Expression data from Arabidopsis sid2.2 mutant (ICS1 mutant) and wild type (Col-0)

ABSTRACT: The sid2.2 mutant (Dewdney et al. 2000) with deletion/arrangement in exon 9 is deficient for salicylic acid synthesis. We used Affymetrix microarrays to detail the global programme of gene expression underlying metabolic and cellular changes in the rosettes of the Arabidopsis sid2.2 mutant and wild type grown under strong sulfate limitation.

Project description:How do transcript levels of leaf-expressed genes change in a normal day-night cycle of the phosphoglucomutase (pgm) mutant? The interest is in genes that are regulated by the circadian clock and the diurnal component (i.e. light, metabolite changes). Plants were grown on soil in a 12/12 h light/dark rhythm at 20°C day and night. 5 weeks after germination the rosettes of the non-flowering plants were harvested, 15 plants per sample. Plants were harvested in series at 6 times every 4 hours, beginning with the end of the night (still in darkness). Keywords: repeat

Project description:Genotypes used are Arabidopsis thaliana (L.) Col-0 wild-type, atg5.3 mutant (SALK_020601), sid2.2 (Dewdney et al., 2000) and the atg5.3/sid2.2 double mutant that has been previously characterized by Yoshimoto et al. Plant Cell (2009). Plants were cultivated under control conditions (ideal nutrition N+S+; 10mM NO3- and 0.266mM SO42-), low nitrate (N-; 2 mM NO3- and 0.266mM SO42-), or low sulfate (S-; 10mM NO3- and 0.016mM SO42-) conditions, under in short days (160 micromol.m-2.s-1; 8 h light, 16 h dark) in growth chamber as described by Havé et al. 2019 New Phytologist. Rosettes were harvested at vegetative stage 60 days after sowing, 2-3 hours after the beginning of the photoperiod. Two consecutive cultures (C1 and C2) were performed at several month interval. For each culture, three plant repeats (R1-R3) were collected, each repeat was a mix of >6 rosettes. Details can be found in Havé et al. (2019) New Phytologist (doi: 10.1111/nph.15913). Project description:Col-0 floral stem was grafted on the msh1 mutant (Col-0/msh1); on the dcl2,3,4,msh1 quadruple mutant (Col-0/dcl2,3,4,msh1); on Col-0 (Col-0/Col-0). Seeds were collected from the grafted Col-0 scion after grafts were established. Seed coming from the graft then were grown on the peat mix, leaf tissue was collected at the bolting and used for the bisulfite sequencing (methylome). Tissue from the msh1 mutant and dcl2,3,4,msh1 quadruple mutants used as rootstocks was similarly collected at the bolting stage and used for the bisulfite sequencing.

Comparison of powdery mildew-induced gene expression between wild type (Col-0) and the edr1 mutant in Arabidopsis thaliana

Project description:The edr1 mutant of Arabidopsis thaliana displays enhanced resistance to the powdery mildew Golovinomyces cichoracearum, resulting in cell death and an absence of visible disease symptoms. To better characterize and understand the defense response of edr1, a time course of early signaling responses was performed after inoculation with powdery mildew and compared to the responses of wild-type Col-0. These time points represent early stages in the infection process, before any signs of susceptibility or resistance are visible. Four-week-old Col-0 and edr1 plants were inoculated with powdery mildew and whole rosettes were collected at 0, 18, 36, and 96 hours post inoculation. Each sample is a pool of four rosettes processed together.

Project description:Bearing in mind the prevalent occurrence of sulfur deficiency in soils, it is highly essential to comprehend the molecular processes of plant response to the changing conditions of sulfur nutrition. As there is an increasing understanding of ubiquitin-proteasomal protein degradation system participation in nutrient deficiency response, we could predict its input to the sulfur metabolism as well. Therefore, we decided to investigate the consequences of proteasome malfunction in Arabidopsis in sulfur deficient conditions. This study presents the transcriptomic response profiles of sulfur-deficient rosettes and roots of Arabidopsis thaliana mutant plants with proteasomal malfunction.

Transcriptomic characterization of spl7 and Col-0 ecotypes of Arabidopsis reveals new aspects of Fe-Cu crosstalk

Project description:Iron (Fe) and copper (Cu) are essential metal micronutrients that are necessary for many redox reactions. The uptake of these metals is tightly regulated in plants. Some redox processes can alternatively use Fe-containing proteins or Cu-containing proteins, depending on nutritional status. Copper deficiency can rescue a Cucumis melo Fe uptake deficient mutant, and Fe deficiency can result in increased accumulation of Cu. However, the system responsible for Fe-deficiency-regulated Cu-uptake is unknown. To understand the genes and gene networks associated with Fe-deficiency regulated Cu uptake and Fe-Cu cross-talk, we conducted transcriptomic profiling of roots and rosettes of spl7 (a Cu uptake deficient mutant in arabidopsis) and Col-0 (WT) grown under Fe, Cu and simultaneous Fe and Cu deficiency conditions.
