Human induced pluripotent stem cell culture on a non-coated dish using medium supplemented with milk fat globule epidermal growth factor 8

ABSTRACT: 201B7 cells were cultured on iMatrix-511 for 4 days after cell seeding in Stem Fit AK03 medium or CTS Essential 8 medium (2 samples each), and separately, different 201B7 cells (2 samples each) were cultured in Stem Fit AK03 medium or gelatin solution (10%) + MFGE 8 (2 µg/mL) in CTS Essential 8 medium for 4 days from cell seeding. A hierarchical cluster analysis of the 10 cell types is shown (Figure 2A). The 5,919 probes with variable expression are shown in a heatmap. Comparisons between samples based on 'human ES cell' were made using a hierarchical cluster analysis, and 4,825 probes with variable expression in each of the four comparisons are shown in the heatmap (Figure 2B). Comparisons between samples based on 'human iPSC N116213' were performed using a hierarchical cluster analysis, and 4,886 probes with variable expression in each of the four comparisons are also shown in a heatmap (Figure 2C).

Project description:We performed a microarray analysis to compare the global gene-expression profiles of human iPSCs (201B7), iTS-L cells (No. 33), and hepatocytes from two different donors. Unsupervised hierarchical clustering of gene expression profiles of iPSCs (201B7), iTS-L cells (No. 33), and hepatocytes showed that iTS-L cells markedly differed from iPSCs and hepatocytes and that iTS-L cells (No. 33) clustered more closely with iPSCs (201B7) than hepatocytes from two different donors.

ATAC-seq analysis of radioresistant/sensitive cells in oral cancer

Project description:ATAC-seq identified a total 80,764 peaks in radioresistant cells (HSC-3;0Gy, 8Gy) and radiosensitive cells (KOSC-2;0Gy, 8Gy) (n=2). 1273 peaks were shown as chromatin opened regions and 839 peaks were shown as chromatin closed regions in HSC-3 8Gy compared to HSC-3 0Gy. 285 peaks were shown as chromatin opened regions and 1760 peaks were shown as chromatin closed regions in KOSC-2 8Gy compared to KOSC-2 0Gy. 3804 peaks were shown as chromatin opened regions and 1929 peaks were shown as chromatin closed regions in KOSC-2 0Gy compared to HSC-3 0Gy. By hierarchical clustering analysis and heatmap, the difference of chromatin accessibility in KOSC-2 was lower than HSC-3.

Enrichment of pluripotent stem cell-derived hepatocyte-like cells

We identified differences and commonalities among six human pluripotent stem cell lines: the hESCs KhES1, KhES2, KhES3, and H1, and the iPSCs 201B7 and 243G1. Allele specific expression and gene regulation help explain transgressive thermal tolerance in non-native hybrids of the endangered California tiger salamander (Ambystoma californiense)

Project description:Hybridization between native and non-native species is an ongoing global conservation threat. Hybrids that exhibit traits and tolerances that surpass parental values are of particular concern, given their potential to outperform native species. Effective management of hybrid populations requires an understanding of both physiological performance and the underlying mechanisms that drive transgressive hybrid traits. Here, we explore several aspects of the hybridization between the endangered California tiger salamander (Ambystoma californiense; CTS) and the introduced barred tiger salamander (Ambystoma mavortium; BTS). We assayed critical thermal maximum (CTMax) to compare the ability of CTS, BTS and F1 hybrids to tolerate acute thermal stress, and found that hybrids exhibit a wide range of CTMax values, with 33% (4/12) able to tolerate temperatures greater than either parent. We then quantified the genomic response, measured at the RNA transcript level, of each salamander, to explore the mechanisms underlying thermal tolerance strategies. We found that CTS and BTS have strikingly different values and tissue-specific patterns of overall gene expression, with hybrids expressing intermediate values. F1 hybrids display abundant and variable degrees of allele specific expression (ASE), likely arising from extensive compensatory evolution in gene regulatory mechanisms between CTS and BTS. We found evidence that the proportion of genes with allelic imbalance in individual hybrids correlates with their CTMax, suggesting a link between ASE and expanded thermal tolerance that may contribute to the success of hybrid salamanders in California. Future climate change may further complicate management of CTS if hybrid salamanders are better equipped to deal with rising temperatures.

