Effects of circALTO on gene expression of 293T cells

ABSTRACT: Purpose: The goal of the study was to determine the potential effects of ALTO expression on the human transcriptome. Method: 293T cells were transfected with circALTO1 or a control plasmid, in triplicate, and mRNA profiles sequenced. Results: mRNA profiles from circALTO1 and control cells were distinct. ALTO expressing cells induced the transcription of multiple genes previoulsy implicated in polyomavirus infections.

Project description:To analyze the impact of Aire on gene expression profile in a model cell line, we used 293T cells and transfected them either with an Aire expression plasmid pCMV-Aire (where mAire is driven by CMV promoter) or with a control plasmid pCMV2B. Total RNA was extracted 48 hours post transfection, processed and used for gene expression profiling by Affymetrix. The data demonstrate that Aire has a very broad impact, effecting (upregulating and downregulating) hundreds of differents genes, however these genes differ dramatically from its targets in medullary epithelial cells. Keywords: transfection 293T cells were seeded on 10cm plates and were grown in DMEM containing 10% FBS under standard TC conditions. Next day, the cells were transfected either by pCMV-Aire (6ug/plate) or empty pCMV (6ug/plate) using Mirus reagent, according to manufacturer's instructions. Total RNA was extracted 48 hrs post transfection by Trizol protocol according to the manufacturer's instructions. 3 biological replicates were used for Aire transfection and 2 replicates for transfection with a control plasmid.

RNA pull-down analysis of hsa_circ_0001400 in 293T cells

Project description:293T cells are transfected with hsa_circ_0001400 expression plasmid vectors for 24 hours. Cells are then incuvated with Psoralen, exposed to long-wave UV for 10 minutes, and total RNA was extracted. Biotynilated DNA oligos sense (control) or antisense of circ_0001400 are added and circRNA-RNA complexes are enriched using streptavidin beads. RNA was cleaned and exposed to short-wave UV and subjected for RNA-Seq.

Polyomavirus ALTOs, but not MTs, downregulate viral early gene expression by activating the NF-κB pathway

Project description:Polyomaviruses are small, circular dsDNA viruses that can cause cancer. Alternative splicing of polyomavirus early transcripts generates large and small tumor antigens (LT, ST) that play essential roles in viral replication and tumorigenesis. Some polyomaviruses also express middle tumor antigens (MTs) or alternate LT open reading frames (ALTOs), which are evolutionarily related but have distinct gene structures. MTs are a splice variant of the early transcript whereas ALTOs are overprinted on the second exon of the LT transcript in an alternate reading frame and are translated via an alternative start codon. Merkel cell polyomavirus (MCPyV), the only human polyomavirus that causes cancer, encodes an ALTO but its role in the viral lifecycle and tumorigenesis has remained elusive. Here, we performed bulk RNA sequencing in MKL-2 cells, a Merkel cell carcinoma cell line, expressing MCPyV ALTO or RFP as a negative control via a doxycycline inducible lentiviral vector. The goal of the study was to identify Differentially Expressed Genes and pathways activated or inhibited via Gene Set Enrichment Analysis.

Mutation of GATA3 in Human Breast Tumors

Project description:293T epithelial kidney cell line was infected with retrovirus containing pBabe puro empty plasmid or with pBabe puro plasmid containing either GATA3 wild type or mutation R367-L. Stable colonies were selected, grown, and their mRNAs harvested. mRNA from three independent transfections of 293T cells with the empty plasmid was pooled and used as the reference RNA.
