Transcription factor Pbx4 regulates limb development and hematopoiesis in mice [RNA-seq]

ABSTRACT: We carried out RNA-seq analysis to identify genes that are potentially regulated by PBX4 in hindlimb bud cells of the E11.5 mice by comparing gene expression in KO vs WT mice.

Transcription factor Pbx4 regulates limb development and hematopoiesis in mice

Project description:To characterize Pbx4-binding sites on the genome, we conducted ChIP-seq analyses by using testicular lysates from Pbx4-FLAG KI mice. We found Pbx4 preferentially binds to promoters of a large number of genes including other HD-containing protein and ribosomal protein genes, of which mutations are related to anemia. PBX4 binding sites are enriched in motifs similar to those of other HD-containing proteins indicating PBX4, like other PBX members, may act as a cofactor of other proteins. Together, these results show that PBX4 participates limb development and hematopoiesis although its expression in spermatogenic cells but not in other cell types in adult mice is detected.

The minor spliceosome is required for limb growth but not patterning

Project description:Diseases caused by mutations in components of the minor spliceosome frequently result in primordial dwarfism, where the limbs are stunted in size but retain pattern. We therefore sought to determine the role of the minor splieceosome in limb development by ablating an essential component, Rnu11, which encodes the U11 snRNA, in the mouse limb bud through Prrx1-Cre. We found that loss of U11 results in severe reduction in limb size at birth. However, mutant limbs retain proximo-distal patterning. Thus, we performed total RNAseq at E10.5 and E11.5 for both WT and mutant forelimb and hindlimb to determine the underlying molecular consequence of U11 loss and its effect on gene expression in the developing limb.

Gene expression changes in limb buds of Nipbl-haploinsufficient mice

Project description:Multiple genes are dysregulated in hindlimb buds of Nipbl-deficient embryos. In all, more than 1000 limb bud genes were found to be significantly altered in expression by microarray analysis of E10.5 mouse hindlimb buds. Small changes in expression (mostly decreases) were observed for genes involved in FGF, BMP, and SHH pathways, as well as numerous genes involved in the Wnt/planar cell polarity signaling pathway. Genes involved in the Mediator complex, Cohesin function, and Hox gene expression and functions were also dysregulated in Nipbl deficient limb buds. Microarray analysis using RNA extracted from E10.5 hindlimb limb buds harvested from stage-matched Nipbl+/- (n=12) and wildtype (n=12)
