RNA sequencing uncover crucial genes mediating progression of in large-artery atherosclerotic and small-artery occlusion ischemic stroke

ABSTRACT: The goal of our study is to uncover the pathogenesis of large-artery atherosclerotic ischemic stroke (LAAIS) and small-artery occlusion ischemic stroke (SAOIS) and analyze their difference using RNA sequencing.RNA sequencing was used to filtrate differentially expressed mRNAs (DEmRNAs) and lncRNAs (DElncRNAs) in LAAIS and SAOIS. Specific DEmRNAs and DElncRNAs in LAAIS and SAOIS were further foun. Functional annotation and DElncRNA-DEmRNA co-expression network was built to reveal biological function of DEmRNAs.

Identification of differentially expressed lncRNAs and mRNAs in luminal-B breast cancer by RNA-sequencing

Project description:Background: Luminal B cancers show much worse outcomes compared to luminal A. This present study aims to screen key lncRNAs and mRNAs correlated with luminal-B breast cancer. Methods: Luminal-B breast cancer tissue samples and adjacent tissue samples were obtained from 4 patients with luminal-B breast cancer. To obtain differentially expressed mRNAs (DEmRNAs) and lncRNAs (DElncRNAs) between luminal-B breast cancer tumor tissues and adjacent tissues, RNA-sequencing and bioinformatics analysis were performed. Functional annotation of DEmRNAs and protein-protein interaction networks (PPI) construction were performed. DEmRNAs transcribed within a 100kb window up- or down-stream of DElncRNAs were searched, which were defined as cis nearby-targeted DEmRNAs of DElncRNAs. DElncRNA-DEmRNA co-expression networks were performed. Results: A total of 1178 DEmRNAs and 273 DElncRNAs between luminal-B breast cancer tumor tissues and adjacent tissues were obtained. Hematopoietic cell lineage, Cytokine-cytokine receptor interaction, Cell adhesion molecules (CAMs) and Primary immunodeficiency were significantly enriched KEGG pathways in luminal-B breast cancer. FN1, EGFR, JAK3, TUBB3 and PTPRC were five hub proteins of the PPI networks. A total of 99 DElncRNAs-nearby-targeted DEmRNA pairs and 1878 DElncRNA-DEmRNA co-expression pairs were obtained. Conclusion: This study determined key genes and lncRNAs involved in luminal-B breast cancer, which expected to present a new avenue for the diagnosis and treatment of luminal-B breast cancer.

Paracrine Interleukin 6 induces cerebral remodeling at early stages after unilateral common carotid artery occlusion in mice

Project description:Carotid artery disease is frequent and can result in chronic modest hypoperfusion of the brain causing cognitive impairments even if classified asymptomatic without a transient ischemic attack or stroke. Paracrine Interleukin 6 (IL 6) improves functional outcome after stroke. However, in carotid artery disease it might have adverse long-term effects. With this exploratory study, we investigated the effect of paracrine IL 6 on cerebral remodeling in early stages after asymptomatic carotid artery occlusion. Therewith we aimed to distinguish IL 6 dependent targets with beneficial effects for long-term outcome from factors causing the detrimental long-term effects of IL 6. To mimic a human asymptomatic carotid artery disease, we used a mouse model of unilateral common carotid artery (CCA) occlusion. We developed a mouse model for inducible paracrine cerebral IL 6 expression (Cx30-Cre-ERT2;FLEX IL6) and induced IL 6 two days after CCA occlusion. We studied the effects of paracrine IL 6 after CCA occlusion on neuronal connectivity using diffusion tensor imaging and on local proteome regulations of the hypo-perfused striatum and contralateral motor cortex using mass spectrometry of laser capture micro-dissected tissues. Paracrine IL-6 induced cerebral remodeling leading to increased inter-hemispheric connectivity and changes in motor system connectivity. We identified changes in local protein abundance which might have adverse effects on functional outcome such as upregulation of Synuclein gamma (Sncg) or downregulation of Proline Dehydrogenase 1 (Prodh). However, we also identified changes in local protein abundance having potentially beneficial effects such as upregulation of Caprin1 or downregulation of GABA transporter 1 (Gat1).

Whole-genome microarrays in the ischemic penumbra of mice and rats 2hrs and 6hrs after permanent middle cerebral artery occlusion (pMCAO)

Project description:Neuroprotection has not been successfully translated from animals to humans, and controversies persist about the suitability of animal models for the evaluation of putative stroke therapies. Of these, many appear to be less effective in mice as compared with rats. We hypothesized that this may be due to fundamental interspecies differences in stroke response. Whole-genome microarrays were used to examine differential gene regulation in the ischemic penumbra of mice and rats 2hrs and 6hrs after permanent middle cerebral artery occlusion (pMCAO). The differentially expressed genes in the ischemic penumbra at each time point were compared between the two species.

