Totally 555 significantly differentially expressed genes (DEGs) were identified according to these RNA-Seq data (q-value <0.05, log2(fold change) >= 1.5), with 317 down- and 238 up-regulated genes.

Project description:Aflatoxin contamination caused by the opportunistic pathogen A. flavus is a major concern in maize production prior to harvest and during storage. Previous studies indicate that both constitutive and induced resistance are involved in maize kernel defense against A. flavus infection, little is known about molecular mechanisms of mature kernels in response to fungal infection. The purpose of this study is to determine gene expression differences in maize kernels between resistant and susceptible lines in response to A. flavus challenge. To avoid the environmental effects in the field inoculation, a laboratory based inoculation technique Kernel Screening Assay (KSA) was used to challenge kernels with A. flavus. After 72 hours incubation of inoculated and noninculated mature kernels, gene expression profiles of two Near Isogenic Lines (NIL) of Eyl25 (A. flavus resistant) and Eyl31 (A. flavus susceptible) were compared using oligonucleotide array.

Project description:We characterized the biological and molecular functions of AtC3H17, a unique Arabidopsis gene encoding a non-tandem CCCH zinc finger protein, in plant development. To investigate the downstream regulatory mechanisms of AtC3H17, whole genome microarray expression profiling was carried out. The experiment was designed to identify differentially expressed genes between WT and AtC3H17-overexpressing transgenic plants (AtC3H17 OXs) grown for 14 days under SD growth conditions. Interestingly, the most up-regulated genes were 12S seed storage globulin genes, CRUCIFERIN A (CRA1) and CRUCIFERIN 3 (CRU3), and seed oil-body protein genes such as OLEOSIN 1 (OLEO1) and OLEO2 in AtC3H17 OXs compared with WT. We performed quantitative RT-PCR and confirmed that transcription levels of CRU3, OLEO1, OLEO2, and 2S seed storage albumin 1 (At2S1) were higher in AtC3H17 OX seedlings than in WT seedlings.

Project description:Smoke released from burning vegetation functions as an important environmental signal promoting the germination of many plant species following a fire . It not only promotes the germination of species from fire-prone habitats, but several species from non-fire-prone areas also respond, including some crops. Bioactivity-guided fractionation of smoke-water led to the identification of a highly active butenolide compound, 3-methyl-2H-furo[2,3-c]pyran-2-one. Several hypotheses have arisen regarding the molecular background of smoke and butenolide action. Contrary to the efforts to unravel the mode of action of smoke, the mechanism is still largely unknown. In this paper we demonstrate that although smoke-water and butenolide treatment of maize kernels results in a similar physiological response, the gene and protein expression patterns are quite different. Treatment with smoke-water enhanced the ubiquitination of proteins and activated protein-degradation-related genes. This effect was completely absent from butenolide-treated kernels, in which a specific aquaporin gene was distinctly upregulated. These findings indicate that other bioactive compounds present in smoke-water may act together, leading to accelerated protein turnover. The results highlight the importance of protein degradation and aquaporins in the seed germination process. Besides their obvious use in the sustainable agricultural practice, smoke and butenolide can be used in studies to gain further insight into the transcriptional changes during germination. 15 individual kernels from each of six biological replicates were chosen and equal amount of the aaRNA samples were pooled. Three technical replicates were applied at each time point for the microarray analysis. For the control versus butenolide experiment the samples were collected at 1.5, 3, 6, 9, 12 and 24 hours after treatment. For the control versus smoke experiment the samples were collected at 1.5, 3, 6, 9, 12, 24 and 27 hours after treatment. For the delayed experiment samples were collected after 3 or 6 hours after treatment.

Project description:Maize kernels are susceptible to infection by the opportunistic pathogen Aspergillus flavus. Infection results in reduction of grain quality and contamination of kernels with the highly carcinogenic mycotoxin, aflatoxin. To understand host response to infection by the fungus, transcription of approximately 9,000 maize genes were monitored during the host-pathogen interaction with a custom-designed Affymetrix GeneChip® DNA array. More than 1,000 maize genes were found differentially expressed at a fold change of 2 or greater. This included the up regulation of defense-related genes and signaling pathways. Transcriptional changes also were observed in primary metabolism genes. Starch biosynthetic genes were down regulated during infection, while genes encoding maize hydrolytic enzymes, presumably involved in the degradation of host reserves, were up regulated. These data indicate that infection of the maize kernel A. flavus induced metabolic changes in the kernel, including the production of a defense response, as well as a disruption in kernel development. Maize kernels were mock inoculated at the blister (R2) or dough (R4) stage or inoculated with A. flavus at the blister (R2), milk (R3), dough (R4), or dent (R5) stage, and harvested 4 days later. Each treatment consisted of three biological replications. For each biological replication, 8 kernels were ground and RNA was isolated and further processed.
