPCs, the strongest difference was found for a gene involved in carbohydrate metabolism. Sequence analysis revealed that it is an alpha-glucosidase, which is able to break down disaccharides and/or glycogen. Conclusions We could identify an alpha-glucosidase, involved in carbohydrate metabolism, to be strongly affected in the context of decreased insulin signaling. The striking feature of this regulation was not only that it was the highest regulated, but it was the only gene regulated to this degree. Nutrient Conditions and Fly handling Experimental and control female flies were collected after hatching, then kept on fly maintenance food and separated from males after 11 days. After one day of recovery from carbon dioxide treatment, females were put in cages with PBS agar plates and supplied with yeast paste as only food source for 48 hours. Flies were shock frozen in liquid nitrogen and stored at - 80°C for further handling. Both copies and all hybridisation repeats were used for normalisation, VALUE therefore has the same value for these copies in all relevant hybridisations.