Effect of Celastrol on LncRNAs and mRNAs Profiles of Cerebral Ischemia-Reperfusion Injury in Transient Middle Cerebral Artery Occlusion Mice Model

Project description:Celastrol plays a significant role in cerebral ischemia-reperfusion injury. Although previous studies have confirmed that celastrol post-treatment has a protective effect on ischemic stroke, the therapeutic effect of celastrol on ischemic stroke and the underlying molecular mechanism remain unclear. In the present study, focal transient cerebral ischemia was induced by transient middle cerebral artery occlusion (tMCAO) in mice and celastrol was administered immediately after reperfusion. We performed lncRNA and mRNA analysis in the ischemic hemisphere of adult mice with celastrol post-treatment through RNA-Sequencing (RNA-Seq). A total of 50 differentially expressed lncRNAs (DE lncRNAs) and 696 differentially expressed mRNAs (DE mRNAs) were identified between the sham and tMCAO group, and a total of 544 DE lncRNAs and 324 DE mRNAs were identified between the tMCAO and tMCAO+celastrol group. Bioinformatic analysis was done on the identified deregulated genes through gene ontology (GO) analysis, KEGG pathway analysis and network analysis. Pathway analysis indicated that inflammation-related signaling pathways played vital roles in the treatment of ischemic stroke by celastrol. Our study suggests celastrol treatment can effectively reduce cerebral ischemia-reperfusion injury. The bioinformatics analysis of lnRNAs and mRNAs profiles in the ischemic hemisphere of adult mice provides a new perspective in the neuroprotective effects of celastrol, particularly with regards to ischemic stroke.

Screening for differentially expressed circRNAs in ischemic stroke by RNA sequencing

Project description:Acute coronary syndrome (ACS) is one of the most serious cardiovascular diseases. Percutaneous coronary intervention (PCI) combined with stent implantation improves outcomes in patients with ACS. However, the treatment of in-stent restenosis in ACS patients remains a major clinical challenge. In this study, RNA library construction and high-throughput sequencing were performed. The DEmRNA-DElncRNA co-expression analysis showed that there were 19 DElncRNA-DEmRNA relationship pairs (including 15 DEmRNA, 3 DElncRNA) in the PCI_NR/PCI_Re and NC/PCI_Re intersection group and 993 DElncRNA-DEmRNA relationship pairs (including 74 DEmRNA, 19 DElncRNA) in the NC/ACS and ACS/PCI_NR intersection group. We selected genes in the top 10 of differential expression and those involved in the co-expression of lncRNA-mRNA for diagnostic analysis. The area under curve (AUC) of PDZK1IP1, PROK2 and LAMP3 were greater than 0.7, which were 0.747, 0.769 and 0.725, respectively. It is indicated that PDZK1IP1, PROK2 and LAMP3 may as the potential diagnostic gene biomarkers in ACS.

Expression profiles of lncRNAs, miRNAs, and mRNAs and interaction analysis indicate their potential involvement during testicular fusion in Spodoptera litura

Project description:Spodoptera litura (Lepidoptera: Noctuidae), which has a strong and rapid reproductive capacity, is a polyphagous pest with great destruction to many crops, causing economic loss to agricultural production worldwide. Its two testes fuse into a single one during the larva-to-pupa metamorphosis, which was favorable to the sperm development. However the mechanism of testicular fusion is still not fully understood. In this study, we analyzed long non-coding RNAs (lncRNAs) and microRNAs (miRNAs) in the testes by high-throughout RNA-seq to explore the mechanism of testicular fusion in S. litura. In total, 2,150 lncRNAs, 2,742 target mRNAs and 347 miRNAs were identified in the testes from 4-day-old sixth instar larvae (L6D4) (before fusion), 6-day-old sixth instar larvae (L6D6, prepupae) (on fusing) and 0-day-old pupae (P0D) (after fusion). It was found that a large number of DElncRNAs, DEmRNAs and a little number of DEmiRNAs were up-regulated from L6D4 to L6D6 when the testes began to fuse, a little number of DElncRNAs, DEmRNAs and a large number of DEmiRNAs were down-regulated from L6D6 to P0D after the testicular fusion. The GO terms and KEGG pathway enrichment analysis of DElncRNAs target DEmRNAs showed that ECM remodeling enzymes including stromelysin, A disintegrin and metalloproteinase with thrombospondin motifs (ADAMTs) and inducible metalloproteinase inhibitor protein (IMIPs), ECM-intergrin interaction pathway and cell adhesion molecules (integrin, cadherin) may be involved in the testicular fusion. The DElncRNA-DEmiRNA-DEmRNA regulatory network related to ECM remodeling enzymes and its signal pathway may play important roles in cell adhesion when the testicular fusion occured. Our study will provide comprehensive information to study the mechanism of testicular fusion, and especially, will promote the functional study of non-coding RNAs (lncRNAs and miRNAs) during the testicular fusion in S. litura.
