mRNA sequence data of individual Drosophila melanogaster male and female flies from 16 Drosophila Genetic Reference Panel lines reared in replicated environments

Project description:Our primary objective was to characterize the amount of variation in transcript abundance among individual flies with identical genotypes. We also wanted to determine which analysis methods would be optimal for RNA-Seq data. To meet these objectives, we performed transcriptional profiling of whole adult individuals from 16 Drosophila Genetic Reference Panel (DGRP) lines. We quantified differential expression among genotypes, environments, and sexes. We randomly chose 16 DGRP lines for this experiment: DGRP-93, DGRP-229, DGRP-320, DGRP-352, DGRP-370, DGRP-563, DGRP-630, DGRP-703, DGRP-761, DGRP-787, DGRP-790, DGRP-804, DGRP-812, DGRP-822, DGRP-850, and DGRP-900. We collected 8 virgin male and 8 virgin female flies from the 16 DGRP genotypes in three replicated environments to produce RNA sequence profiles. We controlled the environmental conditions in the following ways. We seeded the fly cultures with 5 male and 5 female parents. We reared the progeny in a single incubator on standard Drosophila food (http://flystocks.bio.indiana.edu/Fly_Work/media-recipes/bloomfood.htm) at 25Â°C, 60% humidity, and a 12:12-hour light:dark cycle. We collected and maintained male and female virgins at 20 flies to a same-sex vial for four days prior to RNA extraction to control for social exposure. Flies were frozen for RNA extraction at the same circadian time (1:00 pm) in 96-well plates. PolyA RNA stranded libraries were prepared by modifying an existing protocol. ERCC (External RNA Controls Consortium, SRM2374, beta version, pools 78A/78B) sequences were added during the library preparation as a control. For some samples >1 library was generated to check technical variation. We performed multiplexed single-end 76 bp sequencing on an Illumina HiSeq2000. Reads were mapped to FlyBase release 5 version 57 and release 6 version 01 of the Drosophila melanogaster genome and the ERCC sequences. Mapped reads were counted at the gene level.

Project description:Flies were fed a normal diet or high-sugar (30% sucrose) diet for 7 days. Brains of flies fasted for 24h or sated were microdissected and immediately frozen in dry ice. The microdissection process from taking the fly out of the vial to freezing the brain took less than a minute. Each brain microdissected piece contains about 50K cells.We dissected 40 brains per condition (4 conditions total) and 4-5 biological replicates

Proteomic Analysis of fly brain cytoplasmic RNP granules containing the lncRNA mimi

Project description:In neurons, mRNAs and associated RNA-binding proteins assemble into ribonucleoprotein (RNP) granules essential to regulate mRNA trafficking, local translation, and turnover. Dysregulation of RNA-protein condensation can disturb synaptic plasticity. We report that the novel lncRNA mimi is a constitutive and essential component of large cytoplasmic condensates (RNP granules) in fly neurons that are biochemically enriched by differential centrifugation. Here, employing relative iBAQ quantification we carry out a differential proteomic analysis of cytoplasmic RNP granules in wild-type versus delta-mimi mutant fly brains. Brain lysates from wild-type and mutant flies serve as a general proteome input control.

Project description:To explore some of the sex differential responses to drug treatment, we exposed 3 day post-eclosion virgin Drosophila melanogaster (genotype DGRP-900, FlyBase line ID: FBst0028261) to 3 FDA approved drugs and characterized transcript abundance among male and female brains after 24 hours of drug exposure. The 3 tested drugs are water-soluble group N (Nervous system) compounds according to The Anatomical Therapeutic Chemical (ATC) classification system. Two (Chlorpromazine and Trifluoperazine2HCl) are primarily used to treat psychotic disorders, while the third (Sodium salicylate) is used as an analgesic and antipyretic. Following drug treatment, we dissected fly brains, isolated polyA+ RNA and performed high-throughput RNA-Seq analysis. We conducted quantification and statistical analysis of gene expression difference between tested drugs, sexes and their interaction.

Host plant genotypes affect miRNA gene expression in Hessian fly larvae

Project description:MicroRNAs (miRNAs) are small noncoding RNAs that play critical roles in regulating post transcriptional gene expression. Gall midges encompass a large group of insects that are of economic importance and also possess fascinating biological traits. The gall midge Mayetiola destructor, commonly known as the Hessian fly, is a model organism for studying gall midge biology and insect – host plant interactions. In this study, we systematically analyzed miRNAs from the Hessian fly. Deep-sequencing a Hessian fly larval transcriptome led to the identification of 89 miRNA species that are either identical or very similar to known miRNAs from other insects, and 184 novel miRNAs that have not been reported from other species. Microarray analyses revealed the expression of miRNA genes was strictly regulated during Hessian fly larval development and abundance of many miRNA genes were affected by host genotypes. The identification of a large number of miRNAs for the first time from a gall midge provides a foundation for further studies of miRNA functions in gall midge biology and behavior.

One of the Y^M genotypes also was also heterozygous for third chromosomes that do not carry a male-determining locus to evaluate the effect of third chromosomes on gene expression independent of being a proto-Y.

Decoding gene regulation in the fly brain

Project description:The Drosophila brain is a work horse in neuroscience. Single-cell transcriptome analysis, 3D morphological classification, and detailed mapping of the connectome have revealed an immense diversity of neuronal and glial cell types that underlie the wide array of functional and behavioral traits in the fruit fly. The developmental trajectories of each of these cell types, from neuroblast to mature neuron or glial cell, as well as their maintenance and plasticity in the adult brain, are controlled by gene regulatory networks (GRNs) In this study, we profiled chromatin accessibility of 240,000 single cells, spanning nine developmental time points from larval, pupal, and adult brains, and integrated this data with single-cell transcriptomes. This atlas reveals the regulatory connections between genomic enhancers and the single-cell transcriptomes for more than 80 cell types in the fly brain. Each cell type is characterized by a unique chromatin accessibility landscape, with thousands of specific regulatory regions, summing to a total of 95,931 regulatory regions that are used in the brain. Exploiting this resource, we find that the combination of expressed transcription factors is reflected by their respective motif architecture within cell type-specific enhancers.
