Project description:Pig is an important animal model for human obesity and diseases. However, the complexity of the porcine transcriptome is not yet fully elucidated. Here we have used massively parallel high-throughput sequencing of cDNA (RNA-Seq) to generate a high-resolution map of the porcine transcriptome and miRNA in liver (LI), longissimus dorsi (LD) and abdominal fat (AF) from an F2 female full-sib pair with extreme phenotypes in growth and fat deposit. On the basis of the porcine annotated genes against the UCSC database, we identified 21,414 annotated genes in our RNA-Seq analysis and 48,045-122,931 novel transcript fragments, which could be clustered into 17,085-29,499 novel transcriptional active regions (nTARs). We found that ~18.8% of the detected known genes showed alternative splicing patterns, and alternative 3’ splicing was the most common type of alternative splicing events in pigs. We also detected that more than 22.7% of the known genes identified here were extended at their 5’ and/or 3’ end. We identified 2,796, 1,551 and 835 differentially expressed genes (DEGs), respectively, in AF, LI and LD between the two individuals.

Project description:BackgroundElucidation of the pig transcriptome is essential for interpreting functional elements of the genome and understanding the genetic architecture of complex traits such as fat deposition, metabolism and growth.ResultsHere we used massive parallel high-throughput RNA sequencing to generate a high-resolution map of the porcine mRNA and miRNA transcriptome in liver, longissimus dorsi and abdominal fat from two full-sib F2 hybrid pigs with segregated phenotypes on growth, blood physiological and biochemical parameters, and fat deposition. We obtained 8,508,418-10,219,332 uniquely mapped reads that covered 78.0% of the current annotated transcripts and identified 48,045-122,931 novel transcript fragments, which constituted 17,085-29,499 novel transcriptional active regions in six tested samples. We found that about 18.8% of the annotated genes showed alternative splicing patterns, and alternative 3' splicing is the most common type of alternative splicing events in pigs. Cross-tissue comparison revealed that many transcriptional events are tissue-differential and related to important biological functions in their corresponding tissues. We also detected a total of 164 potential novel miRNAs, most of which were tissue-specifically identified. Integrated analysis of genome-wide association study and differential gene expression revealed interesting candidate genes for complex traits, such as IGF2, CYP1A1, CKM and CES1 for heart weight, hemoglobin, pork pH value and serum cholesterol, respectively.ConclusionsThis study provides a global view of the complexity of the pig transcriptome, and gives an extensive new knowledge about alternative splicing, gene boundaries and miRNAs in pigs. Integrated analysis of genome wide association study and differential gene expression allows us to find important candidate genes for porcine complex traits.

Project description:Genetically homogeneous populations, such as inbred strains, are powerful experimental tools that are ideally suited for studying immunology, cancer, and genetics of complex traits. The zebrafish, Danio rerio, has been underutilized in these research areas because homogeneous strains of experimental fish have not been available in tractable condition. Here, we attempted to inbreed two zebrafish wild-type strains, Tübingen and India, through full sib-pair mating. Although the inbred Tübingen strain failed to thrive and was lost after 13 generations, an inbred India strain (IM) has been maintained successfully. The IM strain has endured 16 generations of inbreeding and has maintained a healthy condition. Two additional strains, IM12m and IM14m, were established as closed colonies from the branches of the IM strain. Genotype analyses using genetic markers revealed a dramatic decrease in polymorphisms (62% dropped to 5%) in both IM (generation 14) and the two closed colonies. This indicates a high level of homogeneity in these strains. Furthermore, scale transplantations between individuals within each strain were successful. These data suggest that extremely homogeneous zebrafish strains have been established, thereby creating a valuable resource for practical application.

Project description:BACKGROUND: It is widely known that castration has a significant effect on the accumulation of adipose tissue. microRNAs (miRNAs) are known to be involved in fat deposition and to be regulated by the androgen-induced androgen receptor (AR). However, there is little understanding of the relationship between miRNAs and fat deposition after castration. In this study, the high-throughput SOLiD sequencing approach was used to identify and characterize miRNA expression in backfat from intact and castrated full-sib male 23-week-old pigs. The patterns of adipogenesis and fat deposition were compared between castrated and intact male pigs. RESULTS: A total of 366 unique miRNA genes were identified, comprising 174 known pre-miRNAs and 192 novel pre-miRNAs. One hundred and sixty-seven pre-miRNAs were common to both castrated (F3) and intact (F4) male pig small RNA libraries. The novel pre-miRNAs encoded 153 miRNAs/miRNA*s and 141 miRNAs/miRNA*s in the F3 and F4 libraries, respectively. One hundred and seventy-seven miRNAs, including 45 up- and 132 down-regulated, had more than 2-fold differential expression between the castrated and intact male pigs (p-value < 0.001). Thirty-five miRNAs were further selected, based on the expression abundance and differentiation between the two libraries, to predict their targets in KEGG pathways. KEGG pathway analyses suggested that miRNAs differentially expressed between the castrated and intact male pigs are involved in proliferation, apoptosis, differentiation, migration, adipose tissue development and other important biological processes. The expression patterns of eight arbitrarily selected miRNAs were validated by stem-loop reverse-transcription quantitative polymerase chain reaction. These data confirmed the expression tendency observed with SOLiD sequencing. miRNA isomiRs and mirtrons were also investigated in this study. Mirtrons are a recently described category of miRNA relying on splicing rather than processing by the microprocessor complex to generate the RNAi pathway. The functions of miRNAs important for regulating fat deposition were also investigated in this study. CONCLUSIONS: This study expands the number of fat-deposition-related miRNAs in pig. The results also indicate that castration can significantly affect the expression patterns of fat-related miRNAs. The differentially expressed miRNAs may play important roles in fat deposition after castration.

