Project description:Zinc finger (ZnF) domains are widespread RNA-binding domains, recognizing single stranded and double stranded RNAs. Together with other RNA-binding domains, ZnFs enhance the affinity and specificity of RNA-binding proteins (RBPs). The ZnF-containing RBP Roquin controls mRNA decay by recognizing stem-loop elements in the 3'-UTR of its target mRNAs. Stem-loop elements are bound in a shape-specific manner by the unique ROQ domain with nanomolar affinity. The ZnF was suggested to play an essential role in RNA decay by Roquin. However, its RNA motif preference was not investigated so far. Here, we use RBNS to elucidate the RNA binding preference of the isolated Roquin-1 ZnF domain. We find that the ZnF preferentially recognizes single-stranded AU-rich elements (ARE).

Project description:Half of all human transcription factors use C2H2 zinc finger domains to specify site-specific DNA binding and yet very little is known about their role in gene regulation. Based on in vitro studies, a zinc finger code has been developed that predicts a binding motif for a particular zinc finger factor (ZNF). However, very few studies have performed genome-wide analyses of ZNF binding patterns and thus it is not clear if the binding code developed in vitro will be useful for identifying target genes of a particular ZNF. We performed genome-wide ChIP-seq for ZNF263, a C2H2 ZNF that contains 9 finger domains, a KRAB repression domain, and a SCAN domain and identified more than 5000 binding sites in K562 cells. Our results suggest that ZNF263 binds to a 24 nt site which differs from the motif predicted by the zinc finger code in several positions. Interestingly, many of the ZNF263 binding sites are located within the transcribed region of the target gene. Although ZNFs containing a KRAB domain are thought to function mainly as transcriptional repressors, many of the ZNF263 target genes are expressed at high levels. To address the biological role of ZNF263, we identified genes whose expression was altered by treatment of cells with ZNF263-specific siRNAs. Our results suggest that ZNF263 can have both positive and negative effects on transcriptional regulation of its target genes. Project description:BCL11A is a major gamma globin repressor widely used target for the clinical amelioration of beta-hemoglobinopathies. The longer BCL11A-XL isoform has three distinct ZnF domains at the C-terminal which has been implicated in DNA interactions with the HBG region. These unique ZnF domains harbor missense mutations in neurodevelopmental disorder patients and have been shown to elevate HbF levels with normal hematological parameters. However, the therapeutic potential of targeting the BCL11A-XL-specific ZnF domains without affecting other isoforms remains unexplored. Hence, wedisrupted the BCL11A-XL specific ZnF domains usingCRISPR/Cas9 and observed high HbF induction albeit with defects in Hematopoietic Stem and Progenitor Cells(HSPC) engraftment and erythroid maturation. Subsequently, we observed that base substitutions at the key residues of ZnF-domainsinvolved in DNA recognition effectively upregulated HbF with minor defects. A ZnF4 mutation resulted in minimal changes to erythroid gene expression, no impact on erythroid maturation in vitro, but a reduction in HSPC engraftment in vivo. A modification of ZnF6showeda potential elevation of HbF levels, which was unexpected as this region does not directly interact with DNA at the HBG promoter.Our strategy of specifically altering ZnF domains of BCL11A-XL will potentially identify residues critical for fetal globin repression but less important in the other biological functions of BCL11A-XL for the treatment of beta-hemoglobinopathies.

Project description:Recent work has associated point mutations in both zinc fingers (ZnF) of the spliceosome component U2AF35 with malignant transformation. However, surprisingly little is known about the functionality of the U2AF35 ZnF domains in general. Here we have analyzed key functionalities of the ZnF domains of mammalian U2AF35 and its paralog U2AF26. Both ZnFs are required for splicing regulation, whereas only ZnF2 controls protein stability and contributes to the interaction with U2AF65. These features are confirmed in a naturally occurring splice variant of U2AF26 lacking ZnF2, that is strongly induced upon activation of primary mouse T cells and localized in the cytoplasm. Using Ribo-Seq in a model T cell line we provide evidence for a role of U2AF26 in activating cytoplasmic steps in gene expression, notably translation. Consistently, an MS2 tethering assay shows that cytoplasmic U2AF26/35 increase translation when localized to the 5’UTR of a model mRNA. This regulation is partially dependent on ZnF1 thus providing a connection between a core splicing factor, the ZnF domains and the regulation of translation. Altogether, our work reveals unexpected functions of U2AF26/35 and their ZnF domains, thereby contributing to a better understanding of their role and regulation in mammalian cells.

Project description:We describe the mass spectrometric analysis of the binding strength of a monoclonal mouse antibody (clone 18E9.D9, BioLegend, London, England) which was raised against the predominantly occuring phosphorylated linker sequence, HpTGEKP, of C2H2 zinc finger proteins (ZNF proteins) using a synthetic phospho-hexapeptide as epitope peptide. The epitope peptide resembles the sequence motive which occurs with highest frequency in all C2H2 zinc finger proteins. As this anti-HpTGEKP antibody is assumed to bind to various related phosphorylated C2H2 ZNF protein linker sequences as well, related phospho-peptide sequences were investigated for binding strength differences. To select the top ten phosphorylated linker sequence motives of all human C2H2 ZNF proteins, all potential C2H2 ZNF gene linker sequences were extracted from the Human Genome Reference Consortium database (Build 38, patch release 13). DNA sequence stretches with stop-codons were removed and the DNA codons from the remaining sequences were translated. The resulting amino acid sequences of all C2H2 ZNF protein linkers were ranked according to their frequencies of occurrence. From these top ten C2H2 ZNF protein linker sequences the respective phospho-hexapeptides were synthesized and their binding behaviors towards the anti-HpTGEKP phospho-peptide antibody were investigated by "Intact Transmission Epitope Mapping – Thermodynamic Weak-force Order (ITEM-TWO)".

Project description:DNA double-strand breaks (DSBs) are among the most deleterious types of DNA damages as they can lead to mutations and chromosomal rearrangements, which underlie cancer development and progression. Non-homologous end-joining (NHEJ) is the dominant pathway for the repair of DSBs in human cells, which involves the DNA binding proteins Ku70/Ku80. Other DNA binding proteins such as Zinc Finger (ZnF) domain-containing proteins have also been implicated in DNA repair. However, their role in NHEJ has remained elusive. Here we show that ZNF384, which is a member of the C2H2 family of ZnF proteins that binds DNA in vitro, is recruited to DSBs in vivo. ZNF384 recruitment requires the PARP/PAR-dependent expansion of damaged chromatin followed by binding of ZNF384 to the exposed DNA via its unique C2H2 motifs. Mass-spectrometry-based experiments revealed that ZNF384 interacts with the Ku70/Ku80 NHEJ complex via its N-terminus. This interaction promotes the assembly of Ku70/Ku80 at DBSs as revealed by fluorescence recovery after photobleaching and fluorescence correlation spectroscopy. By regulating Ku70/80 dynamics, ZNF384 facilitates the assembly of several downstream NHEJ factors (e.g. APLF and XRCC4) and repair by cNHEJ at DSBs. Altogether, our data suggest that ZNF384 acts as a ‘Ku-adaptor’ that binds to DSBs and Ku70/80 to facilitate their binding and the subsequent build-up of a functional cNHEJ repairosome at these lesions, high-lighting a role for ZNF384 in DSB repair and genome maintenance.
