Project description:The goal of RNA-seq is to identify the differential expressed genes in the B16F10 and 4T1 cells after Decitabine treatment. Three biological replicates were assigned for each group and in total 12 groups were prepared for RNA-seq libraries with 300 ng mRNA as starting materials using NEXTflex Illumina qRNA-Seq Library Prep Kit (Bioo Scientific). We mapped over 60 million reads per sample to mouse genome (mm10) with RSEM workflow. P-values of differential expression were adjusted for multiple-hypothesis testing using False Discovery Rate (FDR) method.

Project description:The goal of ATAC-seq is to identify the open chromatin regions in the B16 and 4T1 cells after Decitabine treatment. Three biological replicates were assigned for each group and in total 12 groups were prepared for ATAC-seq libraries. We mapped about 30-100 million reads per sample to M.musculus (mm10) with bowtie2 workflow. Open chromatin regions were deducted by ChIPseeker with corrected p < 0.05. Our results showed M.Musculus have dispartate chromatin accessibility after Decitabine treatment

Project description:Dysregulation of DNA methylation is an established feature of breast cancers. DNA demethylating therapies like decitabine are proposed for the treatment of triple-negative breast cancers (TNBCs) and indicators of response need to be identified. For this purpose, we characterized the effects of decitabine in a panel of 10 breast cancer cell lines and observed a range of sensitivity to decitabine that was not subtype-specific. Knockdown of potential key effectors demonstrated the requirement of deoxycytidine kinase (DCK) for decitabine response in breast cancer cells. In treatment-naive breast tumors, DCK was higher in TNBCs, and DCK levels were sustained or increased post chemotherapy treatment. This suggests that limited DCK levels will not be a barrier to response in TNBC patients treated with decitabine as a second line treatment or in a clinical trial. Methylome analysis revealed that genome-wide, region-specific, tumor suppressor gene-specific methylation, and decitabine-induced demethylation did not predict response to decitabine. Gene set enrichment analysis (GSEA) of transcriptome data demonstrated that decitabine induced genes within apoptosis, cell cycle, stress, and immune pathways in decitabine treated cells. Induced genes included those characterized by the viral mimicry response; however knockdown of key effectors of the pathway did not affect decitabine sensitivity suggesting that breast cancer growth suppression by decitabine is independent of viral mimicry. Finally, taxol-resistant breast cancer cells expressing high levels of multidrug resistance transporter ABCB1 remained sensitive to decitabine, suggesting that the drug could be used as second-line treatment for chemoresistant patients. Project description:Müllerian adenosarcomas are malignant gynecologic neoplasms. Advanced disease stage and sarcomatous overgrowth predict aggressive clinical courses. We conducted this study to characterize the genomewide copy number variations (CNV) in adenosarcomas. Paraffin samples from 13 cases were subjected to CNV analysis using OncoScan® FFPE Assay Kit. CNVs were significantly higher in cases with sarcomatous overgrowth. Frequent amplifications of chromosomal segments in 12p12.3 and 12q13.3-23.3 were noted, involving established or potential oncogenes including PIK3C2G (5 cases), MDM2, CPM, YEATS4, CDK4, GLI1, DDIT3 (co-amplified in 4 cases), as well as HMGA2 in 3 cases. MDM2 and CDK4 amplification was verified by fluorescence in situ hybridization.