Project description:BackgroundLong non-coding RNAs (lncRNAs) regulate adipose tissue metabolism, however, their function on testosterone deficiency related obesity in humans is less understood. For this research, intact and castrated male pigs are the best model animal because of their similar proportional organ sizes, cardiovascular systems and metabolic features.ResultsWe identified lncRNAs in subcutaneous adipose tissue by deep RNA-sequencing using the intact and castrated Huainan male pigs. The results showed that castration reduced serum testosterone but increased body fatness-related traits (serum triglyceride levels, backfat thickness, intramuscular fat content, and adipocyte size). Meanwhile, 343 lncRNAs from subcutaneous adipose tissue were identified, including 223 intergenic lncRNAs (lincRNAs), 68 anti-sense lncRNAs, and 52 intronic lncRNAs. It was predicted that there were 416 recognition sites for C/EBPα in the 303 lncRNA promoter region, and 13 adipogenesis-promoting miRNAs and five adipogenesis-depressing miRNAs target these lncRNAs. Eighteen lncRNAs, including nine up- and nine down-regulated had more than 2-fold differential expression between the castrated and intact male pigs (q-value < 0.05). Functional analysis indicated that these 18 lncRNAs and their target genes were involved in fatty acid, insulin, and the adipocytokine signaling pathway. We further analyzed the features of a conserved mouse lncRNA gene ENSMUST00000189966 and found it mainly expressed in the cell nucleus and target the Nuclear Receptor Subfamily 2 Group F Member 2 (NR2F2) gene. In 3 T3-L1 cells, differentiation down-regulated their expression, but dihydrotestosterone (DHT) significantly up-regulated their expression in a concentration-dependent manner (P < 0.05).ConclusionsThese results suggested that lncRNAs and their target genes might participated in the castration-induced fat deposition and provide a new therapeutic target for combatting testosterone deficiency-related obesity.

Project description:Key messageGenomic prediction of GCA effects based on model training with full-sib rather than half-sib families yields higher short- and long-term selection gain in reciprocal recurrent genomic selection for hybrid breeding, if SCA effects are important. Reciprocal recurrent genomic selection (RRGS) is a powerful tool for ensuring sustainable selection progress in hybrid breeding. For training the statistical model, one can use half-sib (HS) or full-sib (FS) families produced by inter-population crosses of candidates from the two parent populations. Our objective was to compare HS-RRGS and FS-RRGS for the cumulative selection gain ([Formula: see text]), the genetic, GCA and SCA variances ([Formula: see text],[Formula: see text], [Formula: see text]) of the hybrid population, and prediction accuracy ([Formula: see text]) for GCA effects across cycles. Using SNP data from maize and wheat, we simulated RRGS programs over 10 cycles, each consisting of four sub-cycles with genomic selection of [Formula: see text] out of 950 candidates in each parent population. Scenarios differed for heritability [Formula: see text] and the proportion [Formula: see text] of traits, training set (TS) size ([Formula: see text]), and maize vs. wheat. Curves of [Formula: see text] over selection cycles showed no crossing of both methods. If [Formula: see text] was high, [Formula: see text] was generally higher for FS-RRGS than HS-RRGS due to higher [Formula: see text]. In contrast, HS-RRGS was superior or on par with FS-RRGS, if [Formula: see text] or [Formula: see text] and [Formula: see text] were low. [Formula: see text] showed a steeper increase and higher selection limit for scenarios with low [Formula: see text], high [Formula: see text] and large [Formula: see text]. [Formula: see text] and even more so [Formula: see text] decreased rapidly over cycles for both methods due to the high selection intensity and the role of the Bulmer effect for reducing [Formula: see text]. Since the TS for FS-RRGS can additionally be used for hybrid prediction, we recommend this method for achieving simultaneously the two major goals in hybrid breeding: population improvement and cultivar development.
