The effect of ITPRIPL2 knockdown on the transcriptome in nHDF and HeLa cells

ABSTRACT: To investigate the general effect of ITPRIPL2 knockdown on the transcription profile, we generated transient ITPRIPL2 knockdowns in nHDF and HeLa cells. Gene expression analysis was performed on RNA-seq data from four biological replicates of cells harvested 72 hours post transfection with esiRNAs.

The comparison with HeLa cells transfected with a plasmid not expressing SrfJ, revealed a number of genes that are differentially expressed when SrfJ is present.

Transcriptional responses of normal human dermal fibroblasts (NHDF) induced by Borrelia burgdorferi sensu stricto

Project description:The aim of the study was to compare the global transcriptional responses elicited in NHDF cells by three different strains of Borrelia burgdorferi ss (the agent of Lyme borreliosis), representative of different stages in the life cycle of Borrelia: one reference strain isolated from a tick (strain N40), and two invasive strains isolated from skin biopsy of erythema migrans (strain Pbre c4) and acrodermatitis chronica atrophians skin lesions (strain 1408 c1). Three different experimental conditions have been tested: (1) unstimulated NHDF vs NHDF stimulated by Borrelia strain N40 / (2) unstimulated NHDF vs NHDF stimulated by Borrelia strain Pbre c4 / (3)M-BM- unstimulated NHDF vs NHDF stimulated by Borrelia strain 1408 c1. There is 2 biological replicates for each condition. All NHDF stimulation have been performed in independent experiments.

Project description:Transient transfection of miRNA mimics are widely used to alter microRNA expression in cells. The goal of this study is to perform small RNA deep sequencing analysis of HeLa cells transfected with miR-17~92 cluster and address potential source of non-specific effects caused by this approach. HeLa cells were cultured as adherent cells. Equal molar concentration of miRNA mimics of miR-17~92 (100nM, 16.7nM each) were transfected and harvedsted at 6h post-transfection for small RNA deep sequencing analysis.

Genome-scale RNAi profiling of cell division in human tissue culture cells

Project description:Cell division is a fundamental process for multicellula organisation. Here we report a genome-scale RNAi screen in HeLa cells designed to identify human genes important for cell division. We utilized a library of endoribonuclease-prepared siRNAs (esiRNAs) for gene-silencing and used DNA content analysis to uncover genes that induced cell cycle arrest or altered ploidy upon knockdown. Rigorous validation and secondary assays were preformed to generate a nine-parameter fingerprint for each of the genes. These phenotypic signatures allowed the assignment of genes to specific functional classes by combining hierarchical clustering, cross-species analysis and proteomic data mining. We highlight the richness of our dataset by describing novel functions to genes in mitosis and cytokinesis. In particular, we identified two evolutionarily conserved transcriptional regulatory networks that govern cytokinesis in mammalian cells. Our work provides an experimental framework from which the systematic analysis of novel genes necessary for cell division in human cells can begin. An esiRNA targeting LIN54 was transfected into HCT116 cells. RNA was harvested at 24, 48, and 72 hours post-transfection for microarray analysis. Transcripts regulated at least 1.5-fold, and with a p-value<0.01 were identified as signature transcripts.
