ABSTRACT: Goal: elucidate transcriptomic changes upon knock-out of components of the FERRY complex Methods: RNA extraction from HeLa wildtype and fy-1, fy-2, fy-4 and fy-5 knock-out celllines and subsequent RNASeq Results: We observed differences in the transcriptome of all four knock-out cell lines Conclusions: In the Analysis we focused on genes that were differentially expressed in all four KO cell lines or upon KO of fy-1 and fy-2.

Structure of the human FERRY Rab5 effector complex

Project description:Long-range mRNA transport is crucial for the spatio-temporal regulation of gene expression, and its malfunction is linked to neurological disorders. The pentameric FERRY Rab5 effector complex is the molecular link between mRNA and the early endosome in mRNA intracellular distribution. Here, we determine the cryo-EM structure of the human FERRY complex, composed of Fy-1 to Fy-5. The structure reveals a clamp-like architecture, in which two arm-like appendages, each consisting of Fy-2 and a Fy-5 dimer, protrude from the central Fy-4 dimer. We demonstrate that the coiled-coil domains of Fy-2 are flexible and project into opposite directions from the FERRY complex core. While the C-terminal coiled-coil acts as binding region for Fy-1/3 and Rab5, both coiled-coils together with Fy-5 bind mRNA. Thus, Fy-2 serves as binding hub that connects not only all five complex subunits, but also mediates the binding to mRNA and to the early endosome via Rab5. The FERRY structure provides novel mechanistic insight into long-distance mRNA transport.

Project description:Abhd11 is previously identified as a conserved lipase in lipid metabolism. However, its physiological functions in embryonic stem cells (ESCs) are unknown. Based on the construction of ESC lines with conditional Abhd11 expression, we analyst the transcriptome profiling of ESCs upon Abhd11 knock-out (KO) or over-expression (OE). In Abhd11 KO ESCs, differentially expressed genes were enriched in metabolic genes while Abhd11 OE ESCs elicited a smaller transcriptional response compared to that of Abhd11 KO ESCs.

APEX2 proximity labeling of PI(3)P dependent ER and early endosome membrane contact tether proteins

Project description:To understand the nature of ER and early endosome membrane contact site, we capitalized the MTM1 knock out (KO) HeLa cells that do not dissociate the ER and early endosome membrane contact upon nutrient starvation. By using the Doxycyclin inducible APEX2 fused Rab5A (early endosome marker) expressing stable cell lines of wildtype (WT) or KO cells, early endsome proximity proteins were acutely biotinyated during starvation. Subsequent biochemical fractionation were conducted to enrich ER membrane and biotinylated proteins were furhter enriched for Mass spectrometry analysis.

Project description:Adipose Triglyceride Lipase (ATGL) and Monoglyceride Lipase (MGL) are two enzymes that contribute to intracellular neutral lipolysis by breaking down triglycerides stored within lipid droplets. Recently, lipid droplet accumulation has been described as a novel hallmark of cancer. While lipid metabolism has been investigated in cancer in recent decades, the role of lipid hydrolysis and its enzymes have not been in the focus of cancer research. We and others have found that lipid hydrolysis enzymes might play an important role in the development and progression of lung cancer. To this end, we chose four different non-small cell lung cancer cell lines and employed CRISPR-Cas9 gene editing to knock out either ATGL (ATGL-KO) or MGL (MGL-KO), and a non-targeting control (NTC) was employed to generate a control cell line within each parental cell type. We then performed label free quantitative proteomics to identify differences between the generated cell lines and confirmed ATGL-KO in ATGL-KO cell lines as well as MGL-KO in MGL-KO cell lines. Furthermore, dihydroorotate dehydrogenase (DHODH), an enzyme that is important in some cancer, was upregulated in some, but not all, of the NSCLC cancer cell lines lacking either one of the two lipases.
