Project description:We used microarrays to identify differentially expressed genes. We focused on those genes that were dramatically induced (>2-fold) in WT but not in the rpp4 mutant at 2 dpi when WT and rpp4 first showed distinct phenotypes 2-week old Col wild-type plants and rpp4 mutants were infected with spores from 10-day old H. arabidopsidis EMWA1. Leaves were harvested at 0, 0.5, 2, 4, 6 days post-inoculation. Replicates are derived from two independent biological experiments, with no overlap in growing periods.

Project description:The declining health of coral reefs worldwide is likely to intensify in response to continued anthropogenic disturbance from coastal development, pollution, and climate change. In response to these stresses, reef-building corals may exhibit bleaching, which marks the breakdown in symbiosis between coral and zooxanthellae. Mass coral bleaching due to elevated water temperature can devastate coral reefs on a large geographic scale. In order to understand the molecular and cellular basis of bleaching in corals, we have measured gene expression changes associated with thermal stress and bleaching using a cDNA microarray containing 1,310 genes of the Caribbean coral Montastraea faveolata. In a first experiment, we identified differentially expressed genes by comparing experimentally bleached M. faveolata fragments to control non-heat-stressed fragments. We also identified differentially expressed genes during a time course experiment with four time points across nine days. Results suggest that thermal stress and bleaching in M. faveolata affect the following processes: oxidative stress, Ca2+ homeostasis, cytoskeletal organization, cell death, calcification, metabolism, protein synthesis, heat shock protein activity, and transposon activity. These results represent the first large-scale transcriptomic study focused on revealing the cellular foundation of thermal stress-induced coral bleaching. We postulate that oxidative stress in thermal-stressed corals causes a disruption of Ca2+ homeostasis, which in turn leads to cytoskeletal and cell adhesion changes, decreased calcification, and the initiation of cell death via apoptosis and necrosis. Project description:Traumatic brain injury (TBI) can lead to significant neuropsychiatric problems and neurodegenerative pathologies, which develop and persist years after injury. Neuroinflammatory processes evolve over this same period. Therefore, we aimed to determine the contribution of microglia to neuropathology at acute (1-day post-injury; dpi), subacute (7 dpi), and chronic (30 dpi) time-points. Microglia were depleted with PLX5622, a CSF1R antagonist, prior to midline fluid percussion injury in male mice and cortical neuropathology/inflammation was assessed using a neuropathology mRNA panel. NanoString Neuropathology gene expression panel was used to quantify expression from RNA microdissected from the mouse cortex.

Project description:To investigate the glucose regulatory system in Saccharomyces cerevisiae, we conducted a time-course in which glucose-depleted wildtype (WT) cells were inoculated into fresh media (SC, 2% glucose). Their subsequent transcriptional output was monitored over a period of five hours by DNA microarrays: samples for gene expression profiling were taken immediately after, as well as 3, 7.5, 15, 30, 60, 110, 150, and 300 minutes after inoculation into fresh medium. Transcripts upregulated are involved in translational processes such as the GO biological processes “ribosome biogenesis” and “ribosome localization”. Transcripts downregulated are enriched for the GO biological processes “cellular respiration” and various metabolism related processes. The time-course was used to verify the physiological relevance of gene expression profiles determined for individual deletions of glucose regulatory system components. Importantly, transcripts up- or downregulated in WT cells upon the addition of glucose are similarly up- or downregulated in deletion mutants that each lack a component of the glucose regulatory system.

Project description:Buffy coat blood samples from 4 healthy donors were obtained from the Australian Red Cross Blood Service. The peripheral blood mononuclear cells were then extracted using a Ficoll Paque gradient. CD14 positive monocytes were then extracted using MACS (Miltenyi Biotec) magnetically labeled anti-CD14 antibodies. CD14 positive monocytes were then plated into 10cm petri dishes at a concentration of 1.5x107 cells per plate and differentiated into macrophages by addition of recombinant human CSF-1. Cells were treated with lipopolysaccharide (final conc. 10ng/ml in RPMI 1640 medium) for 2 or 6 hours and an untreated control had RPMI 1640 added only.<br><br>RNA was extracted using QIAGEN RNeasy columns as per the manufacturerM-^Rs protocol and analyzed by Nandrop and Bioanalyzer. RNA was further quality controlled with quantitative real-time PCR for known genes (TLR2, IL6 and IFNb). Samples that had the same expression pattern were then pooled from 4 individuals into 2 pools of two individuals. RNA was sent on dry ice to the Ramaciotti Centre for Gene Function Analysis, Sydney, Australia for processing and hybridization to Affymetrix Human Exon Arrays 1.0 as per the manufactererM-^Rs instructions. A ribo-minus step was included in the protocol. Resulting .CEL files were labeled AB01, AB02, AB03, AB04, AB05 and AB06. AB01 and 04 are the pooled untreated (0hour) time-points. AB02 and 05 are the samples treated for 2 hours, AB03 and 06 are samples treated for 6 hours.<br><br>
