Transcriptome data of APP infected and healthy pig PBMCs

ABSTRACT: Peripheral blood mononuclear cells (PBMCs) were isolated from the blood of pigs at different time points (0, 24 and 120 h) post infection and their transcriptome determined by Illumina HiSeq 4000 high-throughput sequencing. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis of the DEGs revealed the close relationship between the peripheral blood and inflammatory response from the perspective of molecular function, cell composition, biological processes and signalling pathways.

Expression Profiling by array of Long Noncoding RNAs in Peripheral Blood Mononuclear Cells from Multiple Sclerosis Patients

Project description:Long noncoding RNAs (lncRNAs) play a key role in regulating immunological functions. Their impact on the chronic inflammatory disease multiple sclerosis (MS), however, remains unknown. We investigated the expression of lncRNAs in peripheral blood mononuclear cells (PBMCs) of patients with MS and try to explain their possible role in the process of MS. we recruited 26 MS patients according to the revised McDonald Criteria. Then we chosen 6 patients for microarray analysis randomly. Microarray assays identified outstanding differences in lncRNA expression, which were verified through real-time PCR. LncRNA functions were annotated for target genes using Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) analyses, and regulatory relationships between lncRNAs and target genes were analyzed using the “cis” and “trans” model.

Project description:The goal of this study is to investigate paracrine effect of peripheral blood mononuclear cells (PBMCs) on breast cancer cell lines. Transcription profiles of PBMCs (control) and PBMCs co-cultured with breast cancer cell lines (treatment) were generated by deep sequencing, in triplicate for MCF7 and duplicate for T47D, using Illumina HiSeq 4000. Transcriptome analysis of PBMCs has shown the gene expression changed when co-cultured with breast cancer cell lines. The result revealed significantly up- and down-regulated genes.

Secretory phenotype in PBMCs of elderly patients with rheumatoid arthritis

Project description:Purpose: The senescence-associated secretory phenotype (SASPs) might increase risk of age-related diseases and concomitant diseases in elderly rheumatoid arthritis (ERA) patients. This study aims to investigate the SASPs in peripheral blood mononuclear cells (PBMCs) for ERA patients. Methods: We performed RNA-seq of the PBMCs from 5 aged RA (RA_A) and 4 young RA (RA_Y) patients. By comparing the differentially expressed genes (DEGs) of RA_Y and RA_A using DESeq package, we identified the senescent secretory phenotype of ERA. The Gene Ontology (GO) functional enrichment, the Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analyses and GSEA analysis were performed using clusterProfiler package. The significant protein–protein interaction (PPI) networks identified by Cytoscape. The proteomics data that investigate secretory phenotype of ERA was download from proteomics database. The overlapping SASPs at the intersection of proteomic and transcriptomic were then validated using real-time PCR (RT-PCR). Results: The PBMCs of RA_A and RA_Y had heterogeneity transcriptomic feature. By comparing RA_A with RA_Y groups, 348 up-regulated and 363 down-regulated DEGs were identified. Gene functional enrichment indicated that up-regulated DEGs in RA_A, SASPs for ERA patients, enriched in PI3K-Akt signaling pathway, MAPK signaling pathway, toll-like receptor family, neutrophil degranulation and immune-related pathways and so on. GSEA analysis indicated, humoral immune response pathways were activated in RA_A. By performing RT-PCR, these five SASPs, SPTA1, SPTB, VNN1, TNXB, KRT1, in PBMCs of RA patients were finally validated. Conclusion: Our study revealed the aging phenotypes in PBMCs of RA patients, and validated five SASPs, which providing novel insights for targeting SASPs therapy.

In vitro assessment of the immunomodulatory effects of probiotic Bacillus strains on chicken PBMCs

Project description:The beneficial effects of feeding probiotic Bacillus subtilis DSM 32315 (BS) and Bacillus velezensis CECT 5940 (BV) to chickens in vivo are well-documented, with potential immune modulation as a key mechanism. In this study, we investigated the direct interactions of chicken peripheral blood mononuclear cells (PBMCs) with BS or BV in vitro through whole transcriptome profiling and cytokine array analysis. Transcriptome profiling revealed 20 significantly differentially expressed genes (DEGs) in response to both Bacillus treatments, with twelve DEGs identified in BS-treated PBMCs and eight in BV-treated PBMCs. Pathway analysis using the Kyoto Encyclopedia of Genes and Genomes (KEGG) indicated significant regulation of immune-related pathways by both BS and BV. Notably, BS treatment upregulated genes associated with immune cell surface markers (CD4, CD25, CD28), anti-inflammatory cytokine interleukin-10 (IL-10), and C-C motif chemokine ligand 5 (CCL5), while downregulating the gene encoding pro-inflammatory IL-16. BV treatment similarly affected genes associated with immune cell surface markers, IL-16, and CCL5, with no impact on the gene encoding IL-10. Both treatments induced higher expression of the gene encoding the avian β-defensin 1 (AvBD1). The results of this in vitro study indicate an immunomodulatory effect of BS and BV in chicken PBMCs by regulating genes involved in anti-inflammatory, bacteriostatic, protective, and pro-inflammatory responses. Consequently, BS and BV may serve to augment the immune system’s capacity to defend against infection by modulating immune responses and cytokine expression. Thus, the administration of these probiotics holds promise for reducing reliance on antimicrobials in farming practices.

(Method) Transcription profiles of PBMCs (control) and PBMCs co-cultured with Head and Neck cancer cell lines (treatment) were generated by deep sequencing, in triplicate for HN17 and duplicate for HN4, using Illumina HiSeq 4000. (Results and conclusion) Transcriptome analysis of PBMCs has shown the gene expression changed when co-cultured with HN cell lines. The result revealed significantly down-regulated genes. On the other hand, up-regulated gene, ZCCHC6 were used to validated with qRT-PCR in HNSCC patient blood. The synopsis of this study demonstrates paracrine effect on PBMC of HNSCC patient to significantly up expression of ZCCHC6 gene when compared with healthy donors.

Transcriptome profiling (RNA-seq) analysis of NaIO3-induced RPE cells with or witout CaPB treatment

Project description:Purpose: The goal of this experiment is to investigate the role of CaPB in NaIO3-induced RPE cells Methods: RPE cell mRNA profiles were generated by deep sequencing, in triplicate, using Illumina HiSeq 4000. Results: According to the differential expressions of mRNA genes, among which 463 genes were upregulated and 397 genes were downregulated with significance in NaIO3-induced RPE cells after CaPB treatment . From the Gene Ontology (GO), and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analysis, it has been identified that ferroptosis ranked as the most downregulated pathway upon CaPB treatment. Conclusions: Our study represented that CaPB against NaIO3-treated RPE cell death via ferroptosis inhibition
