Single cell RNA seq of bone marrow cells from mouse MDS disease model and WT control

ABSTRACT: mDia1-miR146a double knockout (DKO) mice develop aging related MDS and eventually progress to AML at moribund stage. To investigate the rescue effect from IL6 deficiency, we created mDia1-miR146a-IL6 triple knockout (TKO) mice. Singel cell RNA seq was used to investigate the bone marrow cellularity change and pathway involved during the disease progression.

Multiple knockout mouse models indicate a role of miR-124a in neuronal maturation

Project description:MicroRNA-124a (miR-124a) is one of the most abundantly expressed miroRNAs in the central nervous system (CNS) and encoded by three genomic loci of miR-124a-1/2/3 in mammals; however, its in vivo roles and mechanisms in neuronal development and function remain ambiguous. In the present study, we investigated the effect of loss of miR-124a on neuronal differentiation in mice and embryonic stem (ES) cells. Since primary miR-124a-3 shows a background level expression in the brain and we could not obtain miR-124a-1/2/3 triple knockout (TKO) mice by mating, we generated and analyzed miR-124a-1/2 double knockout (DKO) mice. We found that miR-124a-1/2 DKO mice exhibit perinatal lethality. RNA-sequencing analysis demonstrated that the expression levels of proneural and neuronal marker genes are almost unchanged between the control and miR-124a-1/2 DKO brains, while the genes related to neuronal synaptic formation and function were enriched in the down-regulated genes of the miR-124a-1/2 DKO brain. In addition, the transcription regulator Tardbp/TDP-43, whose loss leads to defects in neuronal maturation and function, was inactivated in the miR-124a-1/2 DKO brain. We next generated miR-124a-1/2/3 TKO ES cells by using the CRISPR-Cas9 system as an alternative to miR-124a-1/2/3 TKO mice. Phase-contrast microscopic, immunocytochemical, and gene expression analyses showed that miR-124a-1/2/3 TKO ES cell lines can differentiate into neurons. Collectively, these results suggest that miR-124a plays roles in neuronal maturation rather than neurogenesis in vivo, and may advance our understanding of functional roles of microRNAs in CNS development in vivo.

The RNA-binding proteins Roquin-1 and Regnase-1 interact and cooperate to prevent autoimmunity

Project description:This study aimed to analyze the transcriptomic changes occuring after knockout of alleles encoding for the RNA-binding proteins Roquin-1 and Roquin-2 (DKO), Regnase-1 (KO) or a combination of all three (TKO) in Th1 cells without or after restimulation with anti-CD3/28 antibodies. Data analysis revealed that in unstimulated as well as restimulated T cells of all three knockout genotypes a number of genes is differentially expressed compared to WT cells, with the strongest deregulation seen in TKO cells. A comparison of gene expression changes of all three genotypes indicated that cooperativity of Roquin and Regnase-1 is the prevalent mode of target regulation.

Project description:To investigate the role of DNA methylation in early embryogenesis, we created Dnmt1-/-Dnmt3a-/-Dnmt3b-/- triple knockout (TKO) embryos by the nuclear transfer (NT) technique using TKO ES cells as the nucleus donor, and found that the TKO NT embryos could develop into blastocysts. From the TKO NT blastocysts, we successfully established trophoblastic stem cells (ntTS cells), and these TKO ntTS cells could self-renew and contribute to the placenta in vivo. Expression profile analysis using microarray revealed that, although many genes were aberrantly expressed, the fundamental gene expression patterns of stem cells were retained in these TKO ntTS cells.
