Gene expression profile at single cell level of newborn and adult mouse dorsal skin organoids

Project description:The formation of tissue patterns is critical for organ functions in development and regeneration. To advance the use of organoids for organ regeneration, we learn principles that govern the skin organoids to regenerate hairs. We show the formation of epidermal-dermal coupled cysts function as competent morphogenetic units (CMU) which harbor the ability of skin organoids to regenerate. ScRNA-sequencing shows the emergence of cell types and new cell interactions during CMU formation. In newborn skin organoids, epidermal cells undergo apical-basal polarization via the IFNr-PKR-PKC signaling module. Dermal-Tgfb regulates Gsk3 to establish basement membranes between the epidermal cyst and dermal cells. Meanwhile, VEGF signaling mediates dermal cell attachment to the cyst. Adult cells cannot form organoids but can be induced to generate CMUs and regenerate hairs by adding IFNr or VEGF. We compare the similar principles and different paths used to establish morphogenetic competency in developing skin, wound-induced hair neogenesis, and organoids.

scRNA-seq of CD45+ cells taken from the ear epidermis from K14E7 transgenic and wildtype C57/BL6 mice

Project description:Langerhans cells (LC) in skin help initiate the immune response to locally presented antigens. We performed high-resolution single-cell RNA-sequencing (scRNAseq) analysis for antigen presenting cells including LC in normal mouse skin, and in mouse skin expressing the human papillomavirus (HPV) 16 E7 oncogene. Ear skin was collected from normal and trangenic mice. Dissociated CD45+ cells were processed for scRNA-seq using the 10X Genomics Chromium 3' gene expression kit (v2).

Project description:In this study, we generated a human inner ear atlas containing three stages of inner ear development. This atlas was used to evaluate the differentiation approach of human pluripotent stem cells in to complex inner ear tissue, known as inner ear organoids. The primary goal of this single-nucleus RNA-sequencing analysis was to capture the cell type diversity of the human inner ear at different stages of development. The secondary goal was to define the similarity of organoid-derived inner ear cell types with the atlas-derived human inner ear cell types and to determine the developmental stage of the organoid-derived inner ear cell types.

Expression data from mouse adult epidermis in response to physical or immune mediated damage

Project description:Whether epidermal factors play a primary role in immune-mediated skin diseases such as psoriasis is unknown. We now show that the pro-differentiation transcription factor Grainyhead-like 3 (GRHL3), essential during epidermal development but dispensable in adult skin homeostasis, is required for barrier repair after adult epidermal injury. Consistent with activation of a GRHL3-regulated repair pathway in psoriasis, we find GRHL3 up-regulation in lesional skin where GRHL3 binds known epidermal differentiation gene targets. Furthermore, we show the functionality of this pathway in the Imiquimod mouse model of immune-mediated epidermal hyperplasia where loss of Grhl3 exacerbates the epidermal damage response, conferring greater sensitivity to disease induction, delayed resolution of epidermal lesions, and resistance to anti-IL-22 therapy. ChIP-seq and gene expression profiling studies show that while GRHL3 regulates differentiation genes both in development and during repair from immune-mediated damage, it targets distinct sets of genes in the two processes. In particular, GRHL3 suppresses a number of alarmin and other pro-inflammatory genes after immune injury. This study identifies a GRHL3-regulated epidermal barrier repair pathway that suppresses disease initiation and helps resolve existing lesions in immune-mediated epidermal hyperplasia. A single timepoint was assessed after physical injury of the epidermal barrier and two timepoints were assessed after immune mediated injury of the epidermis following Imiquimod treatment (psoriasis mouse model)

The primary goal of this single-cell and single-nucleus RNA-sequencing analyses was to define the cellular composition of the inner ear organoids, which we have shown and confirmed by histology. The secondary goal was to determine whether the inner ear organoids generated using different cell lines (WA01 hESCs, two reporter lines from the parental line GM25256, and LUMC0004iCtrl10 hiPSCs) contain similar cell types.
