ABSTRACT: Wild type and alkbh1a/1b seeds were stratified for two days, dry and stratified seeds were collected to extract total RNA for mRNA-seq. We then performed gene expression profiling analysis using data obtained from mRNA-seq.

Project description:DNA methylation on N6-adenine (6mA), the most prevalent DNA modification in prokaryotes, has recently been found as a potentially new epigenetic mark in several unicellular and multicellular eukaryotes. However, the distribution patterns and potential functions of 6mA in land plants, which are primary producers for most ecosystems, remain completely unknown. Here we report global profiling of 6mA sites at single-nucleotide resolution in the genomes of Arabidopsis thaliana Columbia-0 (Col), using single-molecule real-time sequencing. DNA methylome analysis shows that 6mA sites are widely distributed across the Col genomes and enriched over the pericentromeric heterochromatin regions. Nearly 30% of 6mA sites are present in gene bodies with a trend of enrichment around the transcriptional start site. In addition to a common consensus 6mA site found in other eukaryotes, novel 6mA sites were found, indicating that 6mA could evolve new functions in land plants. Further analysis of 6mA methylome and RNA-sequencing data demonstrates that 6mA positively correlates with the gene expression level in Col plants. Consistently, DNA affinity chromatography coupled with mass spectrometry reveals that histone variants associated with actively expressed genes interact with 6mA DNA. Our results uncover 6mA as a DNA mark associated with actively expressed genes in Arabidopsis, indicating that 6mA could serve as a potentially novel epigenetic mark in land plants.

Our data show an increase of ROS during dormancy release associated with an increase of stored mRNA oxidation during after-ripening as shown with determination of the RNA oxidation marker : 8-hydroxyguanosine (8OHG) To assess to role of mRNA oxidation in this process, we isolated 8OHG-containing mRNA to identify oxidized transcript using microarray analysis.-The samples compared are the following: 1) Population of 50 embryonic axis from dry dormant seed (D) ie. Seed which have been frozen at -30°C after harvest to keep dormancy 2) Population of 50 embryonic axis from dry non dormant ie. Seeds which have been after-ripened (stored) at 70% RH during 2 month. 3) Embryonic axis from dry dormant seed but after ripened at very low relative humidity (2% RH) (control of storage: S). Replicates correspond to different batches of seeds from the same harvest which have been treated (after ripened) independently. - We want to compare D vs ND; D vs S and ND vs S.

Arabidopsis thaliana DOG1 pull-downs from seed tissues

Project description:Functionally complemented dog1-1 mutant with a YFP-DOG1 fusion protein under the control of its native promoter were used as starting material for in vivo pull-down of YFP: DOG1 and its interacting proteins from seed tissues in native conditions. DOG1 interacting proteins were identified by mass spectrometry. Pull-downs were performed in biological triplicates using dry or 24 h water imbibed seeds, directly after harvest (dormant condition) and after 7 months of dry storage (non-dormant condition).
