Induction of meiosis by embryonic gonadal somatic cells differentiated from pluripotent stem cells

ABSTRACT: ESCs of bulk RNA-Seq were harvested and total RNA extracted using Qiagen RNeasy Mini kit, according to the manufacturers’ instruction, including a DNAse digestion. Single-cell library was prepared using smart-seq2 or the 10 × Genomics Chromium Single Cell 3′ Library and Gel Bead Kit v2 according to the manufacturer’s instructions.

Project description:Many library preparation methods are available for gene expression quantification. Here, we sequenced and analysed Universal Human Reference RNA (UHRR) prepared using Smart-Seq2, TruSeq (public data) and a protocol using unique molecular identifiers (UMIs) that all include the ERCC spike-in mRNAs to investigate the effects of amplification bias on expression quantification. UHRR 10 and 12 replicates for Smart-seq2 and UMI-seq library preparation methods, respectively.

Analysis of gene expression in Mel Z cells grown on plastic (MP).

Project description:RNA-Seq procedure was used for analysis of expression in melanoma cells. Cells were separately lysed with Trizol reagent (Invitrogen). Total RNA was extracted from cell lysed with Trizol reagent and PureLink RNA Micro Kit (Invitrogen) according to manufacture instruction. RNA quality was checked with BioAnalyser and RNA 6000 Nano Kit (Agilent). Poly(A)+ RNA was purified with Dynabeads® mRNA Purification Kit (Ambion). Illumina library was prepared from poly(A)+RNA with NEBNextNEBNext® Ultra™II RNA Library Prep Kit for Illumina® (NEB) according to manual. Sequencing was performed on HiSeq1500 with 50 bp read length. At least 14.8 millions of reads were generated for each sample.

Heat-shock influence on gene expression in HEK293T human cells.

Project description:RNA-Seq procedure was used for analysis of expression in HEK293T cells. Heat shock treatments was performed for 20 min at 43°C. Then heat shock treated cells were incubated for 6 h at 37°C and replicates were separately lysed with Trisol reagent. Total RNA was extracted from cell lysed with Trisol reagent and PureLink RNA Micro Kit (Invitrogen) according to manufacture instruction. RNA Quality was checked with BioAnalyser and RNA 6000 Nano Kit(Agilent). Poly(A)+ RNA was isolated with Dynabeads® mRNA Purification Kit (Ambion). Illumina library was prepared from poly(A)+RNA with NEBNextNEBNext® Ultra™II RNA Library Prep Kit for Illumina® (NEB) according to manual. Gene expression profiles of HSCs from P0 livers.

Project description:Purpose: The study was designed to identify transcriptional differences of P0 liver HSCs with different genotypes or different cell size. Method: For RNA-seq, libraries were prepared according to the Smart-seq2 protocol from 100-200 sorted HSCs. Samples were sequenced by NextSeq500 (Illumina) with single-end 75-bp read length using the NextSeq 500/550 High Output v2 Kit (75 cycles, Illumina). The RNA-seq pipeline from Basepair (www.basepairtech.com) was used for the analysis. Expression count was analyzed by STAR and differential expression by DESeq2 (P < 0.05 and fold-change > 2).
