Project description:To understand expression of candidate gene located on QTLs for phosphate sensitivity traits under low P using NtPT1-transgenic rice with increased Pi uptake efficiency and gene expression profile at the V3-stage seedling through the 60K Rice Whole Genome Microarray Uniformly germinated seedlings were transferred to a hydroponic system filled with aerated standard solution (normal P, 320 M Pi) and grown for 2 weeks in a glasshouse at 25°C/18°C (day/night) under a natural photoperiod (about 16 h). The composition and concentration of each element in the standard solution were as follows: N (1.43 mM), P (0.32 mM), K (0.51 mM), Ca (0.75 mM), Mg (1.64 mM), Fe (59.37 μM), B (18.92 μM), Mn (9.50 μM), Mo (0.10 μM), Zn (0.15 μM), Cu (0.16 μM), and citric acid (70.72 μM) (Yoshida et al., 1976). Some of the two-week-old seedlings were transferred to the low P solution (the same nutrient solution containing 32 M Pi) over a period of 5 days to expose them to P-deficiency condition. Control plants were maintained in the standard solution for the entire period.

The tolerance is governed by a major QTL on chromosome 9 and represented as sub1. Recently the gene for sub1 has been mapped and cloned. However, the trait is governed by several QTLs and not by a single gene. To understand the mechanism of submergence tolerance we selected, two indica rice genotypes namely, I) FR13A, a tolerant indica variety and ii) IR24, a susceptible genotype for this study. We used the 22K rice Oligoarray from Agilent technologies to study the transcript profile in the leaves of the two contrasting rice genotypes under constitutive and submerged conditions at seedling stage. Project description:Phosphate (Pi) deficiency severely affects crop yield. Modern high yielding rice genotypes are sensitive to Pi deficiency whereas traditional rice cultivars are naturally compatible to low Pi ecosystems. However, the underlying molecular mechanisms for low Pi tolerance in traditional genotypes remain largely elusive. To delineate the molecular mechanisms for low Pi tolerance, two contrasting rice genotypes - Dular (low Pi tolerant) and PB1 (low Pi sensitive) - have been selected. Comparative morphophysiological, global transcriptome and lipidome analyses of root and shoot tissues of both genotypes raised under Pi deficient and sufficient conditions revealed the potential low Pi tolerance mechanisms of traditional genotype. Most of the genes associated with enhanced internal Pi utilization (phospholipid remobilization) and modulation of root system architecture (RSA) are highly induced in traditional rice genotype, Dular. Higher reserve of phospholipid and greater accumulation of galactolipids under low Pi in Dular indicated its better internal Pi utilization. Furthermore, Dular also maintained better root growth than PB1 under low Pi resulting in larger root surface area due to increased lateral root density and root hair length. Genes involved in enhanced low Pi tolerance of traditional genotype can be exploited to improve the low Pi tolerance of modern high yielding rice cultivars.

Project description:Phosphorus (P) is an essential nutrient for plant growth and productivity. Due to soil fixation, however, phosphorus availability in soil is rarely sufficient to sustain high crop yields. Fertilizers are widely used to circumvent the limited bioavailability of phosphate (Pi) which led to a scenario of excessive soil P in agricultural soils. Whereas adaptive responses to Pi deficiency have been deeply studied, less is known about how plants adapt to Pi excess and how Pi excess might affect disease resistance. Here, we show that high Pi fertilization in rice plants, and subsequent Pi accumulation in leaves, enhances susceptibility to infection by Magnaporthe oryzae, the causal agent of the rice blast disease. Equally, MIR399f overexpression causes an increase in Pi content in rice leaves which results in enhanced susceptibility to M. oryzae. During pathogen infection, a weaker activation of defense-related genes occurs in rice plants accumulating Pi in leaves, a response that is in agreement with the phenotype of blast susceptibility observed in these plants. These data support that Pi, when in excess, compromises defense mechanisms in rice while demonstrating that miR399 functions as a negative regulator of rice immunity. The two signaling pathways, Pi signaling and defense signaling, must operate in a coordinated manner in controlling disease resistance. This information provides a basis to understand the molecular mechanisms involved in immunity in rice plants grown under a high Pi fertilization regime, an aspect that should be considered in management of the rice blast disease

The cold-tolerant rice variety, Stejaree45 was transplanted in 1/5000 pot at 20 days after seeding. Fertilizers were applied at the rate of 11, 7.7 and 9.3 kg/10a in N, P2O5 The samples were selected at the booting stage of rice on the basis of the auricle distance (the distance between auricles of flag leaf and the previous leaf of the main culm). The plants with an auricle distance ranging from -5 ㎝ to 0 ㎝ were exposed up to the flag leaf auricle using cold water (13℃) for 3 days. Glumous flowers and flag leaves of the cold-resistant variety, Stejaree45, were used to examine gene expression profiles.

Project description:To support our research of epigenomics in rice genome, we conducted massively parallel pyrosequencing of mRNAs (RNA-seq) using rice seedling and callus tissues. We obtained a total of 40.1 M reads from seedling and 29.6 M reads from callus.The RNA-seq data derived from the replicates showed high correlations (Spearman’s rank correlation coefficient, SC, 0.96 for seedling, 0.88 for callus). Our RNAseq data derived from the seedling also showed a high correlation with the recently published rice RNA-seq data that was also from two-week old seeding tissue (Lu et al., 2010, PMID: 20627892) (SC=0.87).

Project description:Phosphate starvation/sufficient rice seedling, root or shoot Pi-starvation or Pi-sufficient stresses responsible rice genes, including previously unannotated genes were identified by Illumina mRNA-seq technology. 53 million reads from Pi-starvation or Pi-sufficient root or shoot tissues were uniquely mapped to the rice genome, and these included 40574 RAP3 transcripts in root and 39748 RAP3 transcripts in shoot. We compared our mRNA-seq expression data with that from Rice 44K oligomicroarray, and about 95.5% (root) and 95.4% (shoot) transcripts supported by the array were confirmed expression both by the array and by mRNA-seq, Moreover, 11888 (root) and 11098 (shoot) RAP genes which were not supported by array, were evidenced expression with mRNA-seq. Furthermore, we discovered 8590 (root) and 8193 (shoot) previously unannotated transcripts upon Pi-starvation and/or Pi-sufficient.

Experiment Overall Design: We used Agilent rice gene chips (G4138A) to investigate the transcript level changes in rice plant tissues during salt stress treatment. Plants were grown in growth chambers and treated with 150 mM salt concentration at 14th DAS. Sampling was done in both constitutive and treated plants at 3 time points. Two replications of microarray experiments were carried out by hybridizing the RNA from tolerant samples against the susceptible lines on the same slide.
