Effect of calcipotriol treatment, chaetocin treatment and VDR knockdown on gene expression in BJ cells

ABSTRACT: To investigate the effect of calcipotriol treatment, chaetocin treatment and VDR knockdown on gene expression primary normal human fibroblasts, we treated BJ cells with 100 nM calcipotriol for 4 or 24 hours, 50 nM chaetocin for 24 hours, knocked down VDR with si RNA respectively. Then, we performed RNA-seq analysis.

Effect of Calcipotriol on gene expression in gastrocnemius muscle of SKO mice.

Project description:Further investigation is needed to understand the role of vitamin D in muscle function. In this study, we utilized SOD1 gene knockout mice as a model of muscular atrophy and intervened with the VDR ligand calcipotriol to observe its effects on muscle function. RNAseq analysis was employed to examine the impact of calcipotriol on gene expression in the gastrocnemius muscle, aiming to elucidate its underlying mechanisms. The results revealed that calcipotriol primarily exerted its effects through pathways related to protein synthesis and mitochondrial function.

A master cistromic circuit governing hepatic fibrogenesis [ChIP-seq]

Project description:Liver fibrosis is a reversible wound-healing response to liver injury and hepatic stellate cells (HSCs) are central cellular players that mediate hepatic fibrogenesis. However, the molecular mechanisms that govern this process remain unclear. Here, we reveal a novel cistromic circuit in HSCs comprising the vitamin D receptor (VDR) and SMAD transcription factors that restrains the intensity of hepatic fibrogenesis. Ligand-activated VDR suppresses TGFβ1-induced pro-fibrotic gene expression in HSCs. Administration of a vitamin D analogue, calcipotriol, diminishes the fibrotic response in a mouse model of liver fibrosis, while VDR knockout mice spontaneous develop extensive hepatic fibrosis by age 6 months. Using ChIP-Seq, we find that the anti-fibrotic properties of VDR are due to crosstalk with SMAD, mediated by their co-occupancy of DNA-binding sites on pro-fibrotic genes. Specifically, SMAD binding potentiates local chromatin accessibility to enhance VDR recruitment at the same cis-regulatory elements, which reciprocally antagonizes the interaction between SMAD3 and chromatin and limits the assembly of transcriptional activation complexes at fibrotic genes, a process that is enhanced by the presence of VDR agonists. These results not only establish this coordinated VDR/SMAD cistromic circuit as a master regulator of hepatic fibrogenesis, but also support VDR as a potential drug target to ameliorate liver fibrosis. Identification of VDR, SMAD3 and H3 binding sites in human stellate LX2 cells that were pre-treated with calcipotriol (100nM) for 16 hrs (where calcipotriol treatment is indicated) followed by incubation of calcipotriol (100nM) or TGFβ1 (1ng/ml) for another 4 hours (where indicated).

Differential effects of Am80 and calcipotriol administration on gene expression in CAFs

Project description:We investigated how Am80 differed from vitamin D analogues in terms of effects on gene expression in PDAC CAFs. we stimulated primary cultured PSCs isolated from three patients with PDAC (PSC163, PSC52, and PSC119) with dimethyl sulfoxide (DMSO, control), Am80, or calcipotriol. Gene expression profiles were then compared using microarray-based transcriptomic analysis. Extracting genes that were differentially expressed between Am80- and calcipotriol-treated cells revealed that Meflin expression was more significantly upregulated by Am80 than calcipotriol. Interestingly, the expression levels of fibroblast activation protein (FAP) and chemokine (C-C motif) ligand 2 (CCL2), which are markers of pCAFs, were higher in Am80-treated PSCs than calcipotriol-treated PSCs, whereas the expression levels of other pCAF marker genes, such as C-X-C motif chemokine ligand 12 (CXCL12), podoplanin (PDPN) and periostin (POSTN), were higher in calcipotriol-treated cells. These data suggested that Am80 and calcipotriol differentially regulated gene expression in PSCs.

Chemical genetics in Caenorhabditis elegans identifies anticancer compound chaetocin and p300/CBP as modulators of metal response genes

Project description:We recently used a genome-wide screen to demonstrate that numr-1/2 is activated by disruption of RNA metabolism. To investigate numr-1/2 regulation and identify modulators of nucleic acid metabolism, we screened over 40,000 compounds and extracts from commercial and natural product libraries for numr-1/2p::GFP activation. Fungal toxin chaetocin was the most potent and least toxic numr-1/2 inducer. RT-qPCR demonstrates that chaetocin induces numr-1/2 and another stress-responsive SR-like protein gene (W03G1.5) in C. elegans over 50-fold within 45 minutes without affecting expression of canonical heat shock, osmotic stress, endoplasmic reticulum stress, mitochondrial stress, or detoxification response genes. Chaetocin does not activate other metal-responsive genes and actually reduces expression of metallothionein gene mtl-2 and fluorescence of mtl-2p::GFP consistent with repression of mtl-2 transcription. Along with a similar HMTase inhibitor from the same fungal origin - Chetomin, and two synthetic S-methyl-products of Chaetocin and Chetomin, respectively, we tested the expression profile at 5h and 12h post treatment at 500 nM concentration in HCT116 colorectal carcinoma cell line. Both S-methyl-products showed no significant activity or any detectable statistically significant changes in expression compared to the vehicle control. The parent compounds induced a number of expression changes consistent with effects on the stress-response genes in HCT116 cells.
