Gene sequencing of taste bud tissue in rat tongue epithelium

ABSTRACT: Purposes: To investigate the effect of periodontitis on taste sensitivity through RNA sequencing Methods: Three chronic periodontitis rats and non-periodontitis rats were selected for circumvallate papilla, and RNA sequencing was performed on Illumina NexSeq Results: If P ≤ 0.05, fold change ≥ 1.5 as the cut off, 21 differential genes were up-regulated and 74 were down-regulated。 KEGG analyzed 4 up-regulated and 8 down-regulated expression pathways. Conclusion: There were 21 up-regulated differential genes and 74 down-regulated differential genes in rat circumvallate papilla tissue samples.

An atypical GdpP enzyme linking cyclic nucleotide metabolism to gene regulation in Mycoplasma bovis

Project description:To better understand the role of MbovGdpP in cellular processes, the expression profiles of differentially expressed genes between M. bovis wild type strain HB0801 and MbovGdpP knock-out mutant were determined by RNA-sequencing (RNA-seq). Differential gene expression analysis identified up to 161 genes with significant changes in T6.290 (|log2 fold change| > 1.5 and p < 0.05), with 74 mRNA up-regulated and 87 down-regulated. Transcriptomic analyses revealed the biological importance of MbovGdpP.

Small RNA profiling of Simple steatosis and Non-alcoholic steatohepatitis in the liver of mice [miRNA-seq]

Project description:In our study, C57BL/6 male mice were fed a normal chow diet or high-fat diet additionally containing high-fructose and high-cholesterol (HFHC diet) for 12 weeks and 28 weeks to construct simple steatosis (NAFL) and Non-alcoholic steatohepatitis (NASH) models respectively. Through miRNA sequencing, 420 miRNAs were detected. A total of 148 miRNAs (14 up-regulated and 34 down-regulated) and 146 miRNAs (74 up-regulated and 72 down-regulated) were differentially expressed in livers of NAFL and NASH mice, respectively. A total of 36 miRNAs (8 up-regulated; 28 down-regulated) were dysregulated in both NASH and NAFL mice, while 110 miRNAs (66 up-regulated; 44 down-regulated) were altered specifically in NASH mice.

Project description:Purpose: To study the expression and potential significance of tRF and tiRNA in PTC (Papillary thyroid carcinoma) by sequencing tRF and tiRNA in PTC tissues and corresponding paracancer tissues of thyroid cancer patients. Methods: Four pairs of PTC tissues and paracancer tissues were collected. Small RNA sequencing was performed on Illumina NexSeq instrument. Results: If P ≤ 0.05, fold change > 1.5 as the cutoff, there were 27 up-regulated tRFs & tiRNAs and 20 down-regulated tRFs & tiRNAs. Conclusions: Among the differentially expressed tRFs & tiRNAs, tiRNA-1:34-Lys-CTT-2 and tRF-1:30-Gly-CCC-3 may be the potential novel regulatory factors.

Border-like cells production mediated by SgPG1 proclaims aluminum resistance in Stylosanthes guianensis

Project description:In order to investigate molecular mechanism underlying Reyan No. 2 BLCs development, transcriptomic analysis was conducted in Reyan No. 2 root tips at 24 and 48 h after germination. For each time course, three libraries were constructed and produced around 50 and 52 million raw reads, and 40.5 and 45.5 million clean reads, respectively. A total of 2036 genes, which were involved in various biological processes, such as the cell wall modification, exhibited differential expression patterns between 48 h and 24 h after germination. Among these differential expression genes (DEGs), 467 genes were up-regulated, while 1569 genes were down-regulated. Furthermore, a total of 90 DEGs were predicted to be involved in cell wall modification, with 16 genes up-regulated and 74 genes down-regulated. The qRT-PCR assay was further conducted to investigate the expression levels of 12 randomly selected DEGs, and results were consistent with the assay of transcriptomic analysis

Characterization of changes in global genes expression in the distal colon of loperamide-induced constipation SD rats in response to the laxative effects of Liriope platyphylla

Project description:In order to characterize the changes in global gene expression in the distal colon of constipated SD rats in response to the laxative effects induced by aqueous extract of Liriope platyphylla (AEtLP) including isoflavone, saponin, oligosaccharide, succinic acid and hydroxyproline, total RNA extracted from the distal colon of AEtLP-treated constipation rats was hybridized to oligonucleotide microarrays.Overall, 581 genes were up-regulated and 216 genes were down-regulated by constipation induced by loperamide, while 67 genes were up-regulated and 421 genes were down-regulated by AEtLP treatment in constipated rats compared to controls. Among the transcripts up-regulated by constipation, 89 were significantly down-regulated and 20 were recovered to normal levels by AEtLP treatment. The major genes in the down-regulated categories included Slc9a5, klk10, Fgf15 and Alpi, while the major genes in the recovered categories were Cyp2b2, Ace, G6pc and Setbp1. However, nine of these genes that were down-regulated by constipation were significantly up-regulated and four were recovered to normal levels by AEtLP treatment. The major genes in the up-regulated categories included Serpina3n, Lcn2 and Slc5a81, while the major genes in the recovered categories were Tmem45a, Rerg and Rgc32.

