New approaches to the production of certified varieties of apple trees using NGS diagnostics of pathogens

ABSTRACT: Implementation and evaluation of tests (PCR, ELISA, NGS) for the presence of viruses, viroids and phytoplasma in propagation materials of apple. Research and application of new sanitation techniques using promising antiviral substances, or cryo-knife. Confirmation of health status of sanitated cultivars including use of modern diagnostic methods such as high-throughput sequencing (NGS).

Project description:48 apple trees from a segregating F1 population from a cross of 'Ottawa 3' x 'Robusta 5' were analyzed by microarray to identify gene expression differences between the individuals to correlate gene expression patterns with phenotypic traits segregating in the population 48 individual apple trees were assayed once each using RNA isolated from a single shoot tip from each tree. There were no biological or technical replicates in the experiment. There was no control sample, since all 48 were compared to each other.

Phytoplasma-responsive small RNAs in Mexican lime trees

Project description:Background: Witches’ broom disease of Mexican lime (Citrus aurantifolia L.), which is caused by the phytoplasma “Candidatus Phytoplasma aurantifolia”, is a devastating disease that results in significant economic losses. Plants adapt to abiotic stresses by regulating gene expression at the transcriptional and post-transcriptional levels. MicroRNAs (miRNAs) are a recently identified family of molecules that regulate plant responses to environmental stresses through post-transcriptional gene silencing. Methods: Using a high-throughput approach to sequence small RNAs, we compared the expression profiles of miRNAs in healthy Mexican lime trees and in plants infected with “Ca. Phytoplasma aurantifolia”. Results: Our results demonstrated the involvement of different miRNAs in the response of Mexican lime trees to infection by “Ca. Phytoplasma aurantifolia”. We identified miRNA families that are expressed differentially upon infection with phytoplasmas. Most of the miRNAs had variants with small sequence variations (isomiRs), which are expressed differentially in response to pathogen infection. Conclusions: It is likely that the miRNAs that are expressed differentially in healthy and phytoplasma-infected Mexican lime trees are involved in coordinating the regulation of hormonal, nutritional, and stress signalling pathways, and the complex interactions between them. Future research to elucidate the roles of these miRNAs should improve our understanding of the level of diversity of specific plant responses to phytoplasmas.

HTS based monitoring of the efficiency of somatic embryogenesis and meristem culture as a method used for virus elimination in grapevine

Project description:Meristem culture and somatic embryogenesis is an effective tool for virus elimination of vegetatively propagated crops including grapevine. While they both are proved to be useful to eliminate the main grapevine viruses their efficiency differs according to the virus and the variety. In our work we investigated their efficiency using small RNA high-throughput sequencing as virus diagnostic method. Field grown mother plants of four clones representing three cultivars, infected with different viruses and viroids were selected for sanitation via somatic embryogenesis and meristem culture. Our results show that the sanitation with SE was efficient against all of the presenting viruses, including grapevine Pinot gris virus, grapevine rupestris vein feathering virus and grapevine Syrah virus 1, having no data using somatic embryogenesis for their elimination. In case of other viruses and viroids such as GFkV, GRSPaV, GYSVd-1, HSVd this study confirms the findings of earlier researches, that SE is a possible way for elimination. While the efficiency of the elimination of different viruses was high, in case of viroids this ratio was lower. Our work demonstrated that efficiency of SE is comparable to the technically difficult meristem culture technique, and show promising way for the high demand of the production of virus-free grapevine in the future.

Project description:Based on sensorial analysis over 4 years, 6 apple genotypes with contrasted fruit texture (mealy or not) were selected among a progeny. Apple samples were collected at 100 days after flowering (100 DAF), harvest (H), after 2 and 4 months of cold storage (60DAH and 120DAH respectively). 6 apple hybrids were analysed in dye-switch. Biological replicates are fruits from 2 to 4 different harvest years. Each mealy hybrid was compared to a non-mealy hybrid from the same harvest year in 12 dye-swap 3 pairs at 4 four time points).
