Expression profiling of rpb1-11

ABSTRACT: Two independent RNA preparations were used to hybridise to two microarrays one on which wildtype was labelled with Cy5 and rpb-11 with Cy3 and the other on which dyes were swapped. The data were normalized using 'Lowess' (per chip per spot normalizations and checked against luciferase spiking controls). Using a 1.5 fold cutoff value for changes in expression levels 33 genes showed reproducible up or down regulation, none of which are known to be involved in RNAidependent transcriptional gene silencing. Project description:Himalaya v 292 Four biological replicates were used for the comparison and the dyes were swapped among the test and control samples for labeling two of the replicates. For each replicate, 50 ?g of total RNA was used for both the Cy3 and Cy5 dyes (Amersham Pharmacia, UK), following the two-step labeling method of Schenk et al. (2000). The control plant, 'Himalaya' was labeled with Cy3 in the un-swapped replicates. The dyes were reversed among the replicate experiments to minimize any bias in cDNA incorporation and photo-bleaching of the fluorescent dyes. The pre-hybridization of the microarray slides, hybridization of samples and subsequent washing of the slides to remove unbound target was performed as per the supplied protocol for the CMT-GAPSTM coated microscope slides (Corning USA). The slides were scanned with a GenePix 4000A microarray scanner (Axon Instruments, Union, CA, USA). The features were analyzed using the GenePix Pro 4 software and unsatisfactorily segmented features were either manually adjusted or discarded to ensure the integrity of the data obtained.

C. elegans L4 hypodermal RNA polymerase DamID

Project description:To adapt RNA polymerase DamID (RAPID) for FLP-mediated spatial control in Caenorhabditis elegans, we inserted a Dam::rpb-6 fusion gene downstream of a FRT-flanked mCh::his-58 cassette and under control of the hsp-16.41 promoter. We introduced a single copy of this construct into the C. elegans genome and crossed the resulting line with a dpy-7p::FLP driver to enable basal Dam::rpb-6 expression in the hypodermis. Nematodes were cultured at 20 degrees Celcius to ensure low levels of Dam::RPB-6 expression in the hypodermis and total genomic DNA was purified from L4 larvae. DNA from animals expressing GFP::Dam was used to control for unspecific methylation. The genome-wide association profile of Dam::RPB-6 was determined by deep sequencing, which revealed a list of 2331 protein coding genes with FDR < 0.05. Project description:The transcriptome approach was used to characterize the of the global change in Synechocystis gene expression in response to continuous exposure to cadmium (50 microM). Total RNA were isolated from stressed and unstressed cells, reverse-transcribed, differentially labelled (dye swapped), hybridized together (stressed versus unstressed samples) and analyzed with DNA glass microarrays (two slides per each time point) (Custom-commercial array : IntelliGeneTM CyanoCHIP version 2.0, TAKARA). To identify differentially expressed genes, the median of the normalized ratio of Cy5/Cy3 intensity was calculated for each spot of the replicated dye-swap.
