Expression profiling of whole E10.5 embryos expressing 5 copies of Mir483 at the endogenous locus

ABSTRACT: In this study we generated mice with over-expression of microRNA Mir483, by insertion of four extra-copies at the endogenous locus. Whole transcriptome analysis was performed by RNA-seq in in total lysates of E10.5 embryos (mutants with five copies - 5C - and wild-type controls).

Transcription profiling of Arabidopsis transgenics with extra copies of the chalcone synthase (CHS) gene mutated by ems and screened for revertants reveals genes affected by hog1 alleviation of chs silencing

Project description:As part of an investigation into mechanisms of HDG silencing in Arabidopsis, we have produced transgenic plants containing extra copies of the chalcone synthase (CHS) gene. The CHS gene mediates an early step in the biosynthesis of the purple pigment anthocyanin. The insertion of extra copies of CHS in Arabidopsis caused the gene to be silenced in some plants. Seeds harvested from these CHS-silenced plants were mutated by treatment with ems. The progeny of these seeds were screened for "revertants" in which the effects of CHS silencing was alleviated and plants were able to produce anthocyanin. These revertants were found to contain a single recessive mutation; the trait has been termed hog1 (for homology dependant gene silencing 1). Our previous experiment used the Affymetrix 8200 chip to make comparisons between gene expression in the two genetic variants: the CHS-silenced type (ECG) and the anthocyanin-producing revertants (15B). Results showed that there were over 100 genes with at least a 10-fold increase or decrease in expression. However, the variation between 2 reps of each genetic variant was high. We would now like to carry out a modified version of this experiment using the 25K Affymetrix chip. It is intended to increase the number of reps to 4, and take samples at an earlier stage than previously in order to decrease the effect of developmental spread. To reduce the effects of interplant variability, samples will be generated from total plant tissue from a pool of 10 plants at GS 1.04. RNA will be purified using RNeasy kits from Qiagen. ATAC-seq of E10.5 WT and Chd4-CMko mouse hearts

Project description:Purpose: The goal of this study is to identify the differential cardiac chromatin accessibility between WT and cardiomyocyte conditional knockout (Chd4-CMko) hearts at E10.5 using ATAC-seq. Methods: Three hearts at E10.5 were pooled per genotype per replicate, and were then dissociated into single cells. 40,000 viable cells were taken for were lysed to isolate nuclei, which were treated with Tn5 transposase (Nextera DNA Sample Prep Kit, Illumina) to isolate DNA. Fragmented DNA was then amplified using bar-coded PCR primers and libraries were seuqenced. Results: 15736 differential peaks (2-fold change) were identified between E10.5 WT and Chd4-CMko hearts.

Particularly, to complement previous profiling data sets based on arrays, a full RNA-seq developmental series will be required for whole embryos. E10.5 is a key reference stage as it represents the early organogenesis stage. Here, we have performed high-throughput sequencing of total RNA form whole mice embryos at embryonic stage E10.5.

Four Dbh-/- and four Dbh+/+ E10.5 hearts were isolated, and RNA was extracted from each for genomic microarray analysis using Affymetrix 430A 2.0 arrays. The biological samples were collected and prepared in Dr. Ebert's laboratory at the Univ of Central Florida in Orlando, FL. The RNA samples were sent to GeneLogic (Gaithersburg, MD) for the microarray analysis.
