Thymic epithelial cells induce formation of mesenchymal network structure after abrogation of thymic crosstalk

Project description:In the earliest step of thymic organogenesis, mesenchymal cells support the growth of thymic epithelial cells (TECs). It is established that TECs and thymocytes influence each other for their growth/differentiation, a process called thymic crosstalk. However, little is known about the influence of developing thymocytes or TECs on mesenchymal cells. Here, we show that during normal thymus development fibroblast ingrowth occurs towards hypoxic areas. Similar overgrowth of mesenchymal cells is seen in a fetal thymic organ culture system under low oxygen conditions. However, when thymocytes were depleted by deoxyguanosine treatment, mesenchymal cells were also induced, precluding the direct effect of hypoxia. In the fetal thymus of hCD3εTg mice, which lack T lineage cells, an overgrowth of mesenchymal cells can be seen at a very early stage of thymic organogenesis. The growth of the mesenchymal cells is due to extensive proliferation and not mere enrichment. With RNA sequencing analysis comparing hCD3εTg with wild type TECs, we identified candidate factors that could be involved in mesenchymal network formation.

Single-cell RNA-seq analysis of WT and Furin KO TECs

Project description:To assess the effect of Furin ablation on TEC development and heterogeneity, we detected the transcriptional profiles of 2-week-old WT and Furin KO TECs using single-cell RNA-seq. Employing an unsupervised graph-based clustering strategy, 20 clusters of TECs and 5 clusters of non-TEC contaminants were identified. After removing contaminants, 4301 WT TECs and 4086 Furin KO TECs were obtained. UMAP visualization revealed that the proportion of mTECs decreased significantly and the proportion of cTECs increased significantly in TEC-specific Furin knockout mice in comparison with WT mice. Further analysis showed that Furin ablation did not affect the proportion of mTEC I, II and III subsets, but reduced the proportion of mTEC IV subsets markedly.

Gene expression analysis of effects of Met on BMDMs co-cultured with COM-TECs.

Project description:Microarray analysis was used to assess the expression levels of mRNAs in bone marrow-derived macrophages (BMDMs) pretreated with metformin (Met) or PBS and co-cultured with renal tubular epithelial cells (TECs) or COM-TECs (NC vs. COM, COM vs. COM + Met).BMDMs and TECs were isolated from wild-type (WT) C57BL/6J mice. To developed a BMDM-COM-stimulated TECs co-culture system, BMDMs were plated in the upper chamber of 6-well Transwell plates with a pore size of 0.4 μm (Corning, USA), while TECs were plated in the lower chamber. In the COM and COM + Met groups, TECs were treated with COM (100 μg/mL) for 24 h and BMDMs were treated with Met (5.0mM) for 24 h.

RNA-sequencing of fetal thymic epithelial cells (TECs), in control, loss-of-function and gain-of-function Notch mutants

Project description:We have shown that Notch signalling pathway is a potent regulator of thymic epithelial progenitor cell differentiation. Here we generated RNA-sequencing profile of early fetal TECs expressing low, normal or high levels of Notch. We found that loss of Notch function has no significant effects on the E12.5 TEC transcriptome. In contrast, loss and gain-of-function of Notch result in considerable changes in the E14.5 TEC transcriptome. This study uncovered a role of Notch in regulating cell state in TEC differentiation, as well as target genes and pathways regulated by Notch in this context.

Quiescent thymic epithelial cells contribute to regeneration following induced acute involution

Project description:This study aims at isolate a subpopulation of thymic epithelial cells (TECs) enrich in thymic epithelial progenitors. While recent studies have shown that bipotent TEC progenitors exist in adults, the identity of thymic epithelial progenitors (TEPCs) is still debated. Using an exclusively in vivo approach, we show that quiescent UEA1– TECs actively proliferate during thymic regeneration in 6-month-old mice and possessed a MHCIIlo Sca1hi CD49fhi CD24lo Plet1– phenotype. We then performed RNA sequencing of UEA1- quiescent (label-retaining cells, called LRCs) cells and compared them to UEA1- GFP- (nonquiescent, NonLRCs) TECs.

Next-generation sequencing of cTEC and mTEC isolated from non-pregnant and pregnant females lacking the expression of Klf4 (KO) or not (LOX)

Project description:Stress-induced thymic involution is defined by profound damage to thymic epithelial cells (TECs), resulting in an acute and transient reduction of thymopoietic capacity. During pregnancy, thymic involution is not associated with TEC loss but rather with TEC quality modifications. Study of the mechanisms of TEC maintenance during pregnancy may be of critical importance for identifying new players for thymic regeneration in other models of thymic involution. We report a strong enrichment for motifs recognized by KLF4 based on genes differentially expressed in TECs of pregnant females. Therefore, we studied the impact of Klf4 deletion in TECs during pregnancy by analyzing thymus composition and TEC transcriptome. Conditional Klf4 deletion in homeostatic conditions does not injure thymic integrity. However, pregnant females lacking Klf4 show a disrupted thymus with substantial loss of thymic epithelial cells. Klf4 maintains cTEC number during pregnancy by maintaining cell survival and inhibiting the transition to a mesenchymal state. Our study reveals Klf4 as a protective factor for TECs during pregnancy-associated thymic involution and represents a potential study subject for other models of stress-induced thymic involution.

Thymic epithelial organoids mediate T cell development [scRNA-seq]

Project description:Although the advent of organoids opened unprecedented perspectives for basic and translational research, immune system-related organoids remain largely underdeveloped. Here we established organoids from the thymus, the lymphoid organ responsible for T cell development. We identified conditions enabling thymic epithelial progenitor cell proliferation and development into organoids with diverse cell populations and transcriptional profiles resembling in vivo thymic epithelial cells (TECs) more closely than traditional TEC cultures. Contrary to these two-dimensional cultures, thymic epithelial organoids maintained thymus functionality in vitro and mediated physiological T cell development upon reaggregation with T cell progenitors. The reaggregates showed in vivo-like epithelial diversity and ability to attract T cell progenitors. Thymic epithelial organoids are the first organoids originating from the stromal compartment of a lymphoid organ. They provide new opportunities to study TEC biology and T cell development in vitro, paving the way for future thymic regeneration strategies in ageing or acute injuries.
