Transcriptome analysis of Dastarcus helophoroides (Coleoptera: Bothrideridae) using Illumina HiSeq sequencing.

Project description:BackgroundDastarcus helophoroides is known as the most valuable natural enemy insect against many large-body longhorned beetles. The molecular mechanism of its long lifespan and reproduction makes it a unique resource for genomic research. However, molecular biological studies on this parasitic beetle are scarce, and genomic information for D. helophoroides is not currently available. Thus, transcriptome information for this species is an important resource that is required for a better understanding of the molecular mechanisms of D. helophoroides. In this study, we obtained transcriptome information of D. helophoroides using high-throughput RNA sequencing.ResultsUsing Illumina HiSeq 2000 sequencing, 27,543,746 clean reads corresponding to a total of 2.48 Gb nucleotides were obtained from a single run. These reads were assembled into 42,810 unigenes with a mean length of 683 bp. Using a sequence similarity search against the five public databases (NR, Swiss-Prot, GO, COG, KEGG) with a cut-off E-value of 10(-5) using Blastx, a total of 31,293 unigenes were annotated with gene description, gene ontology terms, or metabolic pathways.ConclusionsTo the best of our knowledge, this is the first study on the transcriptome information of D. helophoroides. The transcriptome data presented in this study provide comprehensive information for future studies in D. helophoroides, particularly for functional genomic studies in this parasitic beetle.

Ultra-high-throughput microbial community analysis on the Illumina HiSeq and MiSeq platforms.

Project description:DNA sequencing continues to decrease in cost with the Illumina HiSeq2000 generating up to 600?Gb of paired-end 100 base reads in a ten-day run. Here we present a protocol for community amplicon sequencing on the HiSeq2000 and MiSeq Illumina platforms, and apply that protocol to sequence 24 microbial communities from host-associated and free-living environments. A critical question as more sequencing platforms become available is whether biological conclusions derived on one platform are consistent with what would be derived on a different platform. We show that the protocol developed for these instruments successfully recaptures known biological results, and additionally that biological conclusions are consistent across sequencing platforms (the HiSeq2000 versus the MiSeq) and across the sequenced regions of amplicons.

Fungal community analysis in seawater of the Mariana Trench as estimated by Illumina HiSeq.

Project description:This study assessed the diversity and distribution of fungal communities in thirteen marine seawater samples from four sites (L1, L3, L4 and L7) of the Mariana Trench, with a depth range of 1000-4000 meters, using Illumine Hiseq sequencing with fungal-specific primers targeting the internal transcribed spacer (ITS) region of the ribosomal rRNA gene. Sedimentary fungal communities showed high diversity with 209 880 reads belonging to 91 operational taxonomic units (OTUs). Of these OTUs, 45 belonged to the Ascomycota, 37 to Basidiomycota, 3 to Chytridiomycota, 1 to Glomeromycota, 1 to Cryptomycota, and 4 to unknown fungi. The major fungal orders included Saccharomycetales and Sporidiobolales. The commonly found fungal genera were Candida, Malassezia and Cryptococcus. These results suggest the existence of diverse fungal communities in the Mariana Trench marine seawater, which can be considered as a useful community model for further ecological and evolutionary study of fungi in the trench.

PAR-TERRA RNA directs homologous sex chromosome pairing

Project description:In mammals, homologous chromosomes rarely pair outside meiosis. One exception is the X chromosome, which transiently pairs during X-chromosome inactivation (XCI). How two chromosomes find each other in 3D space is not known. Here, we reveal a required interaction between the X-inactivation center (Xic) and the telomere in mouse embryonic stem (ES) cells. The subtelomeric, pseudoautosomal regions (PARs) of the two sex chromosomes (X and Y) also undergo pairing in both female and male cells. PARs transcribe a class of telomeric RNA, dubbed PAR-TERRA, which accounts for a vast majority of all TERRA transcripts. PAR-TERRA binds throughout the genome, including to the PAR and Xic. During X-chromosome pairing, PAR-TERRA anchors the Xic to the PAR, creating a ‘tetrad’ of pairwise homologous interactions (Xic–Xic, PAR–PAR, and Xic–PAR). Xic pairing occurs within the tetrad. Depleting PAR-TERRA abrogates pairing and blocks initiation of XCI, whereas autosomal PAR-TERRA induces ectopic pairing. We propose a ‘constrained diffusion model’ in which PAR-TERRA creates an interaction hub to guide Xic homology searching during XCI.
