ABSTRACT: We constructed aquantitative calculation system (organ-specific panels and calculation algorithm) to assess thesimilarity to the human lung, stomach, and heart and confirmed the algorithm using in-houseRNA-seq data (total RNA from 20 tissues). To evaluate our system, we generated hPSC-derived lung organoids, gastric organoids, and cardiomyocytes and detected 33.4%, 51.7%, and 83.4% similarity, respectively, to the corresponding human target organs.

A Random-Forest Based Algorithm for Prediction of Enhancers From Histone Modifications

Project description:Transcriptional enhancers play critical roles in regulation of gene expression, but their identification has remained a challenge. Recently, it was shown that enhancers in the mammalian genome are associated with characteristic histone modification patterns, which have been increasingly exploited for enhancer identification. However, only a limited number of histone modifications have previously been investigated for this purpose, leaving the questions answered whether there exist an optimal set of histone modifications that could improve the enhancer prediction. Here, we address this issue by exploring a rich dataset produced by the human Epigenome Roadmap Project. Specifically, we examined genome-wide profiles of 24 histone modifications in human embryonic stem cells and fibroblasts, and developed a Random-Forest based algorithm to integrate histone modification profiles for identification of enhancers.As a training set, we used histone modification profiles at genome-wide binding sites of p300 in the two cell types identified using ChIP-seq. We show that this algorithm not only leads to more accurate and precise prediction of enhancers than previous methods, but also helps identify an optimal set of three chromatin marks for enhancer prediction.

OncoSig: a new algorithm for the accurate and systematic de novo prediction of Oncoprotein-centric Signaling networks

Project description:We introduce a new algorithm, OncoSig, to address the deficiencies of canonical pathways through the accurate, context-specific prediction of proteins representing both known and novel functional members of Oncoprotein-centric Signaling networks. OncoSig performs systematic, de novo elucidation of Protein-Centric molecular interaction maps (PC-maps), which include upstream modulators, cognate binding partners, and downstream effectors. The reconstructed KRAS PC-Map in lung adenocarcinoma (LUAD) demonstrates the recapitulation of known biology and, critically, the discovery of novel KRAS effectors that elicit synthetic lethality in LUAD organoid cultures. To illustrate the generalizability of OncoSig, the methodology is applied to elucidate the PC-maps of ten recurrently mutated oncoproteins and oncopathways in LUAD as well as KRAS PC-Maps across three tumor contexts. OncoSig thus reveals tumorigenic architecture to an unprecedented degree and provides a unique mechanistic perspective on how the flow of information in cells is dysregulated in support of tumor homeostasis. To validate predicted KRAS effectors in primary tumor organoid cultures, this study includes a pooled RNAi screening approach (shRNA-seq) in primary lung tumors from a mouse model driven by mutant Kras and p53 loss.

Project description:tRNA fragments (tRFs) are a novel class of small RNAs comparable to the size and function of miRNAs. We and others have shown that tRFs are generally Dicer independent, can be found in abundance in the miRNA effector protein Ago, and can repress expression of specific genes that have complementarity to their 5’ seed-sequences. Given that this greatly expands the repertoire of small RNAs capable of post-transcriptional gene expression, it is important to predict tRF targets with confidence. Some attempts have been made to predict tRF targets, but are limited in the scope of tRF classes used in prediction or limited in feature selection. We hypothesized that established miRNA target prediction features applied to tRFs through a random forest machine learning algorithm will immensely improve tRF target prediction. Using this approach, we show significant improvements in tRF target prediction for all classes of tRFs and validate our predictions in two independent cell lines. Finally, using Gene Ontology analysis, we provide evidence that tRF-3009a targets may be involved in neural development. These improvements to tRF target prediction further our understanding of tRF function broadly across species and tRF types, and provide avenues for testing novel roles for tRFs in biology.

A novel link prediction algorithm for reconstructing protein-protein interaction networks by topological similarity.

Project description:MotivationRecent advances in technology have dramatically increased the availability of protein-protein interaction (PPI) data and stimulated the development of many methods for improving the systems level understanding the cell. However, those efforts have been significantly hindered by the high level of noise, sparseness and highly skewed degree distribution of PPI networks. Here, we present a novel algorithm to reduce the noise present in PPI networks. The key idea of our algorithm is that two proteins sharing some higher-order topological similarities, measured by a novel random walk-based procedure, are likely interacting with each other and may belong to the same protein complex.ResultsApplying our algorithm to a yeast PPI network, we found that the edges in the reconstructed network have higher biological relevance than in the original network, assessed by multiple types of information, including gene ontology, gene expression, essentiality, conservation between species and known protein complexes. Comparison with existing methods shows that the network reconstructed by our method has the highest quality. Using two independent graph clustering algorithms, we found that the reconstructed network has resulted in significantly improved prediction accuracy of protein complexes. Furthermore, our method is applicable to PPI networks obtained with different experimental systems, such as affinity purification, yeast two-hybrid (Y2H) and protein-fragment complementation assay (PCA), and evidence shows that the predicted edges are likely bona fide physical interactions.
