Comparative RNA sequencing of the jejuna of two lines of chickens divergently selected for antibody response to sheep red blood cells, with and without antigen exposure

ABSTRACT: Two lines of White Leghorn chickens have been continuously divergently selected for high (HAS) or low (LAS) 5 day post injection antibody titer to injection with sheep red blood cells (SRBC) for over 40 generations. Much remains to be understood about their antibody response phenotypes, therfore we chose to sequence the transcriptomes of the jejunum from individuals of the two lines which had (HASI/LASI) and had not (HASN/LASN) been injected with SRBC to examine differences in gene expression related to divergent selection and antibody response.

Project description:For forty generations, two lines of White Leghorn chickens have been selected for high (HAS) or low (LAS) antibody response to a low dose injection of sheep red blood cells (SRBCs). Their gut is home to billons of microorganisms and the largest number of immune cells in the body; therefore, the objective of this experiment was to gain understanding of the ways the microbiome may influence the differential antibody response observed in these lines. We achieved this by characterizing the small intestinal microbiome of HAS and LAS birds, determining their functional microbiome profiles, and by using machine learning to identify microbes which best differentiate HAS from LAS and associating the abundance of those microbes with host gene expression. Microbiome sequencing reveals greater diversity in LAS but statistically higher abundance of several strains, particularly those of lactobacillus, in HAS. Enrichment of microbial metabolites implicated in immune response such as lactic acid, short chain fatty acids, amino acids, and vitamins were different between HAS and LAS. The

Titration-based normalization of antibody amount improves consistency of ChIP-seq experiment

Project description:Chromatin immunoprecipitation (ChIP) is an antibody-based approach that is most frequently utilized in research areas of chromatin biology and epigenetics. The ENCODE Consortium provided guidelines about antibody but the fundamental aspect regarding antibody titer was not addressed. Here, we introduced a simple and quick DNA-based quantification of chromatin input, allowing to normalize the antibody amount in individual ChIP reaction to the optimal titer. We further demonstrated the titration-based normalization of antibody amount generates improved assay outcome with high consistency among samples in an experiment or recurrent experiments for a broad range of chromatin input amount. Project description:Chickens divergently selected for either high growth (HG genotype) or low growth (LG genotype) at SRA-INRA, France were used to profile abdominal adipose gene expression at 7 wk of age. The HG and LG chickens are different in various phenotypic and metabolic measurements, including growth rate, abdominal fat, plasma glycemia, insulinemia, T4, T3, triglyceride and NEFA. Hepatic transcriptional profiling of juvenile broiler chickens divergently selected for abdominal fatness or leanness

Project description:Chickens divergently selected for either high abdominal fat content (fat genotype) or low abdominal fat content (lean genotype) at SRA-INRA, France were used to profile hepatic gene expression during juvenile development (1 to 11 weeks of age) and to identify differentially expressed genes associated with genotype and age. The fat line (FL) and lean line (LL) chickens are different in various phenotypic and metabolic measurements, including abdominal fatness, plasma glycemia and T3. The FL and LL chickens represent unique models for characterizing biomedical and agricultural traits. The Del-Mar 14K Chicken Integrated Systems microarrays were used for a transcriptional scan in liver during juvenile development using a balanced block hybridization design. Log2-transformed fluorescence intensities were analyzed with a two-stage mixed model. A total of 905 differentially expressed "functional" genes were identified (FDR<0.10). The greatest number of differentially expressed genes (400) was detected at 7 weeks of age. The differentially expressed genes include metabolic enzymes, acute phase proteins, growth factors, immune factors and transcription factors involved in various pathways. Several of the functional genes are also identified as positional candidate genes within QTLs in an F2 population established from an intercross between the FL and LL lines. Characterization of pain-related behaviors and gene expression profiling of peripheral sensory ganglia of a mouse model of acute ankle sprain

Project description:Lateral ankle sprain (LAS) is a very common type of joint injury.Unfortunately, a certain proportion of individuals who once developed LAS may suffer persistent ankle pain and recurrent sprains. However, the molecular pain mechanisms underlying LAS are still not well understood. To investigate the potential mechanisms of pain in LAS model mice, we performed RNA- Seq of ipsilateral DRG of sham and LAS model group mice. GO analysis found that the mostly enriched biological process include immune response and positive regulation of gene expression. Immune response can trigger neuroinflammation, a critical process for peripheral sensitization and contributes to chronic pain mechanisms. Furthermore, our RNA-Seq analysis indicated that LAS modulated the expression of multiple genes and gene networks in the DRGs. Our work may help to further advance the understandings of the molecular pain mechanisms underlying LAS and help to identify novel targets for LAS.

Multi-omics association reveals the effects of intestinal microbiome-host interactions on fat deposition in broiler lines divergently selected for abdominal fat content

Project description:The lean and fat broilers were derived from the 21st generation of the Northeast Agricultural University broiler lines divergently selected for abdominal fat content (NEAUHLF). In brief, broilers in the two lines (lean line and fat line) of the NEAUHLF have the same Arbor Acres ancestry, but were divergently selected by the concentration of very low-density lipoprotein and abdominal fat percentage (AFP) at 7 weeks old. After 21 generations of selection, there is over a 10-fold difference in abdominal fat percentage between the two lines, representing a classical obese-lean-study model. At age of 7 weeks, ten male individuals of each line were selected randomly to investigate the interactions between gut microbiome, host gene expression and obesity.
