Project description:Bark beetles (Coleoptera: Scolytinae) are pests of many forests around the world. The mountain pine beetle (MPB), Dendroctonus ponderosae Hopkins, is a significant pest of western North American pine forests. The MPB is able to overcome the defences of pine trees through pheromone-assisted aggregation that results in a mass attack of host trees. These pheromones, both male and female produced, are believed to be biosynthesized in the midgut and/or fat body of these insects. We have used transcriptomics (RNA-seq) to identify transcripts differentially expressed between sexes and between tissues, with juvenile hormone III treatment, which is known to induce pheromone biosynthesis.

Project description:The mountain pine beetle (Dendroctonus ponderosae) is a significant coniferous forest pest in western North America. It relies on aggregation pheromones to colonize hosts. Its three major pheromone components, trans-verbenol, exo-brevicomin, and frontalin, are thought to arise via different metabolic pathways, but the enzymes involved have not been identified or characterized. We produced ESTs from male and female midguts and associated fat bodies and used custom oligonucleotide microarrays to study gene expression patterns and thereby made preliminary identification of pheromone-biosynthetic genes.Clones from two un-normalized cDNA libraries were directionally sequenced from the 5' end to yield 11,775 ESTs following sequence cleansing. The average read length was 550 nt. The ESTs clustered into 1,201 contigs and 2,833 singlets (4,034 tentative unique genes). The ESTs are broadly distributed among GO functional groups, suggesting they reflect a broad spectrum of the transcriptome. Among the most represented genes are representatives of sugar-digesting enzymes and members of an apparently Scolytid-specific gene family of unknown function. Custom NimbleGen 4-plex arrays representing the 4,034 tentative unique genes were queried with RNA from eleven different biological states representing larvae, pupae, and midguts and associated fat bodies of unfed or fed adults. Quantitative (Real-Time) RT-PCR (qRT-PCR) experiments confirmed that the microarray data accurately reflect expression levels in the different samples. Candidate genes encoding enzymes involved in terminal steps of biosynthetic pathways for exo-brevicomin and frontalin were tentatively identified.These EST and microarray data are the first publicly-available functional genomics resources for this devastating forestry pest.

Project description:The mountain pine beetle (Dendroctonus ponderosae; MPB) is an eruptive bark beetle species affecting pine forests of western North America. MPB are exposed to volatile monoterpenes, which are important host defense chemicals. We assessed the toxicity of the ten most abundant monoterpenes of lodgepole pine (Pinus contorta), a major host in the current MPB epidemic, against adult MPB from two locations in British Columbia, Canada. Monoterpenes were tested as individual volatiles and included (-)-?-phellandrene, (+)-3-carene, myrcene, terpinolene, and both enantiomers of ?-pinene, ?-pinene and limonene. Dose-mortality experiments identified (-)-limonene as the most toxic (LC50: 32??L/L), and (-)-?-pinene (LC50: 290??L/L) and terpinolene (LC50: >500??L/L) as the least toxic. MPB body weight had a significant positive effect on the ability to survive most monoterpene volatiles, while sex did not have a significant effect with most monoterpenes. This study helps to quantitatively define the effects of individual monoterpenes towards MPB mortality, which is critical when assessing the variable monoterpene chemical defense profiles of its host species.

Project description:The current epidemic of the mountain pine beetle (MPB), an indigenous pest of western North American pine, has resulted in significant losses of lodgepole pine. The leading edge has reached Alberta where forest composition shifts from lodgepole to jack pine through a hybrid zone. The susceptibility of jack pine to MPB is a major concern, but there has been no evidence of host-range expansion, in part due to the difficulty in distinguishing the parentals and their hybrids. We tested the utility of a panel of microsatellite loci optimized for both species to classify lodgepole pine, jack pine and their hybrids using simulated data. We were able to accurately classify simulated individuals, and hence applied these markers to identify the ancestry of attacked trees. Here we show for the first time successful MPB attack in natural jack pine stands at the leading edge of the epidemic. This once unsuitable habitat is now a novel environment for MPB to exploit, a potential risk which could be exacerbated by further climate change. The consequences of host-range expansion for the vast boreal ecosystem could be significant.

