MRNA microarray related to circRNA in human umbilical vein endothelial cells

ABSTRACT: Atherosclerosis (AS) is a multiple factors-involved chronic inflammatory disease in the arterial wall, and is the dominant cause of cardiovascular disease (CVD). Based on this hypothesis, several circRNAs are considered play crucial role in the regulation mRNA expression by competitive binding miRNA response elements. Meanwhile, our previous study found several circRNAs that may be involved in the pathogenesis of AS.However, the molecular mechanisms underlying how circRNA regulates endothelial cells (ECs) abnormal transformation in AS by miRNAs remain unknown.Thus, we indentified the miRNA and mRNA expression profiles and screened DE RNA species after overexpression of two above identified circRNAs through using microarray analysis.

human circRNA binding proteins in neuroblastoma

Project description:Circular RNAs (circRNAs), a noncoding RNA class originating from alternative splicing, are highly abundant in neural tissues and were shown to regulate gene expression e.g. by interacting with microRNAs and RNA-binding proteins. Neuroblastoma is an embryonal neoplasia, which arises from undifferentiated neural crest cells. Here, we aimed to explore, whether circRNAs influence the pathogenesis of high-risk neuroblastoma. We performed whole-transcriptome sequencing of 104 primary neuroblastoma samples of all risk-groups and identified 5,203 unique circRNAs involving 2,302 genes. Candidate circRNA expression did not correlate with host gene expression, indicating independent regulatory mechanisms. circRNAs were significantly downregulated in the MYCN-amplified high-risk tumors. These findings were independently reproduced in a tetracycline-inducible MYCN-overexpression system based on a non MYCN-amplified neuroblastoma cell line, suggesting that MYCN drives this global circRNA repression. We identified the RNA helicase DHX9 as a mediator of this global suppressive effect of MYCN on circRNAs. Comparing our RNA sequencing data with other cancers and controls revealed a circRNA subset specifically upregulated in neuroblastoma that included a circRNA derived from the ARID1A tumor suppressor gene. Specific circARID1A knockdown resulted in reduced proliferation, cell numbers and viability, prompted apoptosis and induced a differentiated phenotype. Neither knockdown, nor overexpression of circARID1A influenced ARID1A mRNA and protein levels significantly. To dissect the potential mode of function, we performed a pulldown assay with subsequent mass spectrometry. We identified the RNA-binding protein KHSRP as an interaction partner that participates in the mechanism of action of circARID1A. In summary, this study highlights an important role of circRNAs in neuroblastoma biology and may establish this RNA class as a future therapeutic target and biomarker.

circRNA, lncRNA and mRNA profiles of umbilical cord blood exosomes from preterm newborns showing bronchopulmonary

Project description:Purpose: The purpose of this study was to detect the expression profiles of circRNAs, lncRNAs and mRNAs in umbilical cord blood (UCB) exosomes from BPD infants. Methods:Microarray analysis was performed to compare the RNA profiles of UCB-derived exosomes from preterm newborn with and without BPD. Then, circRNA/lncRNA-miRNA-mRNA co-expression networks were built to determine their associations with BPD.Results:A total of 317 circRNAs, 104 lncRNAs, 135 mRNAs showed significant differential expression in UCB-derived exosomes from BPD preterm infants compared with the NBPD group. Gene Ontology (GO) enrichment and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analysis were conducted for examining differentially expressed exosomal circRNAs, lncRNAs and mRNAs. Our results showed the GO terms and KEGG pathways mostly involving differentially expressed exosomal RNAs were closely associated with endothelial or epithelial cell development. In addition, two networks were identified, including circRNA-circ_0086018/miR-762/MEN1 and lncRNA-BASP1-AS1/miR-20a-5p/DNAJC22 networks, which may take part in BPD.

circRNA expression pattern in the pathogenesis of aseptic lossening

Project description:Increasing evidence has demonstrated that circular RNA exerts important function in the pathogenesis of some diseases. While, the contributions of circRNAs to aseptic lossening after total hip arthroplasty remain largely unknown. Our research is to explore the differently expressed circRNAs and elucidate complex regulated mechanism of circRNAs in aseptic lossening. The differently expressed circRNAs were identified by RNA sequencing analysis. Reverse transcription-quantitative polymerase chain reaction was adopted to corroborate these differently expressed circRNAs. The potential function of circRNAs in aseptic lossening tissue was identified by competing endogenous RNA analysis. Enrichment analysis were performed for target mRNAs and host genes of the differently expressed circRNAs by Gene Oncology and Kyoto Encyclopedia of Genes and Genomes. 257 differently expressed circRNAs were obtained from RNA-seq results. Then, circRNA–miRNA–mRNA network was established based on the validated circRNAs. The result of Gene Oncology and Kyoto Encyclopedia of Genes and Genomes enrichment analysis suggested that the circRNAs were related with some biological functions and pathways of aseptic lossening. A novel pathogenesis and treatment strategy about aseptic lossening after total hip arthroplasty was revealed from our study of circRNA–miRNA–mRNA network.

Identification of circRNA-miRNA-mRNA network and primary blast lung injury-related circRNAs in mouse

Project description:Background. Primary blast lung injury (PBLI) was the main cause of death for blast injury patients, however, there is no diagnosis and effective treatment for PBLI in clinical practice. Circular RNAs (circRNAs) is becoming new regulators of various diseases, and the performance of circRNAs in PBLI remain largely unknown. This study aimed to investigate the PBLI-related circRNA, to provide a new idea for the PBLI diagnosis and treatment. Methods. The differentially expressed (DE) circRNAs and mRNAs profile were screened by transcriptome high throughput sequencing. The differentially expressed circRNA linear transcripts and mRNAs were used to performed GO and KEGG pathway enrichment to investigate the potential function. The circRNA-miRNA-mRNA network was based on DE circRNA-miRNA pairs and PBLI-related mRNAs-miRNA pairs. Results. A total of 117 circRNAs and 681 mRNAs were aberrantly expressed in PBLI, including 64 up-regulated and 53 down-regulated circRNAs, and 315 up-regulated and 366 down-regulated mRNAs. GO and KEGG analysis revealed that the up-regulated circRNAs might involve MAPK signaling pathways, and down-regulated circRNAs might involve in the TGF-β signaling pathway. And the differentially expressed mRNAs might involve TNF signaling pathway and fanconi anemia pathway. A total of 89 PBLI-related circRNAs and 156 circRNAs-miRNA-mRNA interactions were predicted, these circRNAs might involve in the inflammation, oxidative stress or DNA damage repair in PBLI. Conclusion. This study reveals the circRNA-miRNA-mRNA network based on altered expression of circRNAs and mRNA in PBLI. Our results may provide information about the occurrence of PBLI and new ideas for diagnosing and treating PBLI.
