Inflammatory memory in macrophages emerges from coordinated transcription factor and chromatin dynamics

ABSTRACT: RNA seq for murine bone marrow derived macrophages stimulated with either polyI:C (1000 ng/mL) or CPG (300 nM/mL) for 4 hours followed by TNF (10 ng/mL) or LPS (1 ng/mL) for 4 hours. Controls are 4 hours media followed by polyI:C/CpG/LPS/TNF or polyI:C/CpG followed by media.

Real-time quantitative PCR analysis of human dendritic cells

Project description:Human CD14 positive monocytes were purified from healthy volunteers' blood and were differentiated to immature dendritic cells in vitro by culturing for five days in the presence of interleukin-4 (IL-4 100 ng/ml) and GM-CSF (75 ng/ml). Immature dendritic cells were activated three different ways for 24 hours: 1. Double-stranded DNA poly(dA:dT) (2.5 μg/ml) complexed with LyoVec transfection reagent. 2. LPS (500 ng/ml) 3. Inflammatory cocktail containing 10 ng/ml TNF, 5 ng/ml IL-1β, 20 ng/ml IL-6, 75 ng/ml GM-CSF and 1 μg/ml PGE2. We used SA Biosciences Antigen Presenting and Toll-like Receptor Pathway PCR Arrays to quantitate gene expression of immunologically relevant genes from the immature and the differently activated cells.

We used microarray to determine if 9cRA could regulate the antiviral gene expression in LPS- and polyI:C triggered RAW264.7 cells. RAW 264.7 cells were pre-treated with DMSO or 100nM of 9cis-retinoic acid for 16hours. The cells were then stimulated with polyI:C (6ug transfected) or LPS (500ng/mL) for 2 hours.

Project description:Comparison of gene expression in wildtype and MyD88-/- C57BL/6J mouse macrophages treated with 10 ng/mL LPS for 2 hours versus media treated control macrophages, and, wildtype and MyD88-/- C57BL/6J mouse macrophages treated with live E. coli bacteria (log phase; 1 bact per 1 macrophage) for 2 hours versus media treated control macrophages. Cells from 4 mice of each geneotype were used and each individual provided its own control. Hybridizations of treated and control samples from each mouse were dye swap replicated. The miRNA-mRNA Interactome of murine iPSC-derived Chondrocytes in Response to Inflammatory Cytokines

Project description:The goal of this study was to understand the mechanisms of miRNA regulation of the transcriptome of tissue engineered cartilage in response to IL-1β and TNF-α using an in vitro murine induced pluripotent stem cell (miPSC) model system. miPSCs were chondrogenically differentiated for 21 days and then treated with 1 ng/mL of IL-1β, 20 ng/mL of TNF-α, or control media without cytokines for 0, 4, 12, 24, and 72 hours. We performed an integrative analysis of miRNA- and RNA-sequencing data to determine the temporal and dynamic responses of miRNAs and genes to specific inflammatory cytokines. Through integration of mRNA and miRNA sequencing data, we created networks of miRNA-mRNA interactions which may be controlling the response to inflammatory cytokines.

Gene expression profiling of response to Everolimus in a three-dimensional (3D) model of oral mucosa

Project description:We performed bulk RNA sequencing analysis of a 3D organoleptic model of human oral mucosa treated with everolimus. The 3D model (tissue) consisted of human normal keratinocytes grown on top of human fibroblasts and was histologically similar to buccal mucosa. The tissue was purchased from MatTek Corporation (Ashland, MA) and cultured in serum free media. The 3D model was maintained for different times in the tissue culture (40 hours and 60 hours from the time received) and treated with different concentration of Everolimus (no drug (0 ng/ml), 32 ng/mL, 64 ng/mL).

Transcription profiling by array of mouse intestinal epithelial m-ICcl2 cells stimulated with lipopolysaccharide

Project description:m-ICcl2 cells (Bens et al., Am. J. Physiol., 1996) were grown for 6 days on collagen coated cell culture flasks in medium as recommended (see ference above). Medium was changed every 48 hours. The cells were mycoplasma tested (PCR) and found negative. The medium and PBS was endotoxin tested (ELISA) and found to be negative (< 50pg/mL). Unstimulated cells (control) were left cultured in medium only. Lipopolysaccharide (100 ng/mL in water, D31m4 E. coli LPS from List Biochemicals) was sonicated (10 min_ prior to use. Cells were stimulated 6 hours with 100 ng/mL LPS and harvested or stimulated with LPS (100 ng/mL) and washed with warm phosphate buffered saline (PBS) after 6 hours, followed by medium change every 48 hours. Cells were harvested after 96 hours (6 hours incubated in the presence of LPS, 90 hours after stimulation). RNA was isolated after repeated (3x) washing with PBS using Trizol reagent (1 mL/75 cm2) using the standard protocol and resuspended in Millipore water. Quantification was done by spectroscopy and the RNA was stored at -80C.