Project description:The recent mountain pine beetle outbreak in western Canada provides an opportunity to study the selection and heritability of tree defenses. We examined terpenoid-based defenses of seedling lodgepole pines which were offspring of mature trees subjected to high levels of mountain pine beetle selective pressure. Seedlings were grown from one of three types of cones: old cones on live trees; young cones on live trees; and cones on trees killed by beetles. Offspring thus represented crosses of non-surviving (NS) x surviving (S), S x S, and NS x NS parents, respectively. Methyl jasmonate was used to induce a defensive reaction in the seedlings. Seed source had a significant effect on levels of ten different terpenes, but not on total terpene concentrations. When the seedlings were grouped by location and treatment type, the seedlings of different cone types could be almost entirely distinguished by terpene profiles.

Project description:The mountain pine beetle (MPB; Dendroctonus ponderosae Hopkins), a major pine forest pest native to western North America, has extended its range north and eastward during an ongoing outbreak. Determining how the MPB has expanded its range to breach putative barriers, whether physical (nonforested prairie and high elevation of the Rocky Mountains) or climatic (extreme continental climate where temperatures can be below -40 °C), may contribute to our general understanding of range changes as well as management of the current epidemic. Here, we use a panel of 1,536 single nucleotide polymorphisms (SNPs) to assess population genetic structure, connectivity, and signals of selection within this MPB range expansion. Biallelic SNPs in MPB from southwestern Canada revealed higher genetic differentiation and lower genetic connectivity than in the northern part of its range. A total of 208 unique SNPs were identified using different outlier detection tests, of which 32 returned annotations for products with putative functions in cholesterol synthesis, actin filament contraction, and membrane transport. We suggest that MPB has been able to spread beyond its previous range by adjusting its cellular and metabolic functions, with genome scale differentiation enabling populations to better withstand cooler climates and facilitate longer dispersal distances. Our study is the first to assess landscape-wide selective adaptation in an insect. We have shown that interrogation of genomic resources can identify shifts in genetic diversity and putative adaptive signals in this forest pest species.

Project description:Planning forest management relies on predicting insect outbreaks such as mountain pine beetle, particularly in the intermediate-term future, e.g., 5-year. Machine-learning algorithms are potential solutions to this challenging problem due to their many successes across a variety of prediction tasks. However, there are many subtle challenges in applying them: identifying the best learning models and the best subset of available covariates (including time lags) and properly evaluating the models to avoid misleading performance-measures. We systematically address these issues in predicting the chance of a mountain pine beetle outbreak in the Cypress Hills area and seek models with the best performance at predicting future 1-, 3-, 5- and 7-year infestations. We train nine machine-learning models, including two generalized boosted regression trees (GBM) that predict future 1- and 3-year infestations with 92% and 88% AUC, and two novel mixed models that predict future 5- and 7-year infestations with 86% and 84% AUC, respectively. We also consider forming the train and test datasets by splitting the original dataset randomly rather than using the appropriate year-based approach and show that this may obtain models that score high on the test dataset but low in practice, resulting in inaccurate performance evaluations. For example, a k-nearest neighbor model with the actual performance of 68% AUC, scores the misleadingly high 78% on a test dataset obtained from a random split, but the more accurate 66% on a year-based split. We then investigate how the prediction accuracy varies with respect to the provided history length of the covariates and find that neural network and naive Bayes, predict more accurately as history-length increases, particularly for future 1- and 3-year predictions, and roughly the same holds with GBM. Our approach is applicable to other invasive species. The resulting predictors can be used in planning forest and pest management and planning sampling locations in field studies.

Project description:In western North America, the current outbreak of the mountain pine beetle (MPB) and its microbial associates has destroyed wide areas of lodgepole pine forest, including more than 16 million hectares in British Columbia. Grosmannia clavigera (Gc), a critical component of the outbreak, is a symbiont of the MPB and a pathogen of pine trees. To better understand the interactions between Gc, MPB, and lodgepole pine hosts, we sequenced the ?30-Mb Gc genome and assembled it into 18 supercontigs. We predict 8,314 protein-coding genes, and support the gene models with proteome, expressed sequence tag, and RNA-seq data. We establish that Gc is heterothallic, and report evidence for repeat-induced point mutation. We report insights, from genome and transcriptome analyses, into how Gc tolerates conifer-defense chemicals, including oleoresin terpenoids, as they colonize a host tree. RNA-seq data indicate that terpenoids induce a substantial antimicrobial stress in Gc, and suggest that the fungus may detoxify these chemicals by using them as a carbon source. Terpenoid treatment strongly activated a ?100-kb region of the Gc genome that contains a set of genes that may be important for detoxification of these host-defense chemicals. This work is a major step toward understanding the biological interactions between the tripartite MPB/fungus/forest system.
