Project description:The study compares the transcriptional profiles of U2OS human osteosarcoma cells and those of two single-cell derived sub-lines carrying a stably integrated H2BmCherry (U2OS-R1) or H2B-YFP (U2OS-YFP) expression cassette. U2OS-R1 and U2OS-YFP cell spontaneously undergo apoptosis upon co-culture with the parental (Wt) U2OS cell population. Furthermore, YFP cells also undergo apoptosis upon co-culture with R1 cells. This behavior is similar to the \cell competition\ phenomenon described in the Drosophila imaginal disc and the mouse epiblast (for review, see , where fast-growing \fit\ cells induce apoptosis in slow-growing, less \fit\ neighbors. The mRNA expression profiles of Wt, R1 and YFP cells cultured alone or in pairwise combinations for 48h were analyzed after cell sorting by RNA microarray hybridization using Affymetrix Human Gene ST 1.0 chips.

Project description:ObjectivesThis study sought to investigate the shift of leading pacemaker locations in healthy and failing mammalian hearts over the entire range of physiological heart rates (HRs), and to molecularly characterize spatial regions of spontaneous activity.BackgroundA normal heartbeat originates as an action potential in a group of pacemaker cells known as the sinoatrial node (SAN), located near the superior vena cava. HRs and the anatomical site of origin of pacemaker activity in the adult heart are known to dynamically change in response to various physiological inputs, yet the mechanism of this pacemaker shift is not well understood.MethodsOptical mapping was applied to ex vivo rat and human isolated right atrial tissues, and HRs were modulated with acetylcholine and isoproterenol. RNA sequencing was performed on tissue areas that elicited spontaneous activity, and comparisons were made to neighboring myocardial tissues.ResultsFunctional and molecular evidence identified and confirmed the presence of 2 competing right atrial pacemakers localized near the superior vena cava and the inferior vena cava-the superior SAN (sSAN) and inferior SAN (iSAN), respectively-which preferentially control the fast and slow HRs. Both of these regions were evident in non-failing rat and human hearts and maintained spontaneous activity in the rat heart when physically separated from one another. Molecular analysis of these 2 pacemaker regions revealed unique but similar transcriptional profiles, suggesting iSAN dominance when the sSAN is silent.ConclusionsThe presence of 2 spatially distinct dominant pacemakers, sSAN and iSAN, in the mammalian heart clarifies previous identification of migrating pacemakers and corresponding changes in P-wave morphology in mammalian species.

This study provides new insights into regional molecular expression of pacemaking tissue in the right atria.

Project description:Large-panicle rice cultivars often fail to reach their yield potential due to the poor grain filling of inferior spikelets (IS). Thus, it is important to determine the causes of poor IS grain filling. In this study, we attempted to identify whether inferior grain filling of large panicles is restricted by superior spikelets (SS) and their physiological mechanism. SS were removed from two homozygous japonica rice strains (W1844 and WJ165) during flowering in an attempt to force photosynthate transport to the IS. We measured the effects of SS removal on seed setting rate, grain weight, grain filling rate, sucrose content, as well as hormone levels, activities of key enzymes, and expression of genes involved in sucrose to starch metabolism in rice IS during grain filling. The results showed that SS removal improved IS grain filling by increasing the seed setting rate, grain weight, sucrose content, and hormone levels. SS removal also enhanced the activities of key enzymes and the expression levels of genes involved in sucrose to starch metabolism. These results suggest that sucrose and several hormones act as signal substances and play a vital role in grain filling by regulating enzyme activities and gene expression. Therefore, IS grain filling is restricted by SS, which limit assimilate supply and plant hormones, leading to poor grain filling of IS.

Project description:In order to investigate the mechanisms of cell competition, we analyzed the molecular differences between the prospective winner and loser cells in Drosophila wing discs. For this purpose we analyzed RNA-seq profiles generated for wild-type cells (prospective winners) and cells mutant for RpS3 and mahj, genes seemingly functionally unrelated, yet both causing the loser phenotype. As an interesting reference, we also generated data from cells with mutations in RpS15, which, like RpS3, is a ribosomal gene but itself does not trigger cell competition. Through in depth analysis we homed in on the subset of genes misregulated in both prospective loser cells mutants, which defines "the molecular signature of prospective loser cells". Additionally, we provide RNA-seq data for RpS3 mutant discs upon inhibition of the JNK signalling pathway (by overexpression of the pathway inhibitor puckered) and compare this to reference RpS3 mutant cells, hence identifying those genes in RpS3 mutants that are differentially expressed in a JNK-dependent manner.

Project description:We aimed to identify differential expression of microRNAs between superior and inferior spikelets by using a deep sequencing approach developed by Solexa (Illumina). Two small RNA libraries were constructed from superior and inferior spikelets at 18 days after fertilization, and more than nine million small RNA sequence reads were generated for each library. Totals of 351 and 312 known miRNAs were obtained from the superior and inferior spikelets, respectively. Analysis of the expression profiles of these miRNAs showed that 189 miRNAs were differentially expressed between superior spikelets and inferior spikelets. In addition, 43 novel miRNAs were identified mostly by the accumulations of miRNA*s were also expressed differentially. Further analysis shows that these miRNAs may individually participate in regulating hormone metabolism, carbohydrate metabolic pathways, and cell division during rice grain development. These results indicate that slow grain filling and low grain weight of rice inferior spikelets probably relation to the expression and function differences between superior and inferior spikelet miRNAs. Examination of 2 different small RNA expression profilings in superior and inferior spikelets at 18 days after fertilization.

Project description:This experiment was performed to investigate the effect of the manipulation of social rank on gene expression. Fire ants newly mated queens were paired and placed in nesting chambers. After emergence of workers, queensM-^R behavior was monitored. Once the behavioral observation revealed the social rank of the two cofoundresses (winners and losers), queens were weighed again and re-paired with a different partner. We created the following three groups of queens: a) winner + winner (similar weight), b) loser + loser (similar weight), and c) winner + loser (different weights). Again, we monitored the behavior until the social rank of the newly coupled specimens was evident and we collected 4 new behavioral phenotypes in the same way as above: a) winners switched into losers (win/los), b) losers switched into winners (los/win), c) continuing winners (win/win) and d) continuing losers (los/los).