Genome-wide association analysis identifies 13 novel susceptibility loci for Carpal Tunnel Syndrome

Project description:Carpal tunnel syndrome (CTS) is a common and disabling condition of the hand caused by entrapment of the median nerve at the level of the wrist. It is the commonest entrapment neuropathy, with estimates of prevalence ranging between 5-10%1–3. We undertook the first GWAS to date of an entrapment neuropathy, using 12,106 CTS cases identified in UK Biobank and 387,347 controls. We discovered 13 novel susceptibility loci for CTS with p≤5x10-8. We identified likely causal genes in the pathogenesis of CTS, including ADAMTS17, ADAMTS10 and EFEMP1, and demonstrated expression of these genes in surgically resected tenosynovium from CTS patients. We suggest that variants within genes implicated in growth and extracellular matrix architecture contribute to the genetic predisposition to CTS.

The nuclear actin-related protein Arp6 contributes to the radial positioning of chromosome territories.

Project description:The chromatin of individual chromosomes is organized into chromosome territories (CTs) in the interphase nucleus. The spatial arrangement of CTs is non-random and evolutionarily conserved. The gene-dense and gene-poor CTs are positioned in the nuclear center and periphery, respectively. As candidates for key molecules involved in nuclear organization, we have investigated the nuclear actin-related proteins (Arps), which include the evolutionarily conserved actin-family together with conventional actin. We used a conditional knockout system with chicken DT40 cells to analyze the functions of the actin-related protein Arp6. Consistent with a previous identification of Arp6 in the SRCAP chromatin remodeling complex, the histone variant H2AZ was significantly decreased in the chromatin of Arp6-deficient cells. Most importantly, Arp6-deficient cells had impaired radial positioning of both gene-poor macrochromosome and gene-rich microchromosome CTs. A transcription microarray analysis of the cells suggests that the radial positioning of CTs impacts only a limited number of genes and plays an active role in repression, rather than in induction. As far as we know, this report is the first observation that an inner nuclear protein is required for the radial distribution of CTs, and will provide new insight into the mechanisms and physical significance of the positioning of CTs in the nucleus.

Wide spread and efficient co-transcriptional splicing facilitated by multiple exons

Project description:Pre-mRNA splicing is important for gene expression in most eukaryotic organisms. Regulation occurs during pre-mRNA splicing greatly expanded the transcriptome complexity. Recent studies from Mammals, Drosophila and Yeast showed that the majority of introns are spliced co-transcriptionally. However, in plant the nature of co-transcriptionally splicing (CTS) and its regulation is still largely unknown. Here, through sequencing the chromatin-bound RNA (CB-RNA-seq), we studied the feature of CTS in Arabidopsis. We found CTS is widespread in Arabidopsis seedlings and a large proportion of alternative splicing events are determined co-transcriptionally. We found the CTS efficiency correlate with gene expression level, chromatin landscape and most surprisingly, the number of intron/exon of individual genes, whilst independent of gene length. In combination with iCLIP analysis, we found splicing regulator RZ-1B/1C promotes efficient CTS of thousands genes involving direct binding mainly to the exonic sequences. Interestingly, for many cases, the splicing promotion activity of RZ-1C does not associate with its binding to the regions immediately adjacent to the regulated intron. We propose a model of plant gene splicing, where multiple exon of individual gene is in favour of efficient CTS likely involving RZ-1C cooperative interactions with many exons and splicing factors. Our work uncovers the robustness of plant CTS and highlighted the role of RZ-1C in this process.

Biologically independent replicates of the mono-cultured fibroblast CCL-171, the breast cancer cell line MDA-MB231 and the mixed co-culture of CCL-171 and MDA-MB231 were grown for 48h at low serum conditions and characterized by DNA microarray hybridization. Hierarchical clustering of a total of 4333 elements that display a greater than 3-fold variance in expression in more than 3 different experimental samples. Data from individual elements or genes are represented as single rows, and different experiments are shown as columns. Red and green denote expression levels of the samples. The intensity of the color reflects the magnitude of the deviation from baseline. Unsupervised hierarchical clustering of the experiments grouped the biological replicates together. Gene expression varied considerably between fibroblast and MDA-MB231 as expected for cells of mesenchymal or epithelial origin respectively. Expression data from broiler chickens in response to the combined stressors of catching, transport and slaughter

Project description:The process of commercial catching, transport and slaughter (CTS) is known to be an acute stressful event in broiler chickens. Corticosteroid concentrations increase, impacting measures of IGF-1, growth hormone and metabolites of the immune system from blood plasma samples. We used ARK-Genomics chicken 20K oligo array, a two channel DNA microarray, to investigate the significantly differentially expressed genes in the livers of chickens during CTS. We investigate the differences of gene expression profiles in hepatic tissues between control birds (n=10) and birds experiencing CTS (n=10) using an ARK-Genomics chicken 20K oligo array, a two channel DNA array (http://www.ark-genomics.orgmicroarray) with full dye swap.
