Dexamethasone-stimulated DNA methylation in peripheral blood

ABSTRACT: Genome-wide DNA methylation profiling was conducted on 199 individuals (398 samples, pre- and post-treatment with Dex) recruited at the Max Planck Institute of Psychiatry (MPIP). Whole blood samples were analyzed using the Illumina EPIC v1 DNA Methylation Beadchip to obtain comprehensive DNA methylation profiles.

Gene expression profiling of bovine muscle samples upon experimental treatment with dexamethasone and dexamethasone/Clenbuterol combination

Project description:In the present study, Bovine transcriptome was characterized in order to identify a set of candidate genes potentially useful for rapid detection of illegal use of some growth promoters (GPs) as dexamethasone (DEX) alone or in combination with the B2-agonist clenbuterol (CLEN). A bovine oligo microarray platform (GPL7053) was used to profile gene expression from twelve (12) bovine biceps brachii samples. Isolated and purified total RNAs were individually hybridized to the Agilent bovine V1 4x44k DNA microarray. The comparison of untreated and treated bovine transcriptomes revealed a set of differentially expressed genes. After functional analysis and qPCR validation, 16 genes were found to be differentially expressed among groups (15 downregulated genes & 1 upregulated gene between CTR and DEX and CTR and DEX CLEN groups, respectively). A total of 24 animals was used in this study. Animals were randomly divided into three groups of 8 animals each. The first group was used as a control (CTRL), the second was treated with dexamethasone (DEX) administered via feed 0.75 mg per capita for 42 days (group DEX), and the third one was treated with an increasing dose of Clenbuterol (CLEN) via feed 2 mg per capita during the first week, 4 mg per capita during the second week, and 6 mg per capita during the third and the fourth weeks (28 days in total), in combination with DXM 0.66 mg per capita for 21 days (group DEX+ CLEN).Twelve samples (4/group) out of the 24 were chosen for the microarray analysis based on the highest isolated RNA quality.

Proteomic results of Lactobacillus plantarum P8 alleviating dexamethasone-induced oxidative stress in broiler liver

Project description:The broilers were randomly allotted to four treatment groups (Con, DEX, P8, and DEX+P8 groups) with 10 replicates per group (10 broilers per replicate). Broilers in the Con and DEX groups were fed a basal diet. Broilers in the P8 and DEX+P8 groups were fed a basal diet containing 1 × 108 CFU/g P8. At 16 days of age, broilers in the DEX and DEX+P8 groups were injected with 3 mg/kg body weight DEX (200 μL), whereas broilers in the Con group were injected with an equal volume of saline.

Illumina Infinium HumanMethylationEPIC DNA methylation microarray of human donor whole-blood from patients with and without Age-related Macular Degeneration

Project description:DNA methylation microarray analysis was performed on human donor whole blood samples from patients with and without AMD. A total of 30 patient samples including 16 Normal, 3 AREDS grade 2 (early AMD) and 11 AREDS grade 3 (intermediate AMD) (AMD total, n = 14) were selected. Samples were obtained from individuals phenotyped according to the Age-Related Eye Disease Study (AREDS) classification. DNAm levels were measured using the EPIC-array (Illumina Inc., San Diego, CA, USA). Samples run on the EPIC-array were randomized and balanced for disease status and smoking status to minimise chip and row specific effects. The EPIC-array incorporated technical controls into the experimental design. In total, 500 ng (50 ng/μL) total peripheral whole blood-derived gDNA was bisulfite converted using the EZ-96 DNA methylation kit (Zymo Research, Irvine, CA, USA) and hybridised to the EPIC-array according to the manufacturer’s instructions. Quality control analysis was performed using GenomeStudio (v2011.1). Raw IDAT files were then read into R (version 3.31) using the read.metharray.exp function within the minfi package. DNA methylation microarray data was collected in order to assess the estimated DNA methylation age using the Horvath multi-tissue, Hannum and Skin & Blood epigenetic clocks and to identify loci of differential methylation between the experimental groups.

Methylation profiling (450K and EPIC array) for sarcoma classification

Project description:Infinium® HumanMethylation450 BeadChip and EPIC arrays were run with the aim of using the methylation profiles (n=986 in total) for sarcoma subtype classification (Paper: Lyskjær et al, 2021, DNA methylation-based profiling of bone and soft tissue tumours: a validation study of the ‘DKFZ sarcoma Classifier’ ). 500ng of DNA from fresh frozen (FT) or formalin-fixed paraffin-embedded (FFPE) tumour samples were bisulfite converted using the Zymo EZ DNA methylation Gold kit (Zymo Research Corp. Irvine, USA) before hybridisation to the Infinium HumanMethylation450 or EPIC beadchip arrays (Illumina, San Diego, CA) by UCL Genomics. All bisulfite-converted FFPE samples were restored with the Infinium FFPE DNA Restore kit (Illumina).
