Project description:The genome structrure of domesticated species is influenced by complexity of breeding practices exercised by humans. Hokkaido is the northern-most regio of Japan, and one of northern limit of rice cultivation of world. The climatic conditions of Hokkaido are considered to be unsuitable for rice cultivation. Rice breeding programs of Hokkaido have focused on adaptability to specific local environmental condiitons (such as short growth period, low temperature conditions). These specific selection pressures have generated the unique genetic structures of Hokkaido rice cultivars. The genotype of sixty-three Hokkaido rice varieties were already analyzed by SSR marker, and the results showed that Hokkaido rice varieties were classified into six groups (Shinada et al, 2014). The unique genomic structures of six groups may have related to specific gene expression. This study analyze the gene expression profiles of Hokkaido rice variety. Akage, Hayayuki, Sorachi, Yukara, Norin No15, Hoshinoyume and Kitaake are classified into group I, II, IIIa, IIIb, IV, V and V, respectively. Full-expanded third leaf blade was used for this study. Biological replicates; 2 (Yukara, Kitaake) , 3 (Akage, Hayayuki, Sorachi, Norin No.15, Hoshinoyume). 1 samples derived from 5 plants grown under same conditons

Project description:We performed expression profiling experiments on two-week old rice leaf tissues grown in light and dark condition with the rice 47k array. Four biological replicates and a dye-swap were used. To generate more consistent results on light vs dark response in rice, biological replicates were prepared from 4 different varieties such as Kitaake, Nipponbare, Tapei309 and IR24 because individual genetic background can affect to expression profile (Townsend et al., 2003). Gene expression was assayed by probing the microarray with pooled Cy3 and Cy5 labeled cDNAs derived from 0.5-1.0ug high quality mRNA prepared from leaf samples. Keywords: Direct comparison

Project description:We compared the transcriptomic differences in rice leaves after being fed by C. medinalis using RNA sequencing. Global transcriptome changes in rice leaves responding to 1, 6, 12 and 24 h of such feeding were quantified by examining mRNAs of 20 libraries (four biological replicates at each of five sampling times) that collectively included 164.04 Gb of clean reads. Each of these samples contained at least 7.36 Gb of data with Q30 quality scores 90.70%. The GC content accounted for 53.16-53.71% of these reads. A total of 44.84-56.19 million reads were mapped uniquely to the rice IRGSP-1.0 reference genome, with unique mapping rates ranging from 89.73% to 91.36%. Using absolute value of log2(fold change) > 0 and FDR adjusted P value (padj) ≤ 0.05 as threshold for recognizing differentially expressed genes between any two treatments, a total of 6,372 DEGs were identified in rice leaves at different time points (1, 6, 12, and 24 h) of C. medinalis infestation.

Project description:In this study, integrated transcriptomics, proteomics and metabolomics approaches were applied to investigate the molecular responses of O3 in the leaves of two-weeks old rice (cv. Nipponbare) seedlings exposed to 0.2 ppm O3 for a period of 24 h. Based on the morphological alteration of O3-exposed rice leaves, transcript profiling of rice genes was performed in leaves exposed for 1, 12 and 24 h using rice DNA microarray chip, proteomics and metabolomics. This systematic survey showed that O3 triggers a chain reaction of altered gene, protein and metabolite expressions involved in multiple cellular processes in rice. Also investigated were the molecular responses in the leaves of two-weeks old rice (cv. Nipponbare) seedlings under continuous light and pure air (as a positive control for ozone exposure experiments) for a period of 24 h. Transcript profiling of rice genes was performed in leaves exposed for 1, 12 and 24 h using rice DNA microarray chip, proteomics and metabolomics. This systematic survey showed that continuous light and growth for 24 h also triggers a chain reaction of altered gene expressions involved in multiple cellular processes in rice, but different from those against ozone, in general. Project description:To understand downstream genes affected by overexpression of OsbHLH148, the Rice 3’-Tiling Microarray analysis (GreenGene Biotech, Yongin, Korea) was carried out to profile gene expression of OsCc1:OsbHLH148 transgenic plants in comparison with wild-type plants under normal growth conditions. RNA samples from these plants were used to generate cyanine-3 (Cy3)-labeled complementary DNA (cDNA) probes, which were then hybridized to the microarray. Each data set was obtained from two biological repeats with independent transgenic lines.

Project description:Rice leaves consist of three distinct regions along a proximal-distal axis, namely, the leaf blade, sheath, and blade-sheath boundary region. Each region has a unique morphology and function, however,but the genetic programs underlying the development of each region are poorly understood. To capture the entire picture of rice leaf development and to discover genes with unique functions in rice and grasses, it is crucial to explore genome-wide transcriptional profiles during the development of the three regions. In this study, we performed microarray analysis to profile the spatial and temporal patterns of gene expression in the rice leaf using dissected parts of leaves sampled in broad developmental stages.

Project description:An indica rice cultivar IET8585 (Ajaya), resists diverse races of the Xanthomonas oryzae pv oryzae (Xoo) pathogen attack, and is often cultivated as bacterial leaf blight (blb) resistant check in India. Earlier we reported a recessive blb resistance gene mapped to the long arm of chromosome 5 in IET8585. To further understand the mechanism of recessive and durable resistance response, two indica rice genotypes namely, i) IET8585 (Ajaya), a disease resistant indica veriety from India and ii) IR24, a bacterial leaf blight disease susceptible genotype were selected for this study. We used the 22K rice Oligoarray from Agilent technologies to study the transcript profile in the leaves of the two contrasting rice genotypes under inoculated and un-inoculated conditions during seedling stage.
