Multi-omics data analysis for the JGOG3025-TR2 ovarian cancer cohort [OncoScan_CNV]

ABSTRACT: The JGOG3025 study was conducted by the Japanese Gynecologic Oncology Group (JGOG) on 710 patients with epithelial ovarian cancer (NCT03159572). In the JGOG3025-TR2 study, fresh frozen tumor tissues from 274 and 15 cases diagnosed as stage II or higher high-grade serous carcinoma (HGSC) or high-grade endometrioid carcinoma (HGEC) in the central pathological review were submitted to SNP array, total RNA-sequencing, and DNA methylation array analyses.

This study seeks to fill in this gap by generating an integrative Ovarian Cancer Regulatory Atlas (OCRA) of 18 ovarian normal and cancer cells profiled for epigenomic, transcriptomic, chromatin state and chromatin looping signatures.

microRNA profiling of serum microRNA from high grade serous ovarian carcinoma

Project description:High-grade serous ovarian carcinoma (HGSOC) is the most lethal gynecologic neoplasm, with five-year survival rate below 30%. Early disease detection is of utmost importance to improve the cure rate of HGSOC. Liquid biopsies are now becoming a new paradigm to develop novel biomarkers with diagnostic and prognostic purposes. The focus of this study was to detect the levels of circulating miRNAs in tissues and sera from patients with HGSOC and to evaluate their diagnostic value. To this end, an array-based discovery platform, followed by an innovative statistical approach of data normalization, was exploited, to identify miRNA species selectively expressed in serum of patients with HGSOC. Sera from 106 high grade serous ovarian carcinoma (HGSOC) and 24 healthy controls were used for profiling serum microRNA using a modified version of a commercially available microarray, with the aim of identifying differentially expressed microRNA between tumor patients and healthy controls.

Can High Grade Serous Ovarian Cancer TCGA Gene Expression Signatures be seen in High Grade Endometrioid or Clear Cell Ovarian Cancer?

Project description:The goal of the study was to examine the transcriptional profile of ovarian cancer cancers in order to develop validated clinically useful prognostic signatures with the potential to guide therapy decisions. Fresh frozen samples were prospectively collected from a series of 107 consecutive women with high-grade serous ovarian, primary peritonial, or fallopian tube cancer as well as high grade clear cell and endometrioid cancer who underwent surgery by a gynecologic oncologist at Mayo Clinic between 1994 and 2005. All patients received postoperative chemotherapy with a platinum agent, and 75% received a taxane. All patients signed an Institutional Review Board approved consent for bio-banking, clinical data extraction and molecular analysis. Median follow-up time was 35 months (range, 1-202 months). Fourteen patients (8%) were included in the TCGA study.

Gene expression in human endometrial cancer tissues and serous papillary endometrial cancer cell line, SPAC-1L, treated by STAT1-siRNA and/or IFN-gamma

Project description:Endometrial cancer is one of the most common gynecologic malignancies, and patients with high grade disease, especially serous papillary subtype (SPEC) are often related to the poor outcomes. Recent genome-wide analyses have revealed that SPEC exhibits gene expression profiles that are distinct from the endometrioid histologic subtype; therefore, it is important to identify the SPEC driver genes or pathways responsible for the inherently aggressive phenotypes and to develop SPEC-specific therapies to target these driver genes or pathways. Through array-based analysis and immunohistochemical staining of human endometrial cancer tissue, STAT1 is identified high expressed, and can distinguish SPEC from other subtypes of endometrial cancer. In vitro and in vivo experiments show STAT1 role as a pro-survival factor in SPEC. STAT1 was identified as a master gene modulating “transcriptional pro-survival pathways” to enhance multiple malignant characteristics These finding may suggest that targeting of STAT1, the SPEC driver gene, may provide the means to improve poor outcomes for patients with SPEC.
