Functional Variomics Library testing for drug resistance in yeast

ABSTRACT: Variants of the essential genes in budding yeast S. cerevisae were cloned into a variomics library, and tested for their ability to confer resistance to three different drugs. Genes were tagged with molecular barcodes, and the relative change in abundance of the molecular barcodes are detected using a spotted Agilent synthesized microarray.

Saccharomyces cerevisiae promoter library

Project description:Combinatorial promoter expression level estimation via cell sorting The purpose of this experiment was to determine the expression level of a library of synthetic promoters. The promoters were cloned in front of a GFP reporter and the resulting library transformed into yeast, sorted by FACS into six fluorescence bins, and the contents of the bins sequenced to determine the distribution of each promoter among each fluorescence bin. This was then used to calculate an expression level for each promoter with enough data. The promoters were sorted into six bins and these, along with the unsorted library were barcoded and sequenced on a single lane of an Illumina HiSeq. The following Series supplementary files are provided: allPromoters.fsa.txt: the sequences of the promoters corresponding to the names in allPromoters.txt, not actually fasta format. Promoter sequence starts at pos 155 (0 indexed). allPromoters.txt: the names of all the promoters, corresponding to the sequences in allPromoters.fsa.txt barcodes.txt: the sequncing barcodes, corresponding to read2 from the sequencing files.

Deep sequencing of synthetic RNA (complex molecular spike-in set)

Project description:A highly complex set of 264 molecular spikes, based on 11 unique spike sequences spanning different lengths (570 to 3070 nts) and GC contents (40-60%) was designed. In order to be able to precisely evaluate quantification over different expression levels, transcript lengths and GC contents, barcodes of 7 nucleotides in 2-fold abundance steps were cloned into each spike sequence (12 steps in duplicates; 24 barcodes per sequence) creating a standard curve for each spike sequence. To determine the molecular abundance of each of the 264 molecular spike-ins (i.e., the ‘ground truth’), we performed an exhaustive sequencing across the spike barcodes and spUMIs and determined the total complexity in the pool to be 76 million unique molecules

Cre-dependent massively parallel reporter assay for cell-type specific assessment of the functional effects of 3'UTR genetic variants in vivo

Project description:Here, we examined de novo variants identified within annotated 3′UTRs from the whole-genome sequencing of 519 families from the Simons Simplex Collection (Werling et al., 2018), totaling 342 mutations from probands and 299 from unaffected siblings within the same cohort. For each variant we synthesized an allelic pair of 3′UTR ‘elements’ spanning 120 bp of sequence centered on the variant. To be able to compare biological to non-biological sequences, for 322 variants, we randomly shuffled the sequence to generate a set of GC-matched controls. We tagged all 1,624 elements with six unique barcodes to provide internal replicates and control for potential barcode effects. To enable eventual cell-type specific studies, we cloned the final library of 9,744 synthesized oligos into the 3′UTR of a membrane-localized tdTomato reporter embedded in a Double-floxed inverse Orientation (DiO) cassette (Schnütgen et al., 2003), such that the reporter library would only express following Cre-mediated recombination. We completed the analysis of this library in vitro in N2a cells and in vivo in Vglut-Cre mice. Counting and correcting errors within unique molecular identifiers to generate absolute numbers of sequencing molecules [scRNA-Seq]

Project description:Unique Molecular Identifiers (UMIs) are random oligonucleotide barcodes sequences? that are critical for the removal of PCR amplification biases within both bulk and single-cell sequencing experiments. However, the impact that PCR and sequencing errors have on the accuracy of generating absolute counts of RNA molecules is underappreciated. We demonstrate that PCR errors and not sequencing errors are the main source of inaccuracy in sequencing data and that the use of UMIs synthesized with homotrimeric nucleoside building blocks provides a solution to pinpoint and remove errors, allowing absolute counting of sequenced molecules.

Project description:Expression analysis of Saccharomyces cerevisiae TAF5 and taf5 temperature conditional mutants grown at permissive and non-permissive temperature. Investigation of whole genome gene expression level changes in Saccharomyces cerevisae taf5-17, taf5-45, taf5-408 and taf5-10.4 mutants, compared to the wild-type strain. The mutations engineered into the strains confer temperature conditional growth. The mutants analyzed in this study are further described in Layer et. al., 2010.