Transcriptomes in Healthy and Diseased Gingival Tissues

Project description:We examined gene expression signatures in healthy and diseased gingival tissues in 90 patients. Analysis of the gingival tissue transcriptome in states of periodontal health and disease may reveal novel insights of the pathobiology of periodontitis. Keywords: gingival tissue disease state analysis Ninety non-smokers, 63 with chronic and 27 with aggressive periodontitis, each contributing with >=2 “diseased” interproximal papillae (with bleeding on probing, probing pocket depth >=4mm, and clinical attachment loss >=3mm) and a “healthy” papilla, if available (no BoP, PPD<=4mm and CAL<=2mm). RNA was extracted, amplified, reverse transcribed, labeled, and hybridized with AffymetrixU133Plus2.0 arrays. Transcriptome analysis was conducted on a total of 247 samples (from 183 diseased and 64 healthy sites).

Comparison of mRNA expression levels in peri-implantitis and periodontitis within the same host environment

Project description:Purpose: The aim of this study was to explore whether differences exist and to what an extent of the immune-mediated inflammatory reactions between periodontitis and peri-implantitis at the transcriptional level in the same susceptible host. Methods: Ligature-induced experimental peri-implantitis and periodontitis in the same mice were established. Gingival tissues of healthy, periodontitis and peri-implantitis sites from the same oral cavity were collected and used for RNA-sequencing. Differentially expressed genes (DEGs) were screened between periodontitis/peri-implantitis sites and healthy sites. The enrichment analysis of DEGs were analyzed. Comprehensive immune landscape was annotated by seq-ImmuCC. Results: The results showed that 137 and 353 up-regulated DEGs as well as and 670 and 174 down-regulated DEGs were specifically expressed periodontitis/peri-implantitis group compared to the healthy control group, respectively. The pathways of complement and coagulation cascade and osteoclast differentiation were dominating in the peri-implantitis sites. Moreover, peri-implantitis sites exhibited elevated macrophage proportions and relatively enriched macrophage activation and bone loss compared with periodontitis. Conclusions: Results indicated that peri-implantitis and periodontitis exhibited significantly distinct transcriptional signatures. Additionally, the study suggests that the interplay between macrophages and bone resorption are comparatively more active in peri-implantitis compared with periodontitis. These biological processes may be factors contributing to the pathogenesis of peri-implantitis being distinct from that of periodontitis.

Comparison of lncRNA and mRNA expression levels in peri-implantitis and periodontitis

Project description:Objectives: The aim of this study was to identify the long noncoding RNAs (lncRNAs) and mRNAs that influence the different manifestations of peri-implantitis and periodontitis (I vs. P). Materials and methods: Gingival tissues from 6 peri-implantitis patients, 6 periodontitis patients, and 6 healthy individuals were analysed using lncRNAs and mRNAs gene expression microarrays. A lncRNAs subgroup analysis, a lncRNAs cluster graph, gene ontology (GO), and a pathway analysis of mRNAs were performed to analyse the data extracted from microarrays. To verify the results of the microarray studies, quantitative real-time polymerase chain reaction (qRT-PCR) was used to assess some differentially expressed lncRNAs and mRNAs. Results: In the gene expression microarray studies, 1,079 differentially expressed lncRNAs and 1,003 differentially expressed mRNAs were identified when comparing I vs. P. The lncRNAs subgroup analysis showed that there were 9 significantly up-regulated antisense lncRNAs and 18 significantly down-regulated antisense lncRNAs when comparing I vs. P. GO analysis on mRNAs revealed that the cyclooxygenase pathway is the most prominent signal among the up-regulated transcripts (3 genes) and that hemidesmosome assembly represents the most significant biological process among the down-regulated transcripts (4 genes) when comparing I vs. P. The expression levels of antisense lncRNA GACAT2 and mRNA MTCL1, antisense lncRNA MSC-AS1 with its sense mRNA MSC and TRPA1 were verified by RT-qPCR. Conclusions: Results indicated that peri-implantitis and periodontitis exhibit significantly different lncRNAs and mRNAs expression profiles. Additionally, specific lncRNAs may take part in the pathogenesis mechanisms of peri-implantitis and periodontitis through influencing their nearby mRNAs.
