MicroRNA expression data from human renal cell cancer subtypes

Project description:MicroRNAs play a vital role in the process of tumorigenesis. To identify and characterize miRNA Expression in renal cell cancer, we performed microarray based screening of miRNA expression profiles in clear cell, papillary type 1 and papillary type 2 renal cell cancer. We selected cases of confirmed clear cell, papillary type 1 and papillary type 2 renal cell carcinoma and generated pairs of tumor and corresponding normal tissue by manual microdissection.

Genome-wide methylation analysis of tubulocystic and papillary renal cell carcinomas

Project description:Tubulocystic renal cell carcinoma (TRCC) represents a rare tumor with incidence lower than 1 % of all renal carcinomas. This study was undertaken to contribute to characterization of molecular signatures associated with TRCC and to compare them with the features of papillary renal cell carcinoma (PRCC) at the level of genome wide methylation analysis. We performed methylated DNA immunoprecipitation (MeDIP) coupled with microarray analysis (Roche NimbleGen). Using bioinformatics approach, we compared the levels of gene methylation between paired samples of tumors and control renal tissues of each examined individual. We found significant global demethylation in all tumor samples in comparison with adjacent kidney tissues of normal histological appearance but no significant differences in gene methylation between the both compared tumor entities. Therefore we focused on characterization of differentially methylated regions between both tumors and control tissues. We found 42 differentially methylated genes. Hypermethylated genes for protocadherins (PCDHG) and genes coding for products associated with functions of plasma membrane were evaluated as significantly overrepresented among hypermethylated genes detected in both types of renal cell carcinomas. We provided the evidence that identical features in the process of carcinogenesis leading to TRCC and/or to PRCC may be found at the gene methylation level.

Project description:Between 80% and 90% of renal carcinomas are either clear cell renal cell carcinoma or papillary RCC although there are at least 20 other distinct forms of RCC recognised by the World Health Organization (WHO). Emerging or provisional entities have been considered as variants of PRCC, including papillary renal neoplasm with reversed polarity (PRNRP). However, the molecular basis of PRNRP, and miRNA expression profile, is unknown. We used microarray analysis to elucidate the non-coding RNA (ncRNA) profiles of 10 PRNRP cases and compared them with other renal neoplasms. Cases were only considered for this study after fulfilment of strict inclusive histological and immunohistochemical criteria. We used Affymetrix miRNA v.4.0 arrays to elucidate the expression of these samples.

Normal renal papillary tissues were obtained from patients with renal tumor who underwent nephrectomy, the tissues were obtained from papillary without tumor invasion. Project description:Clear cell papillary renal cell carcinoma (CCPRCC) is a low-grade renal neoplasm with morphological characteristics mimicking both clear cell renal cell carcinoma (CCRCC) and papillary renal cell carcinoma (PRCC). However, despite some overlapping features, their morphological, immunohistochemical, and molecular profiles are distinct. To better understand the biology of this tumor, we analyze the miRNA expression profiles of a set of CCPRCC by microarrays.

Next Generation Sequencing of Papillary Thyroid Cancer tissue sample and adjacent normal tissue

Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of Papillary Thyroid Cancer tissue sample and adjacent normal tissue. The goals of this study are to analysis the different circRNAs expression between Cancer tissue sample and adjacent normal tissue. Quantitative reverse transcription polymerase chain reaction (qRT–PCR) methods and to evaluate protocols for optimal high-throughput data analysis. We performed circRNA-seq in Papillary Thyroid Cancer tissue sample and adjacent normal tissue. We found that through the deep sequencing of four pairs PTC and adjacent nontumor tissues, we identified 16569 circRNAs, 720 circRNAs were differentials expressed, among them, 301 upregulated and 419 downregulated.

Next Generation translatome Sequencing (Ribo-seq) of Papillary Thyroid Carcinoma tissue sample and adjacent normal tissue

Project description:Through the translatome sequencing (Ribo-seq) of clinically obtained papillary thyroid carcinoma and its paired adjacent tissues, we tried to find the differences in the translation of various genes and evaluate the translation function of circular RNAs in the two tissues. We then performed gene expression profiling analysis using data obtained from Ribo-seq of 4 different pairs of Papillary Thyroid Carcinoma tissue sample and adjacent normal tissue. At the translatome level, we screened out 247 circRNAs with translation ability.
