Soybean cell atlas gene expression profile

ABSTRACT: The nuclei of Glycine max from different tissues were collected. The samples were: soybean seed mid-maturation stage (10mm), seed late cotyledon stage (5mm), seed early cotyledon stage (3mm), seed heart stage (1mm), soybean green pods without seeds (stage), soybean flower bud (early flowering stage), soybean shoot apical meristem (stage), soybean trifoliate leaf (R5 stage), and soybean true leave (stage). The library construction was performed applying 10 Genomics technology.

Project description:Soybean is one of the most economically important crops in the world. The cotyledon is the nutrient storage area in seeds, and it is critical for seed quality and yield. Cotyledon mutants are important for the genetic dissection of embryo patterning and seed development.Here, we characterised a soybean curled-cotyledon (cco) mutant. Compared with wild-type (WT), the entire embryos of cco mutant resembled the “tail of swallow”. To explore the molecular mechanisms underlying soybean cotyledon development, we executed RNA-Seq using the Illumina HiSeq2000 system. Pods at 7DAF collected from WT and cco were analyzed by RNA-seq.

Expression in AtBBX32 Transgenic Soybean

Project description:Transgenic soybean plants expressing AtBBX32 are taller, and have more nodes, flowers, pods, and seed. The effects of expression of AtBBX32 are most evident in altering expression of a subset of genes in the early morning hours. In particular, AtBBX32 alters expression of the soybean clock genes TOC1 and LHY1 This experiment compares the response of AtBBX32 transgenic plants with a control plant under field grown conditions at five time points. Four lines, five timepoints and three biological replicates for a total of 60 samples. Of the four lines, three were AtBBX32 transgenic lines (of which two were high yielding [Event1 and Event2], one was not [Event4]), and a non-transgenic control event [A3244]. Sample times: 3AM, 6AM, 9AM, Noon, and 3PM (ZT21, ZT0, ZT3, ZT6 and ZT9) (Sunrise was at 6:08 AM and Sunset was at 8:08 PM) Development Stage and Tissue: Trifoliate leaf at R5 stage (80 days post-emergent) Each of the three bioreps was a pool of three plants. Transcription profiling of soybean seed compartments with embryos at the cotyledon stage

Project description:We microdissected each compartment from 8-micron paraffin sections using the Leica LMD6000 system to identify all genes active in different compartments of a soybean seed containing a cotyledon-stage embryo. Experiment Overall Design: cotyledon-stage seed compartments were isolated using the Leica LMD6000 system. Total RNA was amplified and hybridized with Affymetrix Soybean Genome Arrays.

Project description:We report the genome-wide transcriptome of soybean seeds across several stages of seed development and the entire life cycle using Illumina high-throughput sequencing technology. Specifically, we profiled whole seeds containing globular-stage, heart-stage, cotyledon-stage, and early maturation-stage embryos. We also profiled dry soybean seeds, and vegetative and reproductive tissues including leaves, roots, stems, seedlings, and floral buds. Illumina sequencing of transcripts from whole seeds at five stages of seed development (globular, heart, cotyledon, early-maturation, dry), and vegetative (leaves, roots, stems, seedlings) and reproductive (floral buds) tissues.

Project description:This experiment combines four RNA-Seq datasets of soybean seeds at the following developmental stages: 1) seed globular stage, E-GEOD-57349 (https://www.ebi.ac.uk/arrayexpress/experiments/E-GEOD-57349/); 2) seed heart stage, E-GEOD-57350 (https://www.ebi.ac.uk/arrayexpress/experiments/E-GEOD-57350/); 3) seed cotyledon stage, E-GEOD-57606 (https://www.ebi.ac.uk/arrayexpress/experiments/E-GEOD-57606/) and 4) seed early maturation stage, E-GEOD-46096 (https://www.ebi.ac.uk/arrayexpress/experiments/E-GEOD-46096/). Authors investigated soybean seed development because (1) soybean seeds are a major source of food and fuel, (2) soybean seeds have been an excellent system for studying the basic processes controlling seed development for over three decades, and (3) new soybean genomic resources, including the sequence of the soybean genome and the gene expression profiles for all seed compartments, tissues, and cell types, can be used to gain new insights into the regulatory processes required for seed differentiation. Authors sequenced messenger RNA populations of specific soybean seed compartments to provide new insights into gene expression that are important for âmaking a soybean seed.â
