PEP444c encoded within MIR444c gene regulates microRNA444c accumulation in barley

ABSTRACT: Mutations in the PEP444c coding region have an impact on the accumulation of corresponding microRNA. The level of microRNA444c is decreased in roots of pep444c-332.10 mutant plants compared to WT plants, whereas the level of microRNA444c in shoots was unchanged. Results indicate a significant effect of PEP444c on the accumulation of microRNA444c in roots.

SHORT-ROOT Stabilizes PHOSPHATE1 to Regulate Phosphate Allocation in Arabidopsis

Project description:Coordinated distribution of Pi between roots and shoots is an important process that plants use to maintain Pi homeostasis. SHR (SHORT-ROOT) is well-characterized for its function in root radial patterning1-3. Here, we demonstrate a new role of SHR in controlling phosphate (Pi) allocation from roots to shoots by regulating PHOSPHATE1 (PHO1) in the root differentiation zone. We recovered a weak mutant allele of SHR in Arabidopsis which accumulates much less Pi in the shoot and shows constitutive Pi starvation response (PSR) under Pi-sufficient condition. Besides, Pi starvation suppresses SHR protein accumulation and releases its inhibition on the HD-ZIP Ⅲ transcription factor PHB. PHB accumulates and directly binds the promoter of PHO2 to upregulate its transcription, resulting in PHO1 degradation in the xylem-pole pericycle cells. Our findings reveal a previously unrecognized mechanism of how plants repress Pi translocation from roots to shoots in response to Pi starvation.

RNA demethylation induces increased crop biomass and productivity in the field

Project description:We performed the transcriptome-wide m6A profiling (MeRIP) with poly(A) RNA samples isolated from shoots and roots of wild type (Nipp), FTO homogeneous transgenic (FTO) and demethylation activity dead mutant variant of FTO transgenic (FTOmut) rice plants. The m6A motif and the distribution of the detected m6A sites along transcripts were consistent with reported results from previous m6A sequencing studies in plants. We then analyzed the differentially methylated m6A sites in poly(A) RNA species including those transcribed from gene loci and from repetitive elements (repeat RNAs). Compared to Nipp plants, both shoots and roots of FTO transgenic plants had showed more hypomethylated m6A peaks (hypo-m6A, 222 in shoots and 3313 in roots) than hypermethylated m6A peaks (hyper-m6A, 63 in shoots and 127 in roots) in mRNAs, while FTOmut rice had showed more hyper-m6A in shoots (349 for hyper vs 31 for hypo) but more hypo-m6A in roots (291 for hyper vs 380 for hypo) than the WT. The hypomethylated m6A peaks in FTO transgenic plants were highly enriched within 3'UTR. Gene Ontology (GO) analysis of these identified hypomethylated m6A-containing coding genes in both FTO transgenic rice shoots and roots revealed an enrichment for functional annotations related to “cellular homeostatic process”, “one-carbon and small molecule metabolic process”, and “gene expression”. We also found the extent of m6A hypomethylation was more pronounced for repeat RNAs than for mRNA species.The quantitative RNA-seq analysis that included ERCC spike-in controls confirmed that FTO plants do indeed accumulate higher overall levels of poly(A) RNA than do WT shoots and roots. Above all, FTO mediated m6A demethylation in plant mRNA and repeats RNA, leading to the activation of transcription.

Quinoa gene expression under shoot or root heating

Project description:Quinoa is a highly nutritious seudocereal crop that is not well adapted to heat. Improving understanding of quinoa responses to heat would help expand its cultivation to regions with warmer climates. This study profiled gene expression of quinoa plants from accession QQ74 (PI 614886) treated with high tempreatures during anthesis of the main panicle, which lasted 11 days. Heat was applied in four different treatments to profile gene expression changes from root or shoot heating. Treatments were: 1. control with both roots and shoots at 22°C, 2. heated roots with roots at 30°C and shoots at 22°C, 3. heated shoots with roots at 22 °C and shoots at 35°C, and 4. heated roots and shoots with roots at 30°C and shoots at 35°C. Healthy leaves from 3 plants per treatment were sampled from the mid section of the plants, during the first (day 1) and last day (11) of heat treatment, at Zeitgeber time 2. Gene expression of each of the three heat treatments was compared to control using the Kallisto-Sleuth pipeline. These gene expression profiles of quinoa under heat are made available as a community resource to improve understanding of quinoa responses to heat.
